Complete chloroplast genome and phylogenetic analysis of Acer leipoense (Sapindaceae), a rare plant from Southwest China.

ABSTRACT: Acer leipoense is a rare and endangered species of the Sapindaceae with a very restricted distribution in Sichuan, China. In this study, the complete chloroplast genome of A. leipoense was characterized by de novo assembly using high-throughput sequencing. The chloroplast genome was 155,702 bp in length; it contained a large single copy region (85,890 bp) and a small single copy region (18,100 bp), which were separated by a pair of 25,856-bp inverted repeat regions. A total of 128 genes were predicted, including 83 protein-coding genes, 37 tRNA genes, and eight rRNA genes. A phylogenetic analysis of 23 chloroplast genome sequences from the genus Acer revealed that A. leipoense was closely related to A. yangbiense.

Project description:Acer nikoense (Sapindaceae: Acer) is a deciduous tree, belonging to the Ser. Grisea of Sect. Trifoliata. Its complete genome sequence was obtained using genome Illumina pair-end sequencing data. It had a typical quadripartite structure with 155,952 bp in length, consisting of a large single-copy region (85,720 bp) and a small single-copy region (18,072 bp), as well as a pair of inverted repeats (26,080 bp). The total GC content was 37.9%. A total of 113 unique genes were annotated, including 30 tRNAs, 4 rRNAs, and 79 protein-coding genes. The phylogenetic analysis indicated that A. nikoense and A. triflorum were the most closely related.

The complete chloroplast genome of Acer pentaphyllum (Sapindaceae), a critically endangered maple endemic to China.

Project description:Acer pentaphyllum is a critically endangered maple confined to the valley of Yalong River in Southwest China. The whole chloroplast genome of A. pentaphyllum was 156,862 bp in length with a typical quadripartite structure, containing a large single-copy (LSC) region of 85,292 bp, a small single-copy (SSC) region of 18,146 bp, and a pair of inverted repeat (IR) regions of 26,712 bp separated among them. Totally 137 unique genes were predicted, comprising 89 protein-coding genes, 39 tRNA genes, and 8 rRNA genes (4 rRNA types). The phylogenetic analysis showed that A. pentaphyllum was resolved as sister to the clade containing A. griseum and A. sino-oblongum. This study reported the first complete chloroplast genome sequences of A. pentaphyllum and reconstructed a phylogeny tree based on 16 Sapindaceae species, which may provide new insight into phylogenetic studies of Sapindaceae and further conservation strategies for A. pentaphyllum.

The complete chloroplast genome of Acer tutcheri Duthie (Acereae, Sapindaceae): an ornamental tree endemic to China.

Project description:Acer tutcheri Duthie is a popular ornamental tree with reddish leaves and bright red fruits. In this study, we report the complete chloroplast genome of it. The cp genome was determined to be 156,973 bp in length, containing a large single copy (LSC) region of 85,356 bp, a small single copy (SSC) region of 18,111 bp and two separated inverted region of 26,753 bp, respectively. It encodes a total of 132 unique genes, including 87 protein-coding genes, 37 tRNA genes and eight rRNA genes. The phylogenetic analysis indicates that A. tutcheri is sister to A. wilsonii Rehd.

A total of 136 genes were annotated, of which 113 are unique genes, including 30 tRNAs, 4 rRNAs, and 79 protein-coding genes. The overall GC content was 37.9%. The phylogenetic analysis suggested that A. sutchuenense subsp. tienchuanenge was the most closely related to A. griseum and A. triflorum. The complete chloroplast genome of A. sutchuenense subsp. tienchuanenge is valuable for assessment and conservation of genetic resources and further for phylogenetic study of Acer L.

Complete chloroplast genome of Acer tegmentosum and phylogenetic analysis.

Project description:The aim of the present study was to sequence and analyze the complete plastid genome (i.e. plastome) of Acer tegmentosum Maxim. The plastome of A. tegmentosum was 156,435 bp in length and included both large (86,265 bp) and small (18,102 bp) single-copy regions, which were separated by a pair of identical inverted repeats (26,034 bp). The plastome contained 77 unique protein-coding genes, 30 tRNA genes, and four rRNA genes. In addition, the gene order and organization of the A. tegmentosum plastome were consistent with those of plastomes from other members of the Sapindaceae, and the overall GC content of the plastome was 37.8%. A phylogenetic tree that was based on 76 protein-coding genes demonstrated a sister relationship within genus Acer.

