The ISOTILT software for discovering cooperative rigid-unit rotations in networks of interconnected rigid units.

ABSTRACT: A user-friendly web-based software tool called 'ISOTILT' is introduced for detecting cooperative rigid-unit modes (RUMs) in networks of interconnected rigid units (e.g. molecules, clusters or polyhedral units). This tool implements a recently described algorithm in which symmetry-mode patterns of pivot-atom rotation and displacement vectors are used to construct a linear system of equations whose null space consists entirely of RUMs. The symmetry modes are first separated into independent symmetry-mode blocks and the set of equations for each block is solved separately by singular value decomposition. ISOTILT is the newest member of the ISOTROPY Software Suite. Here, it is shown how to prepare structural and symmetry-mode information for use in ISOTILT, how to use each of ISOTILT's input fields and options, and how to use and interpret ISOTILT output.

Alternating access in maltose transporter mediated by rigid-body rotations.

Project description:ATP-binding cassette transporters couple ATP hydrolysis to substrate translocation through an alternating access mechanism, but the nature of the conformational changes in a transport cycle remains elusive. Previously we reported the structure of the maltose transporter MalFGK(2) in an outward-facing conformation in which the transmembrane (TM) helices outline a substrate-binding pocket open toward the periplasmic surface and ATP is poised for hydrolysis along the closed nucleotide-binding dimer interface. Here we report the structure of the nucleotide-free maltose transporter in which the substrate binding pocket is only accessible from the cytoplasm and the nucleotide-binding interface is open. Comparison of the same transporter crystallized in two different conformations reveals that alternating access involves rigid-body rotations of the TM subdomains that are coupled to the closure and opening of the nucleotide-binding domain interface. The comparison also reveals that point mutations enabling binding protein-independent transport line dynamic interfaces in the TM region.

Discovering functional units in continuous speech.

Project description:Language learning requires that listeners discover acoustically variable functional units like phonetic categories and words from an unfamiliar, continuous acoustic stream. Although many category learning studies have examined how listeners learn to generalize across the acoustic variability inherent in the signals that convey the functional units of language, these studies have tended to focus upon category learning across isolated sound exemplars. However, continuous input presents many additional learning challenges that may impact category learning. Listeners may not know the timescale of the functional unit, its relative position in the continuous input, or its relationship to other evolving input regularities. Moving laboratory-based studies of isolated category exemplars toward more natural input is important to modeling language learning, but very little is known about how listeners discover categories embedded in continuous sound. In 3 experiments, adult participants heard acoustically variable sound category instances embedded in acoustically variable and unfamiliar sound streams within a video game task. This task was inherently rich in multisensory regularities with the to-be-learned categories and likely to engage procedural learning without requiring explicit categorization, segmentation, or even attention to the sounds. After 100 min of game play, participants categorized familiar sound streams in which target words were embedded and generalized this learning to novel streams as well as isolated instances of the target words. The findings demonstrate that even without a priori knowledge, listeners can discover input regularities that have the best predictive control over the environment for both non-native speech and nonspeech signals, emphasizing the generality of the learning.

Breathing synchronization in interconnected networks.

Project description:Global synchronization in a complex network of oscillators emerges from the interplay between its topology and the dynamics of the pairwise interactions among its numerous components. When oscillators are spatially separated, however, a time delay appears in the interaction which might obstruct synchronization. Here we study the synchronization properties of interconnected networks of oscillators with a time delay between networks and analyze the dynamics as a function of the couplings and communication lag. We discover a new breathing synchronization regime, where two groups appear in each network synchronized at different frequencies. Each group has a counterpart in the opposite network, one group is in phase and the other in anti-phase with their counterpart. For strong couplings, instead, networks are internally synchronized but a phase shift between them might occur. The implications of our findings on several socio-technical and biological systems are discussed.

Navigability of interconnected networks under random failures.

Project description:Assessing the navigability of interconnected networks (transporting information, people, or goods) under eventual random failures is of utmost importance to design and protect critical infrastructures. Random walks are a good proxy to determine this navigability, specifically the coverage time of random walks, which is a measure of the dynamical functionality of the network. Here, we introduce the theoretical tools required to describe random walks in interconnected networks accounting for structure and dynamics inherent to real systems. We develop an analytical approach for the covering time of random walks in interconnected networks and compare it with extensive Monte Carlo simulations. Generally speaking, interconnected networks are more resilient to random failures than their individual layers per se, and we are able to quantify this effect. As an application--which we illustrate by considering the public transport of London--we show how the efficiency in exploring the multiplex critically depends on layers' topology, interconnection strengths, and walk strategy. Our findings are corroborated by data-driven simulations, where the empirical distribution of check-ins and checks-out is considered and passengers travel along fastest paths in a network affected by real disruptions. These findings are fundamental for further development of searching and navigability strategies in real interconnected systems.

Diffusion capacity of single and interconnected networks.

