Spiralize: an R package for Visualizing Data on Spirals.

ABSTRACT: Spiral layout has two major advantages for data visualization. First, it is able to visualize data with long axes, which greatly improves the resolution of visualization. Second, it is efficient for time series data to reveal periodic patterns. Here we present the R package spiralize that provides a general solution for visualizing data on spirals. spiralize implements numerous graphics functions so that self-defined high-level graphics can be easily implemented by users. The flexibility and power of spiralize are demonstrated by five examples from real-world datasets. The spiralize package and documentations are freely available at the Comprehensive R Archive Network (CRAN) https://CRAN.R-project.org/package=spiralize. OMTools: a software package for visualizing and processing optical mapping data.

Project description:SummaryOptical mapping is a molecular technique capturing specific patterns of fluorescent labels along DNA molecules. It has been widely applied in assisted-scaffolding in sequence assemblies, microbial strain typing and detection of structural variations. Various computational methods have been developed to analyze optical mapping data. However, existing tools for processing and visualizing optical map data still have many shortcomings. Here, we present OMTools, an efficient and intuitive data processing and visualization suite to handle and explore large-scale optical mapping profiles. OMTools includes modules for visualization (OMView), data processing and simulation. These modules together form an accessible and convenient pipeline for optical mapping analyses.Availability and implementationOMTools is implemented in Java 1.8 and released under a GPL license. plotnineSeqSuite: a Python package for visualizing sequence data using ggplot2 style.

Project description:BackgroundThe visual sequence logo has been a hot area in the development of bioinformatics tools. ggseqlogo written in R language has been the most popular API since it was published. With the popularity of artificial intelligence and deep learning, Python is currently the most popular programming language. The programming language used by bioinformaticians began to shift to Python. Providing APIs in Python that are similar to those in R can reduce the learning cost of relearning a programming language. And compared to ggplot2 in R, drawing framework is not as easy to use in Python. The appearance of plotnine (ggplot2 in Python version) makes it possible to unify the programming methods of bioinformatics visualization tools between R and Python.ResultsHere, we introduce plotnineSeqSuite, a new plotnine-based Python package provides a ggseqlogo-like API for programmatic drawing of sequence logos, sequence alignment diagrams and sequence histograms. To be more precise, it supports custom letters, color themes, and fonts. Moreover, the class for drawing layers is based on object-oriented design so that users can easily encapsulate and extend it.ConclusionsplotnineSeqSuite is the first ggplot2-style package to implement visualization of sequence -related graphs in Python. It enhances the uniformity of programmatic plotting between R and Python. Compared with tools appeared already, the categories supported by plotnineSeqSuite are much more complete. NanoMethViz: An R/Bioconductor package for visualizing long-read methylation data.

Project description:A key benefit of long-read nanopore sequencing technology is the ability to detect modified DNA bases, such as 5-methylcytosine. The lack of R/Bioconductor tools for the effective visualization of nanopore methylation profiles between samples from different experimental groups led us to develop the NanoMethViz R package. Our software can handle methylation output generated from a range of different methylation callers and manages large datasets using a compressed data format. To fully explore the methylation patterns in a dataset, NanoMethViz allows plotting of data at various resolutions. At the sample-level, we use dimensionality reduction to look at the relationships between methylation profiles in an unsupervised way. We visualize methylation profiles of classes of features such as genes or CpG islands by scaling them to relative positions and aggregating their profiles. At the finest resolution, we visualize methylation patterns across individual reads along the genome using the spaghetti plot and heatmaps, allowing users to explore particular genes or genomic regions of interest. In summary, our software makes the handling of methylation signal more convenient, expands upon the visualization options for nanopore data and works seamlessly with existing methylation analysis tools available in the Bioconductor project. pressuRe: an R package for analyzing and visualizing biomechanical pressure distribution data.

Project description:In many biomechanical analyses, the forces acting on a body during dynamic and static activities are often simplified as point loads. However, it is usually more accurate to characterize these forces as distributed loads, varying in magnitude and direction, over a given contact area. Evaluating these pressure distributions while they are applied to different parts of the body can provide effective insights for clinicians and researchers when studying health and disease conditions, for example when investigating the biomechanical factors that may lead to plantar ulceration in diabetic foot disease. At present, most processing and analysis for pressure data is performed using proprietary software, limiting reproducibility, transparency, and consistency across different studies. This paper describes an open-source software package, 'pressuRe', which is built in the freely available R statistical computing environment and is designed to process, analyze, and visualize pressure data collected on a range of different hardware systems in a standardized manner. We demonstrate the use of the package on pressure dataset from patients with diabetic foot disease, comparing pressure variables between those with longer and shorter durations of the disease. The results matched closely with those from commercially available software, and individuals with longer duration of diabetes were found to have higher forefoot pressures than those with shorter duration. By utilizing R's powerful and openly available tools for statistical analysis and user customization, this package may be a useful tool for researchers and clinicians studying plantar pressures and other pressure sensor array based biomechanical measurements. With regular updates intended, this package allows for continued improvement and we welcome feedback and future contributions to extend its scope. In this article, we detail the package's features and functionality.

BactMAP: An R package for integrating, analyzing and visualizing bacterial microscopy data.

