Scale ambiguities in material recognition.

ABSTRACT: Many natural materials have complex, multi-scale structures. Consequently, the inferred identity of a surface can vary with the assumed spatial scale of the scene: a plowed field seen from afar can resemble corduroy seen up close. We investigated this 'material-scale ambiguity' using 87 photographs of diverse materials (e.g., water, sand, stone, metal, and wood). Across two experiments, separate groups of participants (N = 72 adults) provided judgements of the material category depicted in each image, either with or without manipulations of apparent distance (by verbal instructions, or adding objects of familiar size). Our results demonstrate that these manipulations can cause identical images to be assigned to completely different material categories, depending on the assumed scale. Under challenging conditions, therefore, the categorization of materials is susceptible to simple manipulations of apparent distance, revealing a striking example of top-down effects in the interpretation of image features.

Ambiguities in helical reconstruction.

Project description:Helical polymers are found throughout biology and account for a substantial fraction of the protein in a cell. These filaments are very attractive for three-dimensional reconstruction from electron micrographs due to the fact that projections of these filaments show many different views of identical subunits in identical environments. However, ambiguities exist in defining the symmetry of a helical filament when one has limited resolution, and mistakes can be made. Until one reaches a near-atomic level of resolution, there are not necessarily reality-checks that can distinguish between correct and incorrect solutions. A recent paper in eLife (Xu et al., 2014) almost certainly imposed an incorrect helical symmetry and this can be seen using filament images posted by Xu et al. A comparison between the atomic model proposed and the published three-dimensional reconstruction should have suggested that an incorrect solution was found.

Biophysical ambiguities prevent accurate genetic prediction.

Project description:A goal of biology is to predict how mutations combine to alter phenotypes, fitness and disease. It is often assumed that mutations combine additively or with interactions that can be predicted. Here, we show using simulations that, even for the simple example of the lambda phage transcription factor CI repressing a gene, this assumption is incorrect and that perfect measurements of the effects of mutations on a trait and mechanistic understanding can be insufficient to predict what happens when two mutations are combined. This apparent paradox arises because mutations can have different biophysical effects to cause the same change in a phenotype and the outcome in a double mutant depends upon what these hidden biophysical changes actually are. Pleiotropy and non-monotonic functions further confound prediction of how mutations interact. Accurate prediction of phenotypes and disease will sometimes not be possible unless these biophysical ambiguities can be resolved using additional measurements.

Avoiding gauge ambiguities in cavity quantum electrodynamics.

Project description:Systems of interacting charges and fields are ubiquitous in physics. Recently, it has been shown that Hamiltonians derived using different gauges can yield different physical results when matter degrees of freedom are truncated to a few low-lying energy eigenstates. This effect is particularly prominent in the ultra-strong coupling regime. Such ambiguities arise because transformations reshuffle the partition between light and matter degrees of freedom and so level truncation is a gauge dependent approximation. To avoid this gauge ambiguity, we redefine the electromagnetic fields in terms of potentials for which the resulting canonical momenta and Hamiltonian are explicitly unchanged by the gauge choice of this theory. Instead the light/matter partition is assigned by the intuitive choice of separating an electric field between displacement and polarisation contributions. This approach is an attractive choice in typical cavity quantum electrodynamics situations.

Analysing ambiguities in trypanosomatids taxonomy by barcoding.

Project description:BackgroundBiodiversity screens and phylogenetic studies are dependent on reliable DNA sequences in public databases. Biological collections possess vouchered specimens with a traceable history. Therefore, DNA sequencing of samples available at institutional collections can greatly contribute to taxonomy, and studies on evolution and biodiversity.MethodsWe sequenced part of the glycosomal glyceraldehyde phosphate dehydrogenase (gGAPDH) and the SSU rRNA (V7/V8) genes from 102 trypanosomatid cultures, which are available on request at www.colprot.fiocruz.br.ObjectiveThe main objective of this work was to use phylogenetic inferences, using the obtained DNA sequences and those from representatives of all Trypanosomatidae genera, to generate phylogenetic trees that can simplify new isolates screenings.FindingsA DNA sequence is provided for the first time for several isolates, the phylogenetic analysis allowed the classification or reclassification of several specimens, identification of candidates for new genera and species, as well as the taxonomic validation of several deposits.Main conclusionsThis survey aimed at presenting a list of validated species and their associated DNA sequences combined with a short historical overview of each isolate, which can support taxonomic and biodiversity research and promote culture collections.

Shaping by Internal Material Frustration: Shifting to Architectural Scale.

