Dye tracing and concentration mapping in coastal waters using unmanned aerial vehicles.

ABSTRACT: Coastal water flows facilitate important nutrient exchanges between mangroves, seagrasses and coral reefs. However, due to the complex nature of tidal interactions, their spatiotemporal development can be difficult to trace via traditional field instrumentations. Unmanned aerial vehicles (UAVs) serve as ideal platforms from which to capture such dynamic responses. Here, we provide a UAV-based approach for tracing coastal water flows using object-based detection of dye plume extent coupled with a regression approach for mapping dye concentration. From hovering UAV images and nine subsequent flight surveys covering the duration of an ebbing tide in the Red Sea, our results show that dye plume extent can be mapped with low omission and commission errors when assessed against manual delineations. Our results also demonstrated that the interaction term of two UAV-derived indices may be employed to accurately map dye concentration (coefficient of determination = 0.96, root mean square error = 7.78 ppb), providing insights into vertical and horizontal transportation and dilution of materials in the water column. We showcase the capabilities of high-frequency UAV-derived data and demonstrate how field-based dye concentration measurements can be integrated with UAV data for future studies of coastal water flow dynamics.

Project description:Invasion by alien species is a worldwide phenomenon with negative consequences at both natural and production areas. Acacia longifolia is an invasive shrub/small tree well known for its negative ecological impacts in several places around the world. The recent introduction of a biocontrol agent (Trichilogaster acaciaelongifoliae), an Australian bud-galling wasp which decreases flowering of A. longifolia, in Portugal, demands the development of a cost-efficient method to monitor its establishment. We tested how unmanned aerial vehicles (UAV) can be used to map A. longifolia flowering. Our core assumption is as the population of the biocontrol agent increases, its impacts on the reduction of A. longifolia flowering will be increasingly visible. Additionally, we tested if there is a simple linear correlation between the number of flowers of A. longifolia counted in field and the area covered by flowers in the UAV imagery. UAV imagery was acquired over seven coastal areas including frontal dunes, interior sand dunes and pine forests considering two phenological stages: peak and off-peak flowering season. The number of flowers of A. longifolia was counted, in a minimum of 60 1 m2 quadrats per study area. For each study area, flower presence/absence maps were obtained using supervised Random Forest. The correlation between the number of flowers and the area covered by flowering plants could then be tested. The flowering of A. longifolia was mapped using UAV mounted with RGB and CIR Cannon IXUS/ELPH cameras (Overall Accuracy > 0.96; Cohen's Kappa > 0.85) varying according to habitat type and flowering season. The correlation between the number of flowers counted and the area covered by flowering was weak (r2 between 0.0134 and 0.156). This is probably explained, at least partially, by the high variability of A. longifolia in what regards flowering morphology and distribution. The very high accuracy of our approach to map A. longifolia flowering proved to be cost efficient and replicable, showing great potential for detecting the future decrease in flowering promoted by the biocontrol agent. The attempt to provide a low-cost method to estimate A. longifolia flower productivity using UAV failed, but it provided valuable insights on the future steps.

Project description:BackgroundThe identification and enumeration of medicinal plants at high elevations is an important part of accurate yield calculations. However, the current assessment of medicinal plant reserves continues to rely on field sampling surveys, which are cumbersome and time-consuming. Recently, unmanned aerial vehicle (UAV) remote sensing and deep learning (DL) have provided ultrahigh-resolution imagery and high-accuracy object recognition techniques, respectively, providing an excellent opportunity to improve the current manual surveying of plants. However, accurate segmentation of individual plants from drone images remains a significant challenge due to the large variation in size, geometry, and distribution of medicinal plants.ResultsIn this study, we proposed a new pipeline for wild medicinal plant detection and yield assessment based on UAV and DL that was specifically designed for detecting wild medicinal plants in an orthomosaic. We used a drone to collect panoramic images of Lamioplomis rotata Kudo (LR) in high-altitude areas. Then, we annotated and cropped these images into equally sized sub-images and used a DL model Mask R-CNN for object detection and segmentation of LR. Finally, on the basis of the segmentation results, we accurately counted the number and yield of LRs. The results showed that the Mask R-CNN model based on the ResNet-101 backbone network was superior to ResNet-50 in all evaluation indicators. The average identification precision of LR by Mask R-CNN based on the ResNet-101 backbone network was 89.34%, while that of ResNet-50 was 88.32%. The cross-validation results showed that the average accuracy of ResNet-101 was 78.73%, while that of ResNet-50 was 71.25%. According to the orthomosaic, the average number and yield of LR in the two sample sites were 19,376 plants and 57.93 kg and 19,129 plants and 73.5 kg respectively.ConclusionsThe combination of DL and UAV remote sensing reveals significant promise in medicinal plant detection, counting, and yield prediction, which will benefit the monitoring of their populations for conservation assessment and management, among other applications.

Project description:With the widespread use of high-throughput phenotyping systems, growth process data are expected to become more easily available. By applying genomic prediction to growth data, it will be possible to predict the growth of untested genotypes. Predicting the growth process will be useful for crop breeding, as variability in the growth process has a significant impact on the management of plant cultivation. However, the integration of growth modeling and genomic prediction has yet to be studied in depth. In this study, we implemented new prediction models to propose a novel growth prediction scheme. Phenotype data of 198 soybean germplasm genotypes were acquired for 3 years in experimental fields in Tottori, Japan. The longitudinal changes in the green fractions were measured using UAV remote sensing. Then, a dynamic model was fitted to the green fraction to extract the dynamic characteristics of the green fraction as five parameters. Using the estimated growth parameters, we developed models for genomic prediction of the growth process and tested whether the inclusion of the dynamic model contributed to better prediction of growth. Our proposed models consist of two steps: first, predicting the parameters of the dynamics model with genomic prediction, and then substituting the predicted values for the parameters of the dynamics model. By evaluating the heritability of the growth parameters, the dynamic model was able to effectively extract genetic diversity in the growth characteristics of the green fraction. In addition, the proposed prediction model showed higher prediction accuracy than conventional genomic prediction models, especially when the future growth of the test population is a prediction target given the observed values in the first half of growth as training data. This indicates that our model was able to successfully combine information from the early growth period with phenotypic data from the training population for prediction. This prediction method could be applied to selection at an early growth stage in crop breeding, and could reduce the cost and time of field trials.
