Variational Learning of Individual Survival Distributions.

ABSTRACT: The abundance of modern health data provides many opportunities for the use of machine learning techniques to build better statistical models to improve clinical decision making. Predicting time-to-event distributions, also known as survival analysis, plays a key role in many clinical applications. We introduce a variational time-to-event prediction model, named Variational Survival Inference (VSI), which builds upon recent advances in distribution learning techniques and deep neural networks. VSI addresses the challenges of non-parametric distribution estimation by (i) relaxing the restrictive modeling assumptions made in classical models, and (ii) efficiently handling the censored observations, i.e., events that occur outside the observation window, all within the variational framework. To validate the effectiveness of our approach, an extensive set of experiments on both synthetic and real-world datasets is carried out, showing improved performance relative to competing solutions.

Variational Online Learning of Neural Dynamics.

Project description:New technologies for recording the activity of large neural populations during complex behavior provide exciting opportunities for investigating the neural computations that underlie perception, cognition, and decision-making. Non-linear state space models provide an interpretable signal processing framework by combining an intuitive dynamical system with a probabilistic observation model, which can provide insights into neural dynamics, neural computation, and development of neural prosthetics and treatment through feedback control. This brings with it the challenge of learning both latent neural state and the underlying dynamical system because neither are known for neural systems a priori. We developed a flexible online learning framework for latent non-linear state dynamics and filtered latent states. Using the stochastic gradient variational Bayes approach, our method jointly optimizes the parameters of the non-linear dynamical system, the observation model, and the black-box recognition model. Unlike previous approaches, our framework can incorporate non-trivial distributions of observation noise and has constant time and space complexity. These features make our approach amenable to real-time applications and the potential to automate analysis and experimental design in ways that testably track and modify behavior using stimuli designed to influence learning.

Learning Individual Survival Models from PanCancer Whole Transcriptome Data.

Project description:PurposePersonalized medicine attempts to predict survival time for each patient, based on their individual tumor molecular profile. We investigate whether our survival learner in combination with a dimension reduction method can produce useful survival estimates for a variety of patients with cancer.Experimental designThis article provides a method that learns a model for predicting the survival time for individual patients with cancer from the PanCancer Atlas: given the (16,335 dimensional) gene expression profiles from 10,173 patients, each having one of 33 cancers, this method uses unsupervised nonnegative matrix factorization (NMF) to reexpress the gene expression data for each patient in terms of 100 learned NMF factors. It then feeds these 100 factors into the Multi-Task Logistic Regression (MTLR) learner to produce cancer-specific models for each of 20 cancers (with >50 uncensored instances); this produces "individual survival distributions" (ISD), which provide survival probabilities at each future time for each individual patient, which provides a patient's risk score and estimated survival time.ResultsOur NMF-MTLR concordance indices outperformed the VAECox benchmark by 14.9% overall. We achieved optimal survival prediction using pan-cancer NMF in combination with cancer-specific MTLR models. We provide biological interpretation of the NMF model and clinical implications of ISDs for prognosis and therapeutic response prediction.ConclusionsNMF-MTLR provides many benefits over other models: superior model discrimination, superior calibration, meaningful survival time estimates, and accurate probabilistic estimates of survival over time for each individual patient. We advocate for the adoption of these cancer survival models in clinical and research settings.

Leveraging the variational Bayes autoencoder for survival analysis.

Project description:Survival analysis in medical research has witnessed a growing interest in applying deep learning techniques to model complex, high-dimensional, heterogeneous, incomplete, and censored data. Current methods make assumptions about the relations between data that may not be valid in practice. Therefore, we introduce SAVAE (Survival Analysis Variational Autoencoder). SAVAE, based on Variational Autoencoders, contributes significantly to the field by introducing a tailored Evidence Lower BOund formulation, supporting various parametric distributions for covariates and survival time (if the log-likelihood is differentiable). It offers a general method that demonstrates robustness and stability through different experiments. Our proposal effectively estimates time-to-event, accounting for censoring, covariate interactions, and time-varying risk associations. We validate our model in diverse datasets, including genomic, clinical, and demographic tabular data, with varying levels of censoring. This approach demonstrates competitive performance compared to state-of-the-art techniques, as assessed by the Concordance Index and the Integrated Brier Score. SAVAE also offers an interpretable model that parametrically models covariates and time. Moreover, its generative architecture facilitates further applications such as clustering, data imputation, and synthetic patient data generation through latent space inference from survival data. This approach fosters data sharing and collaboration, improving medical research and personalized patient care.

