The dataset presented in this article represents the pre-processed web server log file of the commercial bank. The source of data is the web server of the bank and keeps access of web users starting the year 2009 till 2012. It contains accesses to the bank website during and after the financial crisis. Unnecessary data saved by the web server was removed to keep the focus only on the textual content of the website. Therewith, there is no public dataset for file fragments of image file formats. So, a big research challenge in file fragment classification of image file formats is to compare the performance of the developed methods over the same datasets. DATA DESCRIPTION:In this study, we present a dataset that contains file fragments of ten image file formats: Bitmap, Better Portable Graphics, Free Lossless Image Format, Graphics Interchange Format, Joint Photographic Experts Group, Joint Photographic Experts Group 2000, Joint Photographic Experts Group Extended Range, Portable Network Graphic, Tagged Image File Format, and Web Picture. Corresponding to each format, the dataset contains the file fragments of image files with different compression settings. For each pair of file format and compression setting, 800 file fragments are provided. Totally, the dataset contains 25,600 file fragments.

Project description:OBJECTIVES:File fragment classification of video file formats is a topic of interest in network forensics. There are some publicly available datasets for file fragments of various file types such as textual, audio, and image file formats. However, there is no public dataset for file fragments of video file formats. So, in order to evaluate and compare the performance of the classification methods, a challenge is the need to have such datasets. DATA DESCRIPTION:In this study, we present a dataset that contains file fragments of 10 video file formats: 3GP, AVI, ASF, FLV, MKV, MOV, MP4, WebM, OGV, and RMVB. Corresponding to each format, the dataset contains the file fragments of video files with different video codec types: H.263, MPEG-4, WMV, H.264, FLV1, H.265, VP8, VP9, Theora, and RealVideo. Totally, 20 different pairs of video format and codec are employed. For each pair of video format and codec, 30,000 file fragments are provided. Totally, the dataset contains 600,000 file fragments.

This dataset contains the file fragments in three different languages: English, Persian, and Chinese. For each pair of file format and language, 1500 file fragments are provided. So, the dataset of file fragments contains 22,500 file fragments.

Project description:Large biomolecules-proteins and nucleic acids-are composed of building blocks which define their identity, properties and binding capabilities. In order to shed light on the energetic side of interactions of amino acids between themselves and with deoxyribonucleotides, we present the Amino Acid Interaction web server (http://bioinfo.uochb.cas.cz/INTAA/). INTAA offers the calculation of the residue Interaction Energy Matrix for any protein structure (deposited in Protein Data Bank or submitted by the user) and a comprehensive analysis of the interfaces in protein-DNA complexes. The Interaction Energy Matrix web application aims to identify key residues within protein structures which contribute significantly to the stability of the protein. The application provides an interactive user interface enhanced by 3D structure viewer for efficient visualization of pairwise and net interaction energies of individual amino acids, side chains and backbones. The protein-DNA interaction analysis part of the web server allows the user to view the relative abundance of various configurations of amino acid-deoxyribonucleotide pairs found at the protein-DNA interface and the interaction energies corresponding to these configurations calculated using a molecular mechanical force field. The effects of the sugar-phosphate moiety and of the dielectric properties of the solvent on the interaction energies can be studied for the various configurations.

Project description:SummaryMost pre-mRNA transcripts in eukaryotic cells must undergo splicing to remove introns and join exons, and splicing elements present a large mutational target for disease-causing mutations. Splicing elements are strongly position dependent with respect to the transcript annotations. In 2012, we presented Spliceman, an online tool that used positional dependence to predict how likely distant mutations around annotated splice sites were to disrupt splicing. Here, we present an improved version of the previous tool that will be more useful for predicting the likelihood of splicing mutations. We have added industry-standard input options (i.e. Spliceman now accepts variant call format files), which allow much larger inputs than previously available. The tool also can visualize the locations-within exons and introns-of sequence variants to be analyzed and the predicted effects on splicing of the pre-mRNA transcript. In addition, Spliceman2 integrates with RNAcompete motif libraries to provide a prediction of which trans -acting factors binding sites are disrupted/created and links out to the UCSC genome browser. In summary, the new features in Spliceman2 will allow scientists and physicians to better understand the effects of single nucleotide variations on splicing.Availability and implementationFreely available on the web at http://fairbrother.biomed.brown.edu/spliceman2 . Project description:BackgroundWeb-based outpatient portals help patients engage in the management of their health by allowing them to access their medical information, schedule appointments, track their medications, and communicate with their physicians and care team members. Initial studies have shown that portal adoption positively affects health outcomes; however, early studies typically relied on survey data. Using data from health portal applications, we conducted systematic assessments of patients' use of an outpatient portal to examine how patients engage with the tool.ObjectiveThis study aimed to document the functionality of an outpatient portal in the context of outpatient care by mining portal usage data and to provide insights into how patients use this tool.MethodsUsing audit log files from the outpatient portal associated with the electronic health record system implemented at a large multihospital academic medical center, we investigated the behavioral traces of a study population of 2607 patients who used the portal between July 2015 and February 2019. Patient portal use was defined as having an active account and having accessed any portal function more than once during the study time frame.ResultsThrough our analysis of audit log file data of the number and type of user interactions, we developed a taxonomy of functions and actions and computed analytic metrics, including frequency and comprehensiveness of use. We additionally documented the computational steps required to diagnose artifactual data and arrive at valid usage metrics. Of the 2607 patients in our sample, 2511 were active users of the patients portal where the median number of sessions was 94 (IQR 207). Function use was comprehensive at the patient level, while each session was instead limited to the use of one specific function. Only 17.45% (78,787/451,762) of the sessions were linked to activities involving more than one portal function.ConclusionsIn discussing the full methodological choices made in our analysis, we hope to promote the replicability of our study at other institutions and contribute to the establishment of best practices that can facilitate the adoption of behavioral metrics that enable the measurement of patient engagement based on the outpatient portal use.