Project description:Self-morphing of thin plates could greatly impact the life if used in architectural context. Yet, so far, its realizations are limited to small-scale structures made of model materials. Here, new fabrication techniques are developed that turn two conventional construction materials-clay and fiber composites (FRP)-into smart, self-morphing materials, compatible with architectural needs. Controlled experiments verify the quantitative connection between the prescribed small-scale material structure and the global 3D surface, as predicted by the theory of incompatible elastic sheets. Scaling up of desired structures is demonstrated, including a method that copes with self-weight effects. Finally, a method for the construction of FRP surfaces with complex curvature distribution is presented, together with a software interface that allows the computation of the 3D surface for a given fiber pattern (the forward problem), as well as the fiber distribution required for a desired 3D shape (the inverse problem). This work shows the feasibility of large-scale self-morphing surfaces for architecture.

Intrinsic Image Decomposition via Structure-Preserving Image Smoothing and Material Recognition.

Project description:Decoupling shading and reflectance from complex scene-images is a long-standing problem in computer vision. We introduce a framework for decomposing an image into the product of an illumination component and a reflectance component. Due to the ill-posed nature of the problem, prior information on shading and reflectance is mandatory. The proposed method adopts the premise that pixels in a region with similar chromaticity values should have the same reflectance. This assumption was used to minimize the l2 norm of the local per-pixel reflectance gradients to extract the shading and reflectance components. To obtain smooth chromatic regions, texture was treated in a new style. Texture was removed in the first step of the algorithm and the smooth image was processed for intrinsic decomposition. In the final step, texture details were added to the intrinsic components based on the material of each pixel. In addition, user-assistance was used to further refine the results. The qualitative and quantitative evaluation on the MIT intrinsic dataset indicated that the quality of intrinsic image decomposition was improved in comparison with previous methods.

Material symmetry recognition and property prediction accomplished by crystal capsule representation.

Project description:Learning the global crystal symmetry and interpreting the equivariant information is crucial for accurately predicting material properties, yet remains to be fully accomplished by existing algorithms based on convolution networks. To overcome this challenge, here we develop a machine learning (ML) model, named symmetry-enhanced equivariance network (SEN), to build material representation with joint structure-chemical patterns, to encode important clusters embedded in the crystal structure, and to learn pattern equivariance in different scales via capsule transformers. Quantitative analyses of the intermediate matrices demonstrate that the intrinsic crystal symmetries and interactions between clusters have been exactly perceived by the SEN model and critically affect the prediction performances by reducing effective feature space. The mean absolute errors (MAEs) of 0.181 eV and 0.0161 eV/atom are obtained for predicting bandgap and formation energy in the MatBench dataset. The general and interpretable SEN model reveals the potential to design ML models by implicitly encoding feature relationship based on physical mechanisms.

Fingerpad-Inspired Multimodal Electronic Skin for Material Discrimination and Texture Recognition.

Project description:Human skin plays a critical role in a person communicating with his or her environment through diverse activities such as touching or deforming an object. Various electronic skin (E-skin) devices have been developed that show functional or geometrical superiority to human skin. However, research into stretchable E-skin that can simultaneously distinguish materials and textures has not been established yet. Here, the first approach to achieving a stretchable multimodal device is reported, that operates on the basis of various electrical properties of piezoelectricity, triboelectricity, and piezoresistivity and that exceeds the capabilities of human tactile perception. The prepared E-skin is composed of a wrinkle-patterned silicon elastomer, hybrid nanomaterials of silver nanowires and zinc oxide nanowires, and a thin elastomeric dielectric layer covering the hybrid nanomaterials, where the dielectric layer exhibits high surface roughness mimicking human fingerprints. This versatile device can identify and distinguish not only mechanical stress from a single stimulus such as pressure, tensile strain, or vibration but also that from a combination of multiple stimuli. With simultaneous sensing and analysis of the integrated stimuli, the approach enables material discrimination and texture recognition for a biomimetic prosthesis when the multifunctional E-skin is applied to a robotic hand.

Anatomical entity mention recognition at literature scale.

Project description:MotivationAnatomical entities ranging from subcellular structures to organ systems are central to biomedical science, and mentions of these entities are essential to understanding the scientific literature. Despite extensive efforts to automatically analyze various aspects of biomedical text, there have been only few studies focusing on anatomical entities, and no dedicated methods for learning to automatically recognize anatomical entity mentions in free-form text have been introduced.ResultsWe present AnatomyTagger, a machine learning-based system for anatomical entity mention recognition. The system incorporates a broad array of approaches proposed to benefit tagging, including the use of Unified Medical Language System (UMLS)- and Open Biomedical Ontologies (OBO)-based lexical resources, word representations induced from unlabeled text, statistical truecasing and non-local features. We train and evaluate the system on a newly introduced corpus that substantially extends on previously available resources, and apply the resulting tagger to automatically annotate the entire open access scientific domain literature.