Machine learning for optimized individual survival prediction in resectable upper gastrointestinal cancer.

Project description:PurposeSurgical oncologists are frequently confronted with the question of expected long-term prognosis. The aim of this study was to apply machine learning algorithms to optimize survival prediction after oncological resection of gastroesophageal cancers.MethodsEligible patients underwent oncological resection of gastric or distal esophageal cancer between 2001 and 2020 at Heidelberg University Hospital, Department of General Surgery. Machine learning methods such as multi-task logistic regression and survival forests were compared with usual algorithms to establish an individual estimation.ResultsThe study included 117 variables with a total of 1360 patients. The overall missingness was 1.3%. Out of eight machine learning algorithms, the random survival forest (RSF) performed best with a concordance index of 0.736 and an integrated Brier score of 0.166. The RSF demonstrated a mean area under the curve (AUC) of 0.814 over a time period of 10 years after diagnosis. The most important long-term outcome predictor was lymph node ratio with a mean AUC of 0.730. A numeric risk score was calculated by the RSF for each patient and three risk groups were defined accordingly. Median survival time was 18.8 months in the high-risk group, 44.6 months in the medium-risk group and above 10 years in the low-risk group.ConclusionThe results of this study suggest that RSF is most appropriate to accurately answer the question of long-term prognosis. Furthermore, we could establish a compact risk score model with 20 input parameters and thus provide a clinical tool to improve prediction of oncological outcome after upper gastrointestinal surgery.

Representation learning of resting state fMRI with variational autoencoder.

Project description:Resting state functional magnetic resonance imaging (rsfMRI) data exhibits complex but structured patterns. However, the underlying origins are unclear and entangled in rsfMRI data. Here we establish a variational auto-encoder, as a generative model trainable with unsupervised learning, to disentangle the unknown sources of rsfMRI activity. After being trained with large data from the Human Connectome Project, the model has learned to represent and generate patterns of cortical activity and connectivity using latent variables. The latent representation and its trajectory represent the spatiotemporal characteristics of rsfMRI activity. The latent variables reflect the principal gradients of the latent trajectory and drive activity changes in cortical networks. Representational geometry captured as covariance or correlation between latent variables, rather than cortical connectivity, can be used as a more reliable feature to accurately identify subjects from a large group, even if only a short period of data is available in each subject. Our results demonstrate that VAE is a valuable addition to existing tools, particularly suited for unsupervised representation learning of resting state fMRI activity.

Learning Efficient, Collective Monte Carlo Moves with Variational Autoencoders.

Project description:Discovering meaningful collective variables for enhancing sampling, via applied biasing potentials or tailored MC move sets, remains a major challenge within molecular simulation. While recent studies identifying collective variables with variational autoencoders (VAEs) have focused on the encoding and latent space discovered by a VAE, the impact of the decoding and its ability to act as a generative model remains unexplored. We demonstrate how VAEs may be used to learn (on-the-fly and with minimal human intervention) highly efficient, collective Monte Carlo moves that accelerate sampling along the learned collective variable. In contrast to many machine learning-based efforts to bias sampling and generate novel configurations, our methods result in exact sampling in the ensemble of interest and do not require reweighting. In fact, we show that the acceptance rates of our moves approach unity for a perfect VAE model. While this is never observed in practice, VAE-based Monte Carlo moves still enhance sampling of new configurations. We demonstrate, however, that the form of the encoding and decoding distributions, in particular the extent to which the decoder reflects the underlying physics, greatly impacts the performance of the trained VAE.

