The complete chloroplast genome of Rhus punjabensis var. sinica.

ABSTRACT: Rhus punjabensis var. sinica belongs to the family Anacardiaceae in the order Sapindales. In this study, we first reported the complete chloroplast genome sequence of R. punjabensis var. sinica. The cp genome was sequenced on Illumina Hiseq 2000 platform. The sequence was found to be 159,617 bp in length with 37.9% GC contents, including a large single-copy region of 87,694 bp, a small single-copy region of 18,971 bp, and a pair of inverted repeats of 26,476 bp. The chloroplast genome of R. punjabensis var. sinica contains 133 genes, including 86 protein-coding genes, 8 rRNA genes, and 2 pseudogenes identified by CPGAVAS2 and BLAST search, and 37 tRNA genes annotated by tRNAscan-SE. Maximum-likelihood (ML) phylogenetic analysis showed that R. punjabensis var. sinica was sister to Rhus potaninii.

Project description:We reported the complete chloroplast genome sequences of Rhus potaninii which was characterized by de novo assembly with Illumina sequencing data. The size of R. potaninii complete chloroplast genome is 159,620 bp in length and includes a large single copy region of 87,722 bp, a small single copy region of 18,948 bp, and a pair of inverted repeats of 26,475 bp. Its GC content is 37.9%. A total of 133 genes were predicted, including 86 protein-coding genes, 8 rRNA genes, 37 tRNA genes, and 2 pseudogenes. Maximum-likelihood (ML) phylogenetic tree indicates that R. potaninii is sister to R. chinensis.

Characterization of the complete chloroplast genome of Calophaca sinica Rehd.

Project description:Calophaca sinica Rehd. is a tree species with high economic value, whose resource has been declining due to unreasonable exploitation. In this study, we sequenced, assembled, and annotated the complete chloroplast genome of C. sinica. The whole chloroplast genome size is 129,345 bp, it lacks an inverted repeat (IR) region. The GC content of the whole chloroplast genome is 34.51%. The chloroplast genome comprises 112 unique genes, including 77 protein-coding genes (PCGs), 30 transfer RNA (tRNA) genes, and 5 ribosomal RNA (rRNA) genes. Phylogenetic analyses of chloroplast genomes derived from 15 species indicated that C. sinica is close to Caragana and Tibetia species in Papilionoideae.

The complete chloroplast genome sequence of Rhus chinensis Mill (Anacardiaceae).

Project description:In this study, complete chloroplast genome sequences of Rhus chinensis was characterized by de novo assembly using whole genome sequence data. The chloroplast genome of R. chinensis were 149,011bp long, which was comprised of a large single copy region of 96,882 bp, a small single copy region of 18,647bp, and a pair of inverted repeats of 16,741 bp. The genome contained 77 protein-coding genes, four rRNA genes and 30 tRNA genes. Phylogenetic tree revealed that R. chinensis was closely grouped with Spondias species, S. tuberosa and S. bahiensis, belonging to the Anacardiaceae family.

The complete chloroplast genome sequence of Zelkova sinica and phylogenetic implications in Rosales.

Project description:Zelkova sinica is a popular landscape plant in China because of its wide adaptation, strong disease resistance, large crown and beautiful fall color. Here, we assembled the complete chloroplast (cp) genome of Z. sinica based on genome skimming data. The cp genome is 158,924 bp in length including two copies of inverted region (IR, 26,427 bp) separated by the large single copy (LSC, 87,318 bp) and small single copy (SSC, 18,752 bp) regions. It encodes 111 unique genes, containing 77 protein-coding genes, 30 tRNA genes, and 4 rRNA genes, with 18 duplicated genes in the IR regions. Phylogenetic analysis shows that Z. sinica is sister to Z. schneideriana in Ulmaceae family.

The complete chloroplast genome of Buxus sinica var. parvifolia (Buxaceae) and its phylogenetic analysis.

Project description:Buxus sinica var. parvifolia is a shrub or small arbor of the Buxaceae family, rich in various medicinal alkaloids and of great horticultural value. In this study, we sequenced, assembled, and annotated the complete chloroplast genome of B. sinica var. parvifolia for the first time. The length of the chloroplast genome is 158,995 bp with 38.1% overall GC content. It includes a large single-copy (LSC) region of 88,140 bp, a small single-copy (SSC) region of 17,761 bp, and two inverted repeat regions of 26,547 bp. Additionally, 132 functional genes in the genome are identified, including 87 protein-coding genes, eight ribosomal RNA genes, and 37 transfer RNA genes. Phylogenetic analysis showed that B. sinica var. parvifolia is closely related to Buxus microphylla. The complete chloroplast genome sequence of B. sinica var. parvifolia and its phylogenetic analysis provides useful genomic information for the further study of B. sinica var. parvifolia and other Buxus species.

Complete chloroplast genome of Sorbaria sorbifolia var. stellipila.

Project description:The complete plastid genome of Sorbaria sorbifolia var. stellipila was sequenced and analyzed in this study. It was found to be 160,820 bp and consisted of a large (88,869 bp) and small (20,853 bp) single-copy regions, separated by a pair of identical inverted repeats (25,549 bp). The GC content of the whole genome was 37.8%, and there were 84 unique protein-coding genes, 37 tRNAs, and 8 rRNAs. The gene order and organization were consistent with those of other complete plastid genomes from the Rosaceae. The phylogenetic tree construct was based on 76 protein-coding genes and demonstrated a sister relationship with the Rosaceae.

The complete chloroplast genome of Capsicum annuum var. glabriusculum using Illumina sequencing.

Project description:Chloroplast (cp) genome sequences provide a valuable source for DNA barcoding. Molecular phylogenetic studies have concentrated on DNA sequencing of conserved gene loci. However, this approach is time consuming and more difficult to implement when gene organization differs among species. Here we report the complete re-sequencing of the cp genome of Capsicum pepper (Capsicum annuum var. glabriusculum) using the Illumina platform. The total length of the cp genome is 156,817 bp with a 37.7% overall GC content. A pair of inverted repeats (IRs) of 50,284 bp were separated by a small single copy (SSC; 18,948 bp) and a large single copy (LSC; 87,446 bp). The number of cp genes in C. annuum var. glabriusculum is the same as that in other Capsicum species. Variations in the lengths of LSC; SSC and IR regions were the main contributors to the size variation in the cp genome of this species. A total of 125 simple sequence repeat (SSR) and 48 insertions or deletions variants were found by sequence alignment of Capsicum cp genome. These findings provide a foundation for further investigation of cp genome evolution in Capsicum and other higher plants.

It contains 130 unique genes, including 86 protein-coding genes, 36 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The GC content of the complete chloroplast genome sequence was 38.0%. Phylogenetic analyses using complete chloroplast genomes showed that Clematis henryi var.ternata is most closely related to Clematis guniuensis (NC_050373.1).
