The complete chloroplast genome of Tugarinovia mongolica Iljin (Asteraceae) from China.

ABSTRACT: The complete chloroplast (cp) genome sequence of Tugarinovia mongolica Iljin has been characterized in this study. The cp genome is 153,475 bp in length, containing a large single-copy (LSC) region of 84,434 bp and a small single-copy (SSC) region of 18,715 bp, which were separated by a pair of 25,163 bp inverted repeat regions (IRs). There are 114 unique genes annotated, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The overall GC content is 37.62%. Further, phylogenetic analysis suggested that Tugarinovia is clustered to genus Atractylodes.

The genome contained 132 genes, including 86 protein-coding genes, 38 tRNA genes, and eight rRNA genes. The overall GC content is 37.16%. Complete chloroplast genome comparisons for Pityopsis (Asteraceae).

Project description:Pityopsis includes several regionally and one federally endangered species of herbaceous perennials. Four species are highly localized, including the federally endangered P. ruthii. The genus includes several ploidy levels and interesting ecological traits such as drought tolerance and fire-dependent flowering. Results from previous cladistic analyses of morphology and from initial DNA sequence studies did not agree with one another or with the infrageneric taxonomic classification, with the result that infrageneric relationships remain unresolved. We sequenced, assembled, and compared the chloroplast (cp) genomes of 12 species or varieties of Pityopsis to better understand generic evolution. A reference cp genome 152,569 bp in length was assembled de novo from P. falcata. Reads from other sampled species were then aligned to the P. falcata reference and individual chloroplast genomes were assembled for each, with manual gapfilling and polishing. After removing the duplicated second inverted region, a multiple sequence alignment of the cp genomes was used to construct a maximum likelihood (ML) phylogeny for the twelve cp genomes. Additionally, we constructed a ML phylogeny from the nuclear ribosomal repeat region after mapping reads to the Helianthus annuus region. The chloroplast phylogeny supported two clades. Previously proposed clades and taxonomic sections within the genus were largely unsupported by both nuclear and chloroplast phylogenies. Our results provide tools for exploring hybridity and examining the physiological and genetic basis for drought tolerance and fire-dependent flowering. This study will inform breeding and conservation practices, and general knowledge of evolutionary history, hybridization, and speciation within Pityopsis.

Project description:The complete chloroplast genome of Spirea mongolica Maxim. was sequenced and assembled. It is a circular form of 155949 bp in length, which was separated into four distinct regions, a large single copy (LSC) of 84375 bp, a small single copy region (SSC) of 18894 bp, two inverted repeats (IR) of 26340 bp. After annotation, a total of 115 genes were predicted, of which, 70 encode proteins, 8 rRNA, 37 tRNA. The evolutionary history, inferred using Neighbour-Joining method, indicates that S. mongolica was grouped within Rosaceae, and comprised a clade with Spirea blumei G.Don, another species in Spirea, with 100% BS value.

The circular whole cp genome of A. hypoleucus was 152,300 bp in length, contained a large single-copy (LSC) region of 84,031 bp and a small single-copy (SSC) region of 18,269 bp. These two regions were separated by a pair of inverted repeat regions (IRa and IRb), each of them 25,000 bp in length. A total of 134 functional genes were encoded, consisted of 89 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The overall GC content of the chloroplast genome sequence was 37.3%, and the GC contents of the LSC, SSC, and IR regions were 35.2%, 31.2%, and 43.0%, respectively.

Complete chloroplast genome sequence of Heteroplexis incana (Asteraceae), a rare species endemic to China.

Project description:Heteroplexis incana (Asteraceae) is a rare species endemic to China. Here, we report and characterize the complete chloroplast genome sequence of H. incana based on Illumina paired-end sequencing data. The complete plastid genome was 152,605 bp in length, which contained two inverted repeats (IRs) of 24,954 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 84,427 bp and 18,270 bp, respectively. The cpDNA contains 132 genes, comprising 85 protein-coding genes, 37 tRNA genes, 8 rRNA genes. The overall GC content of the plastome is 37.3%. The phylogenetic analysis of 17 selected chloroplast genomes demonstrated that Heteroplexis incana was closely related to Aster indicus.

It was predicted to contain 131 genes, including 87 protein-coding genes, eight rRNAs and 46 tRNAs. Phylogenetic analysis of chloroplast genomes clustered C. boreale with other Chrysanthemum and Asteraceae species.

The general GC content was 37.6% in the whole sequence, whereas corresponding values of 35.6%, 31.2%, and 43.1% in the LSC, SSC, and IR regions, respectively. The whole genome contained 113 unique genes, including 79 protein-coding genes, 4 ribosomal RNA genes, and 30 tRNA genes. The phylogenetic hypotheses obtained based on the analyses of 21 cp genomes indicates Pertya phylicoides was supported as a sister group to the tribe Carduoideae.
