STHAM: an agent based model for simulating human exposure across high resolution spatiotemporal domains.

ABSTRACT: Human exposure to particulate matter and other environmental species is difficult to estimate in large populations. Individuals can encounter significant and acute variations in exposure over small spatiotemporal scales. Exposure is strongly tied to both the environmental and activity contexts that individuals experience. Here we present the development of an agent-based model to simulate human exposure at high spatiotemporal resolutions. The model is based on simulated activity and location trajectories on a per-person basis for large geographical areas. We demonstrate that the model can successfully estimate trajectories and that activity patterns have been validated against traffic patterns and that can be integrated with exposure-agent geographical distributions to estimate total human exposure.

Project description:Air pollution has become a major issue in China, especially for traffic-related pollutants such as nitrogen dioxide (NO2). Current studies in China at the national scale were less focused on NO2 exposure and consequent health effects than fine particulate exposure, mainly due to a lack of high-quality exposure models for accurate NO2 predictions over a long period. We developed an advanced modeling framework that incorporated multisource, high-quality predictor data (e.g., satellite observations [Ozone Monitoring Instrument NO2, TROPOspheric Monitoring Instrument NO2, and Multi-Angle Implementation of Atmospheric Correction aerosol optical depth], chemical transport model simulations, high-resolution geographical variables) and three independent machine learning algorithms into an ensemble model. The model contains three stages: (1) filling missing satellite data; (2) building an ensemble model and predicting daily NO2 concentrations from 2013 to 2019 across China at 1×1 km2 resolution; (3) downscaling the predictions to finer resolution (100 m) at the urban scale. Our model achieves a high performance in terms of cross-validation to assess the agreement of the overall (R2 = 0.72) and the spatial (R2 = 0.85) variations of the NO2 predictions over the observations. The model performance remains moderately good when the predictions are extrapolated to the previous years without any monitoring data (CV R2 > 0.68) or regions far away from monitors (CV R2 > 0.63). We identified a clear decreasing trend of NO2 exposure from 2013 to 2019 across the country with the largest reduction in suburban and rural areas. Our downscaled model further improved the prediction ability by 4%-14% in some megacities and captured substantial NO2 variations within 1-km grids in the urban areas, especially near major roads. Our model provides flexibility at both temporal and spatial scales and can be applied to exposure assessment and epidemiological studies with various study domains (e.g., national or citywide) and settings (e.g., long-term and short-term).

Project description:Various approaches have been proposed to model PM2.5 in the recent decade, with satellite-derived aerosol optical depth, land-use variables, chemical transport model predictions, and several meteorological variables as major predictor variables. Our study used an ensemble model that integrated multiple machine learning algorithms and predictor variables to estimate daily PM2.5 at a resolution of 1 km × 1 km across the contiguous United States. We used a generalized additive model that accounted for geographic difference to combine PM2.5 estimates from neural network, random forest, and gradient boosting. The three machine learning algorithms were based on multiple predictor variables, including satellite data, meteorological variables, land-use variables, elevation, chemical transport model predictions, several reanalysis datasets, and others. The model training results from 2000 to 2015 indicated good model performance with a 10-fold cross-validated R2 of 0.86 for daily PM2.5 predictions. For annual PM2.5 estimates, the cross-validated R2 was 0.89. Our model demonstrated good performance up to 60 μg/m3. Using trained PM2.5 model and predictor variables, we predicted daily PM2.5 from 2000 to 2015 at every 1 km × 1 km grid cell in the contiguous United States. We also used localized land-use variables within 1 km × 1 km grids to downscale PM2.5 predictions to 100 m × 100 m grid cells. To characterize uncertainty, we used meteorological variables, land-use variables, and elevation to model the monthly standard deviation of the difference between daily monitored and predicted PM2.5 for every 1 km × 1 km grid cell. This PM2.5 prediction dataset, including the downscaled and uncertainty predictions, allows epidemiologists to accurately estimate the adverse health effect of PM2.5. Compared with model performance of individual base learners, an ensemble model would achieve a better overall estimation. It is worth exploring other ensemble model formats to synthesize estimations from different models or from different groups to improve overall performance.

Project description:BackgroundThe complexity of metabolic networks can make the origin and impact of changes in central metabolism occurring during diseases difficult to understand. Computer simulations can help unravel this complexity, and progress has advanced in genome-scale metabolic models. However, many models produce unrealistic results when challenged to simulate abnormal metabolism as they include incorrect specification and localisation of reactions and transport steps, incorrect reaction parameters, and confounding of prosthetic groups and free metabolites in reactions. Other common drawbacks are due to their scale, making them difficult to parameterise and simulation results hard to interpret. Therefore, it remains important to develop smaller, manually curated models.ResultsWe present MitoCore, a manually curated constraint-based computer model of human metabolism that incorporates the complexity of central metabolism and simulates this metabolism successfully under normal and abnormal physiological conditions, including hypoxia and mitochondrial diseases. MitoCore describes 324 metabolic reactions, 83 transport steps between mitochondrion and cytosol, and 74 metabolite inputs and outputs through the plasma membrane, to produce a model of manageable scale for easy interpretation of results. Its key innovations include a more accurate partitioning of metabolism between cytosol and mitochondrial matrix; better modelling of connecting transport steps; differentiation of prosthetic groups and free co-factors in reactions; and a new representation of the respiratory chain and the proton motive force. MitoCore's default parameters simulate normal cardiomyocyte metabolism, and to improve usability and allow comparison with other models and types of analysis, its reactions and metabolites have extensive annotation, and cross-reference identifiers from Virtual Metabolic Human database and KEGG. These innovations-including over 100 reactions absent or modified from Recon 2-are necessary to model central metabolism more accurately.ConclusionWe anticipate MitoCore as a research tool for scientists, from experimentalists looking to interpret their data and test hypotheses, to experienced modellers predicting the consequences of disease or using computationally intensive methods that are infeasible with larger models, as well as a teaching tool for those new to modelling and needing a small, manageable model on which to learn and experiment.
