Functional attractors in microbial community assembly.

ABSTRACT: For microbiome biology to become a more predictive science, we must identify which descriptive features of microbial communities are reproducible and predictable, which are not, and why. We address this question by experimentally studying parallelism and convergence in microbial community assembly in replicate glucose-limited habitats. Here, we show that the previously observed family-level convergence in these habitats reflects a reproducible metabolic organization, where the ratio of the dominant metabolic groups can be explained from a simple resource-partitioning model. In turn, taxonomic divergence among replicate communities arises from multistability in population dynamics. Multistability can also lead to alternative functional states in closed ecosystems but not in metacommunities. Our findings empirically illustrate how the evolutionary conservation of quantitative metabolic traits, multistability, and the inherent stochasticity of population dynamics, may all conspire to generate the patterns of reproducibility and variability at different levels of organization that are commonplace in microbial community assembly.

Project description:Wastewater treatment plants (WWTPs) are host to diverse microbial communities and receive a constant influx of microbes from influent wastewater. However, the impact of immigrants on the structure and activities of the activated sludge (AS) microbial community remains unclear. To gain insight on this phenomenon known as perpetual community coalescence, the current study utilized controlled manipulative experiments that decoupled the influent wastewater composition from the microbial populations to reveal the fundamental mechanisms involved in immigration between sewers and AS-WWTP. The immigration dynamics of heterotrophs were analyzed by harvesting wastewater biomass solids from three different sewer systems and adding to synthetic wastewater. Immigrating influent populations were observed to contribute up to 14% of the sequencing reads in the AS. By modeling the net growth rate of taxa, it was revealed that immigrants primarily exhibited low or negative net growth rates. By developing a protocol to reproducibly grow AS-WWTP communities in the lab, we have laid down the foundational principles for the testing of operational factors creating community variations with low noise and appropriate replication. Understanding the processes that drive microbial community diversity and assembly is a key question in microbial ecology. In the future, this knowledge can be used to manipulate the structure of microbial communities and improve system performance in WWTPs.IMPORTANCEIn biological wastewater treatment processes, the microbial community composition is essential in the performance and stability of the system. This study developed a reproducible protocol to investigate the impact of influent immigration (or perpetual coalescence of the sewer and activated sludge communities) with appropriate reproducibility and controls, allowing intrinsic definitions of core and immigrant populations to be established. The method developed herein will allow sequential manipulative experiments to be performed to test specific hypothesis and optimize wastewater treatment processes to meet new treatment goals.

Project description:To investigate the influence of immigration on the selection in structuring local water bacterial communities, we conducted a new community assembly experiment using microcosms filled with sterile original water medium under outdoor conditions. We collected air particulate matter from dust pooled from samples collected at 10 locations across ~20 km in a warm temperate region in Linfen City (northern China). The immigration rates were increased by introducing air particulate matter into the microcosms. The diversity, structure, and composition of the bacterial community in the water were assessed using 16S rRNA gene amplicon sequencing on the 13th and 60th days after the start of the experiment. Our results showed that increasing immigration did not lead to significant changes in the overall diversity of the total bacterial community on the 13th day. However, on the 60th day, diversity significantly increased. The variation explained by the environment substantially decreased from the 13th to the 60th day. The amount decreased from the control to the high immigration treatments, with a range of 65.0 to 29.8% on the 13th day and 34.0 to 15.4% on the 60th day. The dominant phyla differed significantly. In the early stage, Proteobacteria (69.6%) accounted for a higher relative average abundance, while Firmicutes (4.6%), Cyanobacteria (6.0%), Planctomycetota (8.1%), Verrucomicrobiota (2.0%), and Halobacterota (0.9%) were more abundant in the late stage. Additionally, the late stage had an average of 33 phyla, compared to 15 phyla in the early stage. All the results suggested a minimal role of dispersal limitation in structuring water bacterial communities in the early stage, whereas, in the late stage, the bacterial communities might experience dispersal swamping in our study area. Variance partitioning indicated that throughout the experiment, increasing immigration weakened the signal of environmental selection in the water microbial community assembly. These results expand our understanding of the impact of immigration on environmental selection and provide insights into the varying importance of dispersal and selection on microbial community assembly at different stages of succession.
