Stabilization of parameter estimates from multiexponential decay through extension into higher dimensions.

ABSTRACT: Analysis of multiexponential decay has remained a topic of active research for over 200 years. This attests to the widespread importance of this problem and to the profound difficulties in characterizing the underlying monoexponential decays. Here, we demonstrate the fundamental improvement in stability and conditioning of this classic problem through extension to a second dimension; we present statistical analysis, Monte-Carlo simulations, and experimental magnetic resonance relaxometry data to support this remarkable fact. Our results are readily generalizable to higher dimensions and provide a potential means of circumventing conventional limits on multiexponential parameter estimation.

Models with higher effective dimensions tend to produce more uncertain estimates.

Project description:Mathematical models are getting increasingly detailed to better predict phenomena or gain more accurate insights into the dynamics of a system of interest, even when there are no validation or training data available. Here, we show through ANOVA and statistical theory that this practice promotes fuzzier estimates because it generally increases the model's effective dimensions, i.e., the number of influential parameters and the weight of high-order interactions. By tracking the evolution of the effective dimensions and the output uncertainty at each model upgrade stage, modelers can better ponder whether the addition of detail truly matches the model's purpose and the quality of the data fed into it.

Ascertainment-adjusted parameter estimates revisited.

Project description:Ascertainment-adjusted parameter estimates from a genetic analysis are typically assumed to reflect the parameter values in the original population from which the ascertained data were collected. Burton et al. (2000) recently showed that, given unmodeled parameter heterogeneity, the standard ascertainment adjustment leads to biased parameter estimates of the population-based values. This finding has important implications in complex genetic studies, because of the potential existence of unmodeled genetic parameter heterogeneity. The authors further stated the important point that, given unmodeled heterogeneity, the ascertainment-adjusted parameter estimates reflect the true parameter values in the ascertained subpopulation. They illustrated these statements with two examples. By revisiting these examples, we demonstrate that if the ascertainment scheme and the nature of the data can be correctly modeled, then an ascertainment-adjusted analysis returns population-based parameter estimates. We further demonstrate that if the ascertainment scheme and data cannot be modeled properly, then the resulting ascertainment-adjusted analysis produces parameter estimates that generally do not reflect the true values in either the original population or the ascertained subpopulation.

Areal parameter estimates from multiple datasets.

Project description:A wide range of methods exist for interpolation between spatially distributed points drawn from a single population. Yet often multiple datasets are available with differing distribution, character and reliability. A simple scheme is introduced to allow the fusion of multiple datasets. Each dataset is assigned an a priori spatial influence zone around each point and a relative weight based on its physical character. The composite result at a specific location is a weighted combination of the spatial terms for all the available data points that make a significant contribution. The combination of multiple datasets is illustrated with the construction of a unified Moho surface in part of southern Australia from results exploiting a variety of different styles of analysis.

Stabilization of the inverse Laplace transform of multiexponential decay through introduction of a second dimension.

Project description:We propose a new approach to stabilizing the inverse Laplace transform of a multiexponential decay signal, a classically ill-posed problem, in the context of nuclear magnetic resonance relaxometry. The method is based on extension to a second, indirectly detected, dimension, that is, use of the established framework of two-dimensional relaxometry, followed by projection onto the desired axis. Numerical results for signals comprised of discrete T1 and T2 relaxation components and experiments performed on agarose gel phantoms are presented. We find markedly improved accuracy, and stability with respect to noise, as well as insensitivity to regularization in quantifying underlying relaxation components through use of the two-dimensional as compared to the one-dimensional inverse Laplace transform. This improvement is demonstrated separately for two different inversion algorithms, non-negative least squares and non-linear least squares, to indicate the generalizability of this approach. These results may have wide applicability in approaches to the Fredholm integral equation of the first kind.

PABPC1-induced stabilization of BDNF-AS inhibits malignant progression of glioblastoma cells through STAU1-mediated decay.

Project description:Glioblastoma is the most common and malignant form of primary central nervous tumor in adults. Long noncoding RNAs (lncRNAs) have been reported to play a pivotal role in modulating gene expression and regulating human tumor's malignant behaviors. In this study, we confirmed that lncRNA brain-derived neurotrophic factor antisense (BDNF-AS) was downregulated in glioblastoma tissues and cells, interacted and stabilized by polyadenylate-binding protein cytoplasmic 1 (PABPC1). Overexpression of BDNF-AS inhibited the proliferation, migration, and invasion, as well as induced the apoptosis of glioblastoma cells. In the in vivo study, PABPC1 overexpression combined with BDNF-AS overexpression produced the smallest tumor and the longest survival. Moreover, BDNF-AS could elicit retina and anterior neural fold homeobox 2 (RAX2) mRNA decay through STAU1-mediated decay (SMD), and thereby regulated the malignant behaviors glioblastoma cells. Knockdown of RAX2 produced tumor-suppressive function in glioblastoma cells and increased the expression of discs large homolog 5 (DLG5), leading to the activation of the Hippo pathway. In general, this study elucidated that the PABPC1-BDNF-AS-RAX2-DLG5 mechanism may contribute to the anticancer potential of glioma cells and may provide potential therapeutic targets for human glioma.

