Multi-Species Prediction of Physiological Traits with Hyperspectral Modeling.

ABSTRACT: Lack of high-throughput phenotyping is a bottleneck to breeding for abiotic stress tolerance in crop plants. Efficient and non-destructive hyperspectral imaging can quantify plant physiological traits under abiotic stresses; however, prediction models generally are developed for few genotypes of one species, limiting the broader applications of this technology. Therefore, the objective of this research was to explore the possibility of developing cross-species models to predict physiological traits (relative water content and nitrogen content) based on hyperspectral reflectance through partial least square regression for three genotypes of sorghum (Sorghum bicolor (L.) Moench) and six genotypes of corn (Zea mays L.) under varying water and nitrogen treatments. Multi-species models were predictive for the relative water content of sorghum and corn (R2 = 0.809), as well as for the nitrogen content of sorghum and corn (R2 = 0.637). Reflectances at 506, 535, 583, 627, 652, 694, 722, and 964 nm were responsive to changes in the relative water content, while the reflectances at 486, 521, 625, 680, 699, and 754 nm were responsive to changes in the nitrogen content. High-throughput hyperspectral imaging can be used to predict physiological status of plants across genotypes and some similar species with acceptable accuracy.

Project description:Correlative species distribution models (SDMs) are increasingly being used to predict suitable insect habitats. There is also much criticism of prediction discrepancies among different SDMs for the same species and the lack of effective communication about SDM prediction uncertainty. In this paper, we undertook a factorial study to investigate the effects of various modeling components (species-training-datasets, predictor variables, dimension-reduction methods, and model types) on the accuracy of SDM predictions, with the aim of identifying sources of discrepancy and uncertainty. We found that model type was the major factor causing variation in species-distribution predictions among the various modeling components tested. We also found that different combinations of modeling components could significantly increase or decrease the performance of a model. This result indicated the importance of keeping modeling components constant for comparing a given SDM result. With all modeling components, constant, machine-learning models seem to outperform other model types. We also found that, on average, the Hierarchical Non-Linear Principal Components Analysis dimension-reduction method improved model performance more than other methods tested. We also found that the widely used confusion-matrix-based model-performance indices such as the area under the receiving operating characteristic curve (AUC), sensitivity, and Kappa do not necessarily help select the best model from a set of models if variation in performance is not large. To conclude, model result discrepancies do not necessarily suggest lack of robustness in correlative modeling as they can also occur due to inappropriate selection of modeling components. In addition, more research on model performance evaluation is required for developing robust and sensitive model evaluation methods. Undertaking multi-scenario species-distribution modeling, where possible, is likely to mitigate errors arising from inappropriate modeling components selection, and provide end users with better information on the resulting model prediction uncertainty.

Project description:IntroductionShorea macrophylla is a commercially important tropical tree species grown for timber and oil. It is amenable to plantation forestry due to its fast initial growth. Genomic selection (GS) has been used in tree breeding studies to shorten long breeding cycles but has not previously been applied to S. macrophylla.MethodsTo build genomic prediction models for GS, leaves and growth trait data were collected from a half-sib progeny population of S. macrophylla in Sari Bumi Kusuma forest concession, central Kalimantan, Indonesia. 18037 SNP markers were identified in two ddRAD-seq libraries. Genomic prediction models based on these SNPs were then generated for diameter at breast height and total height in the 7th year from planting (D7 and H7).Results and discussionThese traits were chosen because of their relatively high narrow-sense genomic heritability and because seven years was considered long enough to assess initial growth. Genomic prediction models were built using 6 methods and their derivatives with the full set of identified SNPs and subsets of 48, 96, and 192 SNPs selected based on the results of a genome-wide association study (GWAS). The GBLUP and RKHS methods gave the highest predictive ability for D7 and H7 with the sets of selected SNPs and showed that D7 has an additive genetic architecture while H7 has an epistatic genetic architecture. LightGBM and CNN1D also achieved high predictive abilities for D7 with 48 and 96 selected SNPs, and for H7 with 96 and 192 selected SNPs, showing that gradient boosting decision trees and deep learning can be useful in genomic prediction. Predictive abilities were higher in H7 when smaller number of SNP subsets selected by GWAS p-value was used, However, D7 showed the contrary tendency, which might have originated from the difference in genetic architecture between primary and secondary growth of the species. This study suggests that GS with GWAS-based SNP selection can be used in breeding for non-cultivated tree species to improve initial growth and reduce genotyping costs for next-generation seedlings.