Project description:Understanding diffusive processes in networks is a significant challenge in complexity science. Networks possess a diffusive potential that depends on their topological configuration, but diffusion also relies on the process and initial conditions. This article presents Diffusion Capacity, a concept that measures a node's potential to diffuse information based on a distance distribution that considers both geodesic and weighted shortest paths and dynamical features of the diffusion process. Diffusion Capacity thoroughly describes the role of individual nodes during a diffusion process and can identify structural modifications that may improve diffusion mechanisms. The article defines Diffusion Capacity for interconnected networks and introduces Relative Gain, which compares the performance of a node in a single structure versus an interconnected one. The method applies to a global climate network constructed from surface air temperature data, revealing a significant change in diffusion capacity around the year 2000, suggesting a loss of the planet's diffusion capacity that could contribute to the emergence of more frequent climatic events.

Taming out-of-equilibrium dynamics on interconnected networks.

Project description:A wide variety of social, biological or technological systems can be described as processes taking place on networked structures in continuous interaction with other networks. We propose here a new methodology to describe, anticipate and manage, in real time, the out-of-equilibrium dynamics of processes that evolve on interconnected networks. This goal is achieved through the full analytical treatment of the phenomenology and its reduction to a two-dimensional flux diagram, allowing us to predict at every time step the dynamical consequences of modifying the links between the different ensembles. Our results are consistent with real data and the methodology can be translated to clustered networks and/or interconnected networks of any size, topology or origin, from the struggle for knowledge on innovation structures to international economic relations or disease spreading on social groups.

A network of networks approach for modeling interconnected brain tissue-specific networks.

Project description:MotivationRecent sequence-based analyses have identified a lot of gene variants that may contribute to neurogenetic disorders such as autism spectrum disorder and schizophrenia. Several state-of-the-art network-based analyses have been proposed for mechanical understanding of genetic variants in neurogenetic disorders. However, these methods were mainly designed for modeling and analyzing single networks that do not interact with or depend on other networks, and thus cannot capture the properties between interdependent systems in brain-specific tissues, circuits and regions which are connected each other and affect behavior and cognitive processes.ResultsWe introduce a novel and efficient framework, called a 'Network of Networks' approach, to infer the interconnectivity structure between multiple networks where the response and the predictor variables are topological information matrices of given networks. We also propose Graph-Oriented SParsE Learning, a new sparse structural learning algorithm for network data to identify a subset of the topological information matrices of the predictors related to the response. We demonstrate on simulated data that propose Graph-Oriented SParsE Learning outperforms existing kernel-based algorithms in terms of F-measure. On real data from human brain region-specific functional networks associated with the autism risk genes, we show that the 'Network of Networks' model provides insights on the autism-associated interconnectivity structure between functional interaction networks and a comprehensive understanding of the genetic basis of autism across diverse regions of the brain.Availability and implementationOur software is available from https://github.com/infinite-point/GOSPEL.Supplementary informationSupplementary data are available at Bioinformatics online.

Cooperative folding units of escherichia coli tryptophan repressor.

Project description:A previously published computational procedure was used to identify cooperative folding units within tryptophan repressor. The theoretical results predict the existence of distinct stable substructures in the protein chain for the monomer and the dimer. The predictions were compared with experimental data on structure and folding of the repressor and its proteolytic fragments and show excellent agreement for the dimeric form of the protein. The results suggest that the monomer, the structure of which is currently unknown, is likely to have a structure different from the one it has within the context of the highly intertwined dimer. Application of this method to the repressor monomer represents an extension of the computations into the realm of evaluating hypothetical structures such as those produced by threading.

Discovering study-specific gene regulatory networks.

Project description:Microarrays are commonly used in biology because of their ability to simultaneously measure thousands of genes under different conditions. Due to their structure, typically containing a high amount of variables but far fewer samples, scalable network analysis techniques are often employed. In particular, consensus approaches have been recently used that combine multiple microarray studies in order to find networks that are more robust. The purpose of this paper, however, is to combine multiple microarray studies to automatically identify subnetworks that are distinctive to specific experimental conditions rather than common to them all. To better understand key regulatory mechanisms and how they change under different conditions, we derive unique networks from multiple independent networks built using glasso which goes beyond standard correlations. This involves calculating cluster prediction accuracies to detect the most predictive genes for a specific set of conditions. We differentiate between accuracies calculated using cross-validation within a selected cluster of studies (the intra prediction accuracy) and those calculated on a set of independent studies belonging to different study clusters (inter prediction accuracy). Finally, we compare our method's results to related state-of-the art techniques. We explore how the proposed pipeline performs on both synthetic data and real data (wheat and Fusarium). Our results show that subnetworks can be identified reliably that are specific to subsets of studies and that these networks reflect key mechanisms that are fundamental to the experimental conditions in each of those subsets.

Discovering communities in complex networks by edge label propagation.

Project description:The discovery of the community structure of real-world networks is still an open problem. Many methods have been proposed to shed light on this problem, and most of these have focused on discovering node community. However, link community is also a powerful framework for discovering overlapping communities. Here we present a novel edge label propagation algorithm (ELPA), which combines the natural advantage of link communities with the efficiency of the label propagation algorithm (LPA). ELPA can discover both link communities and node communities. We evaluated ELPA on both synthetic and real-world networks, and compared it with five state-of-the-art methods. The results demonstrate that ELPA performs competitively with other algorithms.