Higher-order topological insulators in synthetic dimensions.

Project description:Conventional topological insulators support boundary states with dimension one lower than that of the bulk system that hosts them, and these states are topologically protected due to quantized bulk dipole moments. Recently, higher-order topological insulators have been proposed as a way of realizing topological states with dimensions two or more lower than that of the bulk due to the quantization of bulk quadrupole or octupole moments. However, all these proposals as well as experimental realizations have been restricted to real-space dimensions. Here, we construct photonic higher-order topological insulators (PHOTIs) in synthetic dimensions. We show the emergence of a quadrupole PHOTI supporting topologically protected corner modes in an array of modulated photonic molecules with a synthetic frequency dimension, where each photonic molecule comprises two coupled rings. By changing the phase difference of the modulation between adjacent coupled photonic molecules, we predict a dynamical topological phase transition in the PHOTI. Furthermore, we show that the concept of synthetic dimensions can be exploited to realize even higher-order multipole moments such as a fourth-order hexadecapole (16-pole) insulator supporting 0D corner modes in a 4D hypercubic synthetic lattice that cannot be realized in real-space lattices.

Non-linear Parameter Estimates from Non-stationary MEG Data.

Project description:We demonstrate a method to estimate key electrophysiological parameters from resting state data. In this paper, we focus on the estimation of head-position parameters. The recovery of these parameters is especially challenging as they are non-linearly related to the measured field. In order to do this we use an empirical Bayesian scheme to estimate the cortical current distribution due to a range of laterally shifted head-models. We compare different methods of approaching this problem from the division of M/EEG data into stationary sections and performing separate source inversions, to explaining all of the M/EEG data with a single inversion. We demonstrate this through estimation of head position in both simulated and empirical resting state MEG data collected using a head-cast.

Master regulators of biological systems in higher dimensions.

Project description:A longstanding goal of biology is to identify the key genes and species that critically impact evolution, ecology, and health. Network analysis has revealed keystone species that regulate ecosystems and master regulators that regulate cellular genetic networks. Yet these studies have focused on pairwise biological interactions, which can be affected by the context of genetic background and other species present, generating higher-order interactions. The important regulators of higher-order interactions are unstudied. To address this, we applied a high-dimensional geometry approach that quantifies epistasis in a fitness landscape to ask how individual genes and species influence the interactions in the rest of the biological network. We then generated and also reanalyzed 5-dimensional datasets (two genetic, two microbiome). We identified key genes (e.g., the rbs locus and pykF) and species (e.g., Lactobacilli) that control the interactions of many other genes and species. These higher-order master regulators can induce or suppress evolutionary and ecological diversification by controlling the topography of the fitness landscape. Thus, we provide a method and mathematical justification for exploration of biological networks in higher dimensions.

One-Parameter Scaling Theory for DNA Extension in a Nanochannel.

Project description:Experiments measuring DNA extension in nanochannels are at odds with even the most basic predictions of current scaling arguments for the conformations of confined semiflexible polymers such as DNA. We show that a theory based on a weakly self-avoiding, one-dimensional "telegraph" process collapses experimental data and simulation results onto a single master curve throughout the experimentally relevant region of parameter space and explains the mechanisms at play.

When celibacy matters: incorporating non-breeders improves demographic parameter estimates.

Project description:In long-lived species only a fraction of a population breeds at a given time. Non-breeders can represent more than half of adult individuals, calling in doubt the relevance of estimating demographic parameters from the sole breeders. Here we demonstrate the importance of considering observable non-breeders to estimate reliable demographic traits: survival, return, breeding, hatching and fledging probabilities. We study the long-lived quasi-biennial breeding wandering albatross (Diomedea exulans). In this species, the breeding cycle lasts almost a year and birds that succeed a given year tend to skip the next breeding occasion while birds that fail tend to breed again the following year. Most non-breeders remain unobservable at sea, but still a substantial number of observable non-breeders (ONB) was identified on breeding sites. Using multi-state capture-mark-recapture analyses, we used several measures to compare the performance of demographic estimates between models incorporating or ignoring ONB: bias (difference in mean), precision (difference is standard deviation) and accuracy (both differences in mean and standard deviation). Our results highlight that ignoring ONB leads to bias and loss of accuracy on breeding probability and survival estimates. These effects are even stronger when studied in an age-dependent framework. Biases on breeding probabilities and survival increased with age leading to overestimation of survival at old age and thus actuarial senescence and underestimation of reproductive senescence. We believe our study sheds new light on the difficulties of estimating demographic parameters in species/taxa where a significant part of the population does not breed every year. Taking into account ONB appeared important to improve demographic parameter estimates, models of population dynamics and evolutionary conclusions regarding senescence within and across taxa.
