Datasets from harmonised metabolic phenotyping of root, tuber and banana crop.

ABSTRACT: Biochemical characterisation of germplasm collections and crop wild relatives (CWRs) facilitates the assessment of biological potential and the selection of breeding lines for crop improvement. Data from the biochemical characterisation of staple root, tuber and banana (RTB) crops, i.e. banana (Musa spp.), cassava (Manihot esculenta), potato (Solanum tuberosum), sweet potato (Ipomoea batatas) and yam (Dioscorea spp.), using a metabolomics approach is presented. The data support the previously published research article "Metabolite database for root, tuber, and banana crops to facilitate modern breeding in understudied crops" (Price et al., 2020) [1]. Diversity panels for each crop, which included a variety of species, accessions, landraces and CWRs, were characterised. The biochemical profile for potato was based on five elite lines under abiotic stress. Metabolites were extracted from the tissue of foliage and storage organs (tuber, root and banana pulp) via solvent partition. Extracts were analysed via a combination of liquid chromatography - mass spectrometry (LC-MS), gas chromatography (GC)-MS, high pressure liquid chromatography with photodiode array detector (HPLC-PDA) and ultra performance liquid chromatography (UPLC)-PDA. Metabolites were identified by mass spectral matching to in-house libraries comprised from authentic standards and comparison to databases or previously published literature.

Project description:Reference data is key to produce reliable crop type and cropland maps. Although research projects, national and international programs as well as local initiatives constantly gather crop related reference data, finding, collecting, and harmonizing data from different sources is a challenging task. Furthermore, ethical, legal, and consent-related restrictions associated with data sharing represent a common dilemma faced by international research projects. We address these dilemmas by building a community-based, open, harmonised reference data repository at global extent, ready for model training or product validation. Our repository contains data from different sources such as the Group on Earth Observations Global Agricultural Monitoring Initiative (GEOGLAM) Joint Experiment for Crop Assessment and Monitoring (JECAM) sites, the Radiant MLHub, the Future Harvest (CGIAR) centers, the National Aeronautics and Space Administration Food Security and Agriculture Program (NASA Harvest), the International Institute for Applied Systems Analysis (IIASA) citizen science platforms (LACO-Wiki and Geo-Wiki), as well as from individual project contributions. Data of 2016 onwards were collected, harmonised, and annotated. The data sets spatial, temporal, and thematic quality were assessed applying rules developed in this research. Currently, the repository holds around 75 million harmonised observations with standardized metadata of which a large share is available to the public. The repository, funded by ESA through the WorldCereal project, can be used for either the calibration of image classification deep learning algorithms or the validation of Earth Observation generated products, such as global cropland extent and maize and wheat maps. We recommend continuing and institutionalizing this reference data initiative e.g. through GEOGLAM, and encouraging the community to publish land cover and crop type data following the open science and open data principles.

Project description:Fusarium oxysporum (Fo) belongs to a group of soil-borne hyphomycetes that are taxonomically collated in the Fusarium oxysporum Species Complex (FOSC). Hitherto, those infecting bananas were placed in the forma specialis cubense (Foc). Recently, however, these genetically different Foc lineages were recognized as new Fusarium spp. placed in the Fusarium of Banana Complex (FOBC). A member of this complex F. odoratissimum II-5 that uniquely comprises the so-called Tropical Race 4 (TR4), is a major problem sweeping through production zones of Cavendish banana in several regions of the world. Because of this, there is an urgent need for a phenotyping method that allows the screening for resistance to TR4 of large numbers of banana genotypes. Most Fusarium species produce three types of spores: macroconidia, microconidia and the persistent chlamydospores that can contaminate soils for many years. Inoculum production has been an important bottleneck for efficient phenotyping due to the low or variable number of conidia and the elaborate laboratory procedures requiring specific infrastructure. Here, we report a rapid, simple and high-yielding spore production method for nine F. oxysporum formae speciales as well as the biocontrol species Fo47 and Fo618-12. For Fusarium spp. causing Fusarium wilt or Panama disease of banana, we used the protocol for four species comprising the recognized physiological races, including Tropical Race 4 (TR4). We subsequently tested the produced inoculum in comparative inoculation trials on banana plants to evaluate their efficiency. All assays resulted in typical symptoms within 10 weeks; significant differences in final disease ratings were observed, depending on inoculum concentration. Pouring inoculum directly onto banana plants showed the most consistent and reproducible results, as expressed in external wilting, internal discoloration and determined by real-time PCR assays on entire rhizomes. Moreover, this method allows the inoculation of 250 plants per hour by one individual thereby facilitating the phenotyping of large mutant and breeding populations.

Project description:This work will use a new approach to measure how surgery effects human biochemistry and metabolism. It will create a metabolic signature or ‘phenotype’ for surgical injury that will help clinicians choose the right surgical treatments for an individual. This is because metabolism is based on an individual’s genes, disease burden and environmental influences such as gut microbiota. This study will use a scientific method based on computational analysis of spectra taken from techniques known as Mass Spectrometry (MS) and Nuclear Magnetic Resonance (NMR) spectroscopy. This science is called ‘metabonomics’ and it has many advantages. Firstly, it provides a measure of thousands of metabolites at a single moment in time that are unique to the individual and it therefore gives a ‘systems’ overview of a persons metabolism. Secondly it is able to process many hundreds of samples quickly. The investigators are aiming to integrate the investigators metabolic data with genetic information about patients or bacteria wherever possible. This will be the first time that a ‘systems biology’ approach has been used in surgery, with potentially significant gains to me made in pre operative risk stratification and optimisation. By performing this analysis at all stages of the surgical journey (preoperatively, during the operation and after the surgery) it will ensure the right treatments are given to the right patient at the right time. By creating longitudinal models of the biochemical responses to surgery, predict at a much earlier stage those patients at risk of developing complications. This will improve outcome after surgery. This work will use a metabonomic approach to create new tools for surgeons to use during operations based on tissue biology. For example the investigators will be able to measure the metabolic content of tumours in real time by measuring the biological content of diathermy smoke. This has the potential to change intra-operative decision making and further improve outcome.