Complete chloroplast genome of an endangered endemic tree, handeliodendron bodinieri (levl.) rehder (sapindaceae) from karst forests of southwest China.

Project description:Handeliodendron bodinieri (Sapindaceae) is an endangered monotypic species endemic to the karst forests in southwest China whose populations are now fragmented and the total number of individuals evidently decreased. In this research, we characterized the chloroplast (cp) genome of H. bodinieri using genome skimming. The whole cp genome was 155,291 bp long and comprised 137 genes, including 8 unique rRNAs, 40 tRNAs, and 89 protein-coding genes. The overall guanine-cytosine content of H. bodinieri cp genome was 37.8%. The phylogenetic analysis suggested that H. bodinieri is closely related to the genus Mangifera. This study will be useful for future studies on conservation genetics of this economically important endemic plant.

Project description:Acer cinnamomifolium (Aceraceae) is a plant species endemic to China. In our present study, the complete chloroplast (cp) genome sequence of Acer cinnamomifolium was assembled from Illumina pair-end sequencing data. The complete cp genome sequence of A. cinnamomifolium was 156,227 bp in size. Totally, 139 genes were identified, including 88 protein-coding genes, 40 transfer RNAs, 8 ribosomal RNA genes, and 3 pseudogenes (infA, ycf1, and rps2). Phylogenetic analysis results showed that A. cinnamomifolium is sister to Acer sino-oblongum, with a support rate of 100%.

The genome sequence of A. negundo was 155,910 bp, consisting of a large single-copy region with 85,650 bp (LSC), a small single-copy region with 18,092 bp (SSC), and two inverted repeat regions with 26,084 and 26,090 bp (IRs). The GC content in the chloroplast genome of A. negundo was 37.9%. A total of 127 functional genes were predicted, including 83 protein-coding genes, 40 tRNA genes, and 4 rRNA genes. As shown in the phylogenetic tree, A. negundo was clustered into a monophyletic cluster.

Insights Into Comparative Analyses and Phylogenomic Implications of Acer (Sapindaceae) Inferred From Complete Chloroplast Genomes.

Project description:Acer L. (Sapindaceae) is one of the most diverse and widespread plant genera in the Northern Hemisphere. It comprises 124-156 recognized species, with approximately half being native to Asia. Owing to its numerous morphological features and hybridization, this genus is taxonomically and phylogenetically ranked as one of the most challenging plant taxa. Here, we report the complete chloroplast genome sequences of five Acer species and compare them with those of 43 published Acer species. The chloroplast genomes were 149,103-158,458 bp in length. We conducted a sliding window analysis to find three relatively highly variable regions (psbN-rps14, rpl32-trnL, and ycf1) with a high potential for developing practical genetic markers. A total of 76-103 SSR loci were identified in 48 Acer species. The positive selection analysis of Acer species chloroplast genes showed that two genes (psaI and psbK) were positively selected, implying that light level is a selection pressure for Acer species. Using Bayes empirical Bayes methods, we also identified that 20 cp gene sites have undergone positive selection, which might result from adaptation to specific ecological niches. In phylogenetic analysis, we have reconfirmed that Acer pictum subsp. mono and A. truncatum as sister species. Our results strongly support the sister relationships between sections Platanoidea and Macrantha and between sections Trifoliata and Pentaphylla. Moreover, series Glabra and Arguta are proposed to promote to the section level. The chloroplast genomic resources provided in this study assist taxonomic and phylogenomic resolution within Acer and the Sapindaceae family.

The complete chloroplast genome of Cymbidium serratum (Orchidaceae): a rare and Endangered species endemic to Southwest China.

Project description:Cymbidium serratum is a dominant species in the large orchid family with beautiful flowers, thick petals, and long flowering periods, and has a long history of cultivation in Southwest China. However, its wild resources have been threatened with extinction due to environmental degradation and artificial exploitation. In this study, the complete chloroplast genome of C. serratum was obtained through Illumina sequencing. The size of chloroplast genome of C. serratum is 149,998 bp, including large single-copy (LSC) and small single-copy (SSC) regions over 84,854 bp and 13,926 bp, respectively, and two inverted repeats (IRs) of 25,609 bp. The total GC content was 37.11%. The chloroplast genome contains 129 genes, including 83 protein-coding genes, 8 rRNA genes, and 38 tRNA genes. The maximum-likelihood phylogenetic tree indicated that C. serratum is a sister species with the clade composed of C. faberi and C. goeringii. The complete chloroplast genome of C. serratum will contribute to protecting this highly endangered species, and provide genetic information about genetic diversity and sustainable use.