Resource distributions affect social learning on multiple timescales.

Project description:We study how learning is shaped by foraging opportunities and self-organizing processes and how this impacts on the effects of "copying what neighbors eat" on multiple timescales. We use an individual-based model with a rich environment, where group foragers learn what to eat. We vary foraging opportunities by changing local variation in resources, studying copying in environments with pure patches, varied patches, and uniform distributed resources. We find that copying can help individuals explore the environment by sharing information, but this depends on how foraging opportunities shape the learning process. Copying has the greatest impact in varied patches, where local resource variation makes learning difficult, but local resource abundance makes copying easy. In contrast, copying is redundant or excessive in pure patches where learning is easy, and mostly ineffective in uniform environments where learning is difficult. Our results reveal that the mediation of copying behavior by individual experience is crucial for the impact of copying. Moreover, we find that the dynamics of social learning at short timescales shapes cultural phenomena. In fact, the integration of learning on short and long timescales generates cumulative cultural improvement in diet. Our results therefore provide insight into how and when such processes can arise. These insights need to be taken into account when considering behavioral patterns in nature.

Using Variational Multi-view Learning for Classification of Grocery Items.

Project description:An essential task for computer vision-based assistive technologies is to help visually impaired people to recognize objects in constrained environments, for instance, recognizing food items in grocery stores. In this paper, we introduce a novel dataset with natural images of groceries-fruits, vegetables, and packaged products-where all images have been taken inside grocery stores to resemble a shopping scenario. Additionally, we download iconic images and text descriptions for each item that can be utilized for better representation learning of groceries. We select a multi-view generative model, which can combine the different item information into lower-dimensional representations. The experiments show that utilizing the additional information yields higher accuracies on classifying grocery items than only using the natural images. We observe that iconic images help to construct representations separated by visual differences of the items, while text descriptions enable the model to distinguish between visually similar items by different ingredients.

Learning a variational network for reconstruction of accelerated MRI data.

Project description:PurposeTo allow fast and high-quality reconstruction of clinical accelerated multi-coil MR data by learning a variational network that combines the mathematical structure of variational models with deep learning.Theory and methodsGeneralized compressed sensing reconstruction formulated as a variational model is embedded in an unrolled gradient descent scheme. All parameters of this formulation, including the prior model defined by filter kernels and activation functions as well as the data term weights, are learned during an offline training procedure. The learned model can then be applied online to previously unseen data.ResultsThe variational network approach is evaluated on a clinical knee imaging protocol for different acceleration factors and sampling patterns using retrospectively and prospectively undersampled data. The variational network reconstructions outperform standard reconstruction algorithms, verified by quantitative error measures and a clinical reader study for regular sampling and acceleration factor 4.ConclusionVariational network reconstructions preserve the natural appearance of MR images as well as pathologies that were not included in the training data set. Due to its high computational performance, that is, reconstruction time of 193 ms on a single graphics card, and the omission of parameter tuning once the network is trained, this new approach to image reconstruction can easily be integrated into clinical workflow. Variational relevance evaluation of individual fMRI data enables deconstruction of task-dependent neural dynamics.

Project description:In neuroimaging research, univariate analysis has always been used to localize "representations" at the microscale, whereas network approaches have been applied to characterize transregional "operations". How are representations and operations linked through dynamic interactions? We developed the variational relevance evaluation (VRE) method to analyze individual task fMRI data, which selects informative voxels during model training to localize the "representation", and quantifies the dynamic contributions of single voxels across the whole-brain to different cognitive functions to characterize the "operation". Using 15 individual fMRI data files for higher visual area localizers, we evaluated the characterization of selected voxel positions of VRE and revealed different object-selective regions functioning in similar dynamics. Using another 15 individual fMRI data files for memory retrieval after offline learning, we found similar task-related regions working in different neural dynamics for tasks with diverse familiarities. VRE demonstrates a promising horizon in individual fMRI research.