Project description:High-throughput analyses of single-cell microscopy data are a critical tool within the field of bacterial cell biology. Several programs have been developed to specifically segment bacterial cells from phase-contrast images. Together with spot and object detection algorithms, these programs offer powerful approaches to quantify observations from microscopy data, ranging from cell-to-cell genealogy to localization and movement of proteins. Most segmentation programs contain specific post-processing and plotting options, but these options vary between programs and possibilities to optimize or alter the outputs are often limited. Therefore, we developed BactMAP (Bacterial toolbox for Microscopy Analysis & Plotting), a command-line based R package that allows researchers to transform cell segmentation and spot detection data generated by different programs into various plots. Furthermore, BactMAP makes it possible to perform custom analyses and change the layout of the output. Because BactMAP works independently of segmentation and detection programs, inputs from different sources can be compared within the same analysis pipeline. BactMAP complies with standard practice in R which enables the use of advanced statistical analysis tools, and its graphic output is compatible with ggplot2, enabling adjustable plot graphics in every operating system. User feedback will be used to create a fully automated Graphical User Interface version of BactMAP in the future. Using BactMAP, we visualize key cell cycle parameters in Bacillus subtilis and Staphylococcus aureus, and demonstrate that the DNA replication forks in Streptococcus pneumoniae dissociate and associate before splitting of the cell, after the Z-ring is formed at the new quarter positions. APCI: An R and Stata Package for Visualizing and Analyzing Age-Period-Cohort Data.

Project description:Social scientists have frequently attempted to assess the relative contribution of age, period, and cohort variables to the overall trend in an outcome. We develop an R package APCI (and Stata command apci) to implement the age-period-cohort-interaction (APC-I) model for estimating and testing age, period, and cohort patterns in various types of outcomes for pooled cross-sectional data and multi-cohort panel data. Package APCI also provides a set of functions for visualizing the data and modeling results. We demonstrate the usage of package APCI with empirical data from the Current Population Survey. We show that package APCI provides useful visualization and analytical tools for understanding age, period, and cohort trends in various types of outcomes.

Superheat: An R package for creating beautiful and extendable heatmaps for visualizing complex data.

Project description:The technological advancements of the modern era have enabled the collection of huge amounts of data in science and beyond. Extracting useful information from such massive datasets is an ongoing challenge as traditional data visualization tools typically do not scale well in high-dimensional settings. An existing visualization technique that is particularly well suited to visualizing large datasets is the heatmap. Although heatmaps are extremely popular in fields such as bioinformatics, they remain a severely underutilized visualization tool in modern data analysis. This paper introduces superheat, a new R package that provides an extremely flexible and customizable platform for visualizing complex datasets. Superheat produces attractive and extendable heatmaps to which the user can add a response variable as a scatterplot, model results as boxplots, correlation information as barplots, and more. The goal of this paper is two-fold: (1) to demonstrate the potential of the heatmap as a core visualization method for a range of data types, and (2) to highlight the customizability and ease of implementation of the superheat R package for creating beautiful and extendable heatmaps. The capabilities and fundamental applicability of the superheat package will be explored via three reproducible case studies, each based on publicly available data sources.

AllelicImbalance: an R/bioconductor package for detecting, managing, and visualizing allele expression imbalance data from RNA sequencing.

Project description:BackgroundOne aspect in which RNA sequencing is more valuable than microarray-based methods is the ability to examine the allelic imbalance of the expression of a gene. This process is often a complex task that entails quality control, alignment, and the counting of reads over heterozygous single-nucleotide polymorphisms. Allelic imbalance analysis is subject to technical biases, due to differences in the sequences of the measured alleles. Flexible bioinformatics tools are needed to ease the workflow while retaining as much RNA sequencing information as possible throughout the analysis to detect and address the possible biases.ResultsWe present AllelicImblance, a software program that is designed to detect, manage, and visualize allelic imbalances comprehensively. The purpose of this software is to allow users to pose genetic questions in any RNA sequencing experiment quickly, enhancing the general utility of RNA sequencing. The visualization features can reveal notable, non-trivial allelic imbalance behavior over specific regions, such as exons.ConclusionsThe software provides a complete framework to perform allelic imbalance analyses of aligned RNA sequencing data, from detection to visualization, within the robust and versatile management class, ASEset.

dagLogo: An R/Bioconductor package for identifying and visualizing differential amino acid group usage in proteomics data.

Project description:Sequence logos have been widely used as graphical representations of conserved nucleic acid and protein motifs. Due to the complexity of the amino acid (AA) alphabet, rich post-translational modification, and diverse subcellular localization of proteins, few versatile tools are available for effective identification and visualization of protein motifs. In addition, various reduced AA alphabets based on physicochemical, structural, or functional properties have been valuable in the study of protein alignment, folding, structure prediction, and evolution. However, there is lack of tools for applying reduced AA alphabets to the identification and visualization of statistically significant motifs. To fill this gap, we developed an R/Bioconductor package dagLogo, which has several advantages over existing tools. First, dagLogo allows various formats for input sets and provides comprehensive options to build optimal background models. It implements different reduced AA alphabets to group AAs of similar properties. Furthermore, dagLogo provides statistical and visual solutions for differential AA (or AA group) usage analysis of both large and small data sets. Case studies showed that dagLogo can better identify and visualize conserved protein sequence patterns from different types of inputs and can potentially reveal the biological patterns that could be missed by other logo generators.

CellWalkR: an R package for integrating and visualizing single-cell and bulk data to resolve regulatory elements.

A Graphics Processing Unit (GPU) implementation and downsampling strategies enable thousands of cells to be processed in seconds.
