ABSTRACT: Trees are natural objects, where deviations through the branches amplify geometric data for 3D representation and bring challenges to various applications dealing with 3D models, such as compression, visualization, symmetry detection, and radiative transfer simulation. This data article describes dataset of approximately symmetric 3D tree models with manually identified predominant symmetry plane in each tree model. Parameters for procedural tree synthesis were manually adjusted to produce approximately bilaterally symmetric trees which are grouped into species with distinct features. In the last step, each tree was manually annotated with approximate symmetry plane. This dataset contains geometric data of branches, manually defined parameters for tree synthesis method, point clouds, and a division plane with a score of bilateral symmetry strength. The generated trees can be used as benchmark data for verification of approximate reflectional symmetry detection methods. Additionally, generated 3D tree models can be used for other applications requiring pregenerated trees, such as compression of tree models, instancing, decimation methods, and radiative transfer simulation and modeling.

Project description:An international data science challenge, called National Ecological Observatory Network-National Institute of Standards and Technology data science evaluation, was set up in autumn 2017 with the goal to improve the use of remote sensing data in ecological applications. The competition was divided into three tasks: (1) individual tree crown (ITC) delineation, for identifying the location and size of individual trees; (2) alignment between field surveyed trees and ITCs delineated on remote sensing data; and (3) tree species classification. In this paper, the methods and results of team Fondazione Edmund Mach (FEM) are presented. The ITC delineation (Task 1 of the challenge) was done using a region growing method applied to a near-infrared band of the hyperspectral images. The optimization of the parameters of the delineation algorithm was done in a supervised way on the basis of the Jaccard score using the training set provided by the organizers. The alignment (Task 2) between the delineated ITCs and the field surveyed trees was done using the Euclidean distance among the position, the height, and the crown radius of the ITCs and the field surveyed trees. The classification (Task 3) was performed using a support vector machine classifier applied to a selection of the hyperspectral bands and the canopy height model. The selection of the bands was done using the sequential forward floating selection method and the Jeffries Matusita distance. The results of the three tasks were very promising: team FEM ranked first in the data science competition in Task 1 and 2, and second in Task 3. The Jaccard score of the delineated crowns was 0.3402, and the results showed that the proposed approach delineated both small and large crowns. The alignment was correctly done for all the test samples. The classification results were good (overall accuracy of 88.1%, kappa accuracy of 75.7%, and mean class accuracy of 61.5%), although the accuracy was biased toward the most represented species.

Project description:Gene clusters are groups of genes that are co-locally conserved across various genomes, not necessarily in the same order. Their discovery and analysis is valuable in tasks such as gene annotation and prediction of gene interactions, and in the study of genome organization and evolution. The discovery of conserved gene clusters in a given set of genomes is a well studied problem, but with the rapid sequencing of prokaryotic genomes a new problem is inspired. Namely, given an already known gene cluster that was discovered and studied in one genomic dataset, to identify all the instances of the gene cluster in a given new genomic sequence. Thus, we define a new problem in comparative genomics, denoted PQ-TREE SEARCH that takes as input a PQ-tree T representing the known gene orders of a gene cluster of interest, a gene-to-gene substitution scoring function h, integer arguments [Formula: see text] and [Formula: see text], and a new sequence of genes S. The objective is to identify in S approximate new instances of the gene cluster; These instances could vary from the known gene orders by genome rearrangements that are constrained by T, by gene substitutions that are governed by h, and by gene deletions and insertions that are bounded from above by [Formula: see text] and [Formula: see text], respectively. We prove that PQ-TREE SEARCH is NP-hard and propose a parameterized algorithm that solves the optimization variant of PQ-TREE SEARCH in [Formula: see text] time, where [Formula: see text] is the maximum degree of a node in T and [Formula: see text] is used to hide factors polynomial in the input size. The algorithm is implemented as a search tool, denoted PQFinder, and applied to search for instances of chromosomal gene clusters in plasmids, within a dataset of 1,487 prokaryotic genomes. We report on 29 chromosomal gene clusters that are rearranged in plasmids, where the rearrangements are guided by the corresponding PQ-trees. One of these results, coding for a heavy metal efflux pump, is further analysed to exemplify how PQFinder can be harnessed to reveal interesting new structural variants of known gene clusters.
