Characterization of the complete chloroplast genome of Leucomeris decora Kurz (Asteraceae).

ABSTRACT: Leucomeris decora is a traditional medicinal plant that is listed as an endangered species in China. Recently, L. decora has become locally rare. Here the complete chloroplast genome of L. decora was assembled and reported for the first time. Its plastome was 151,491 bp in length, including a large single-copy region (LSC; 83,155 bp), a small single-copy region (SSC; 18,216 bp), and a pair of inverted repeated regions (IRa and IRb; 25,060 bp). The overall GC content was 37.8%, and the genome contains 134 genes, including 92 protein-coding genes, 8 rRNA genes, and 34 tRNA genes. Phylogenetic analysis of thirteen representative species from the family of Asteraceae showed that L. decora is clustered into one clade with Gerbera jamesonii with high bootstrap values, indicating a close relationship between these two species.

Complete chloroplast genome comparisons for Pityopsis (Asteraceae).

Project description:Pityopsis includes several regionally and one federally endangered species of herbaceous perennials. Four species are highly localized, including the federally endangered P. ruthii. The genus includes several ploidy levels and interesting ecological traits such as drought tolerance and fire-dependent flowering. Results from previous cladistic analyses of morphology and from initial DNA sequence studies did not agree with one another or with the infrageneric taxonomic classification, with the result that infrageneric relationships remain unresolved. We sequenced, assembled, and compared the chloroplast (cp) genomes of 12 species or varieties of Pityopsis to better understand generic evolution. A reference cp genome 152,569 bp in length was assembled de novo from P. falcata. Reads from other sampled species were then aligned to the P. falcata reference and individual chloroplast genomes were assembled for each, with manual gapfilling and polishing. After removing the duplicated second inverted region, a multiple sequence alignment of the cp genomes was used to construct a maximum likelihood (ML) phylogeny for the twelve cp genomes. Additionally, we constructed a ML phylogeny from the nuclear ribosomal repeat region after mapping reads to the Helianthus annuus region. The chloroplast phylogeny supported two clades. Previously proposed clades and taxonomic sections within the genus were largely unsupported by both nuclear and chloroplast phylogenies. Our results provide tools for exploring hybridity and examining the physiological and genetic basis for drought tolerance and fire-dependent flowering. This study will inform breeding and conservation practices, and general knowledge of evolutionary history, hybridization, and speciation within Pityopsis.

The complete chloroplast genome contains 111 unique genes, including 80 coding genes, 4 rRNA genes, and 27 tRNA genes.

The size of the chloroplast genome is 151,222 bp in length with a large single copy (LSC) of 83,417 bp, a small single copy (SSC) of 18,125 bp, and a pair of inverted repeats of 24,840 bp. The chloroplast genome encodes a set of 133 genes, including 88 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenomic analysis based on chloroplast genomes of 18 related species revealed that F. japonicum is clustered with species from Ligularia and rooted with the other Senecioneae genus. The chloroplast genome of Farfugium japonicum provides an important resource for further study of molecular evolution.

The complete chloroplast genome of Sonneratia griffithii Kurz (Lythraceae).

Project description:Sonneratia griffithii Kurz is a critically endangered mangrove species that can be found along the western coast of Thailand. In this study, we reported the complete chloroplast genome of S. griffithii. The chloroplast genome is 152,730 bp, consisting of one large single-copy (LSC) region, one small single-copy (SSC) region and a pair of inverted repeats (IRs). The LSC, SSC, and IR lengths are 87,226, 17,764, and 23,870 bp, respectively. The genome contains 113 unique genes, including 79 protein-coding, 30 tRNA, and 4 rRNA genes. The GC content of the chloroplast genome is 37.31%. The phylogenetic analysis based on 76 protein-coding genes showed a monophyletic group of S. griffithii and other Sonneratia species.

Characterization of the complete chloroplast genome sequence of Sphagneticola calendulacea (Asteraceae).

With the spread of a congeneric invasive species Sphagneticola trilobata in South China, the already vulnerable S. calendulacea populations are being threatened further by natural hybridization with the invading species. In this study, we assembled and characterized the complete chloroplast genome of S. calendulacea as a resource for future studies on this species. The chloroplast genome was 151,748 bp in size, with a large single-copy (LSC) region of 83,270 bp, a small single-copy (SSC) region of 18,348 bp, separated by two inverted repeat (IR) regions of 25,065 bp each. A total of 134 genes were predicted. Phylogenetic analysis showed close relationship between S. calendulacea and Eclipta prostrata within the Heliantheae tribe.