Project description:BACKGROUND: Machine learning-based methods have been proven to be powerful in developing new fold recognition tools. In our previous work [Zhang, Kochhar and Grigorov (2005) Protein Science, 14: 431-444], a machine learning-based method called DescFold was established by using Support Vector Machines (SVMs) to combine the following four descriptors: a profile-sequence-alignment-based descriptor using Psi-blast e-values and bit scores, a sequence-profile-alignment-based descriptor using Rps-blast e-values and bit scores, a descriptor based on secondary structure element alignment (SSEA), and a descriptor based on the occurrence of PROSITE functional motifs. In this work, we focus on the improvement of DescFold by incorporating more powerful descriptors and setting up a user-friendly web server. RESULTS: In seeking more powerful descriptors, the profile-profile alignment score generated from the COMPASS algorithm was first considered as a new descriptor (i.e., PPA). When considering a profile-profile alignment between two proteins in the context of fold recognition, one protein is regarded as a template (i.e., its 3D structure is known). Instead of a sequence profile derived from a Psi-blast search, a structure-seeded profile for the template protein was generated by searching its structural neighbors with the assistance of the TM-align structural alignment algorithm. Moreover, the COMPASS algorithm was used again to derive a profile-structural-profile-alignment-based descriptor (i.e., PSPA). We trained and tested the new DescFold in a total of 1,835 highly diverse proteins extracted from the SCOP 1.73 version. When the PPA and PSPA descriptors were introduced, the new DescFold boosts the performance of fold recognition substantially. Using the SCOP_1.73_40% dataset as the fold library, the DescFold web server based on the trained SVM models was further constructed. To provide a large-scale test for the new DescFold, a stringent test set of 1,866 proteins were selected from the SCOP 1.75 version. At a less than 5% false positive rate control, the new DescFold is able to correctly recognize structural homologs at the fold level for nearly 46% test proteins. Additionally, we also benchmarked the DescFold method against several well-established fold recognition algorithms through the LiveBench targets and Lindahl dataset. CONCLUSIONS: The new DescFold method was intensively benchmarked to have very competitive performance compared with some well-established fold recognition methods, suggesting that it can serve as a useful tool to assist in template-based protein structure prediction. Project description:Background and purposeMotor failure in multi-leaf collimators (MLC) is a common reason for unscheduled accelerator maintenance, disrupting the workflow of a radiotherapy treatment centre. Predicting MLC replacement needs ahead of time would allow for proactive maintenance scheduling, reducing the impact MLC replacement has on treatment workflow. We propose a multivariate approach to analysis of trajectory log data, which can be used to predict upcoming MLC replacement needs.Materials and methodsTrajectory log files from two accelerators, spanning six and seven months respectively, have been collected and analysed. The average error in each of the parameters for each log file was calculated and used for further analysis. A performance index (PI) was generated by applying moving window principal component analysis to the prepared data. Drops in the PI were thought to indicate an upcoming MLC replacement requirement; therefore, PI was tracked with exponentially weighted moving average (EWMA) control charts complete with a lower control limit.ResultsThe best compromise of fault detection and minimising false alarm rate was achieved using a weighting parameter (λ) of 0.05 and a control limit based on three standard deviations and an 80 data point window. The approach identified eight out of thirteen logged MLC replacements, one to three working days in advance whilst, on average, raising a false alarm, on average, 1.1 times a month.ConclusionsThis approach to analysing trajectory log data has been shown to enable prediction of certain upcoming MLC failures, albeit at a cost of false alarms.

Project description:BackgroundInpatient portals (IPPs) have the potential to increase patient engagement and satisfaction with their health care. An IPP provides a hospitalized patient with similar functions to those found in outpatient portals, including the ability to view vital signs, laboratory results, and medication information; schedule appointments; and communicate with their providers. However, IPPs may offer additional functions such as meal planning, real-time messaging with the inpatient care team, daily schedules, and access to educational materials relevant to their specific condition. In practice, IPPs have been developed as websites and tablet apps, with hospitals providing the required technology as a component of care during the patient's stay.ObjectiveThis study aimed to describe how inpatients are using IPPs at the first academic medical center to implement a system-wide IPP and document the challenges and choices associated with this analytic process.MethodsWe analyzed the audit log files of IPP users hospitalized between January 2014 and January 2016. Data regarding the date/time and duration of interactions with each of the MyChart Bedside modules (eg, view lab results or medications and patient schedule) and activities (eg, messaging the provider and viewing educational videos) were captured as part of the system audit logs. The development of a construct to describe the length of time associated with a single coherent use of the tool-which we call a session-provides a foundational unit of analysis. We defined frequency as the number of sessions a patient has during a given provision day. We defined comprehensiveness in terms of the percentage of functions that an individual uses during a given provision day.ResultsThe analytic process presented data challenges such as length of stay and tablet-provisioning factors. This study presents data visualizations to illustrate a series of data-cleaning issues. In the presence of these robust approaches to data cleaning, we present the baseline usage patterns associated with our patient panel. In addition to frequency and comprehensiveness, we present considerations of median data to mitigate the effect of outliers.ConclusionsAlthough other studies have published usage data associated with IPPs, most have not explicated the challenges and choices associated with the analytic approach deployed within each study. Our intent in this study was to be somewhat exhaustive in this area, in part, because replicability requires common metrics. Our hope is that future researchers in this area will avail themselves of these perspectives to engage in critical assessment moving forward.
