The ProkaBioDen database, a global database of benthic prokaryotic biomasses and densities in the marine realm.

ABSTRACT: Benthic prokaryotes include Bacteria and Archaea and dominate densities of marine benthos. They play major roles in element cycles and heterotrophic, chemoautotrophic, and phototrophic carbon production. To understand how anthropogenic disturbances and climate change might affect these processes, better estimates of prokaryotic biomasses and densities are required. Hence, I developed the ProkaBioDen database, the largest open-access database of benthic prokaryotic biomasses and densities in marine surface sediments. In total, the database comprises 1,089 georeferenced benthic prokaryotic biomass and 1,875 density records extracted from 85 and 112 studies, respectively. I identified all references applying the procedures for systematic reviews and meta analyses and report prokaryotic biomasses as g C cm^-3 sediment, g C g^-1 sediment, and g C m^-2. Density records are presented as cell cm^-3 sediment, cell g^-1 sediment/ sulfide/ vent precipitate, and cell m^-2. This database should serve as reference to close sampling gaps in the future.

Project description:Many large, fishery-targeted predatory species have attained very high relative densities as a direct result of protection by no-take marine reserves. Indirect effects, via interactions with targeted species, may also occur for species that are not themselves targeted by fishing. In some temperate rocky reef ecosystems, indirect effects have caused profound changes in community structure, notably the restoration of predator-urchin-macroalgae trophic cascades. Yet, indirect effects on small benthic reef fishes remain poorly understood, perhaps because of behavioral associations with complex, refuge-providing habitats. Few, if any, studies have evaluated any potential effects of marine reserves on habitat associations in small benthic fishes. We surveyed densities of small benthic fishes, including some endemic species of triplefin (Tripterygiidae), along with fine-scale habitat features in kelp forests on rocky reefs in and around multiple marine reserves in northern New Zealand over 3 years. Bayesian generalized linear mixed models were used to evaluate evidence for (1) main effects of marine reserve protection, (2) associations with habitat gradients, including complexity, and (3) differences in habitat associations inside versus outside reserves. No evidence of overall main effects of marine reserves on species richness or densities of fishes was found. Both richness and densities showed strong associations with gradients in habitat features, particularly habitat complexity. In addition, some species exhibited reserve-by-habitat interactions, having different associations with habitat gradients inside versus outside marine reserves. Two species (Ruanoho whero and Forsterygion flavonigrum) showed stronger positive associations with habitat complexity inside reserves. These results are consistent with the presence of a behavioral risk effect, whereby prey fishes are more strongly attracted to habitats that provide refuge from predation in areas where predators are more abundant. This work highlights the importance of habitat structure and the potential for fishing to affect behavioral interactions and the interspecific dynamic attributes of community structure beyond simple predator-prey consumption and archetypal trophic cascades.

Project description:Critical Habitat has become an increasingly important concept used by the finance sector and businesses to identify areas of high biodiversity value. The International Finance Corporation (IFC) defines Critical Habitat in their highly influential Performance Standard 6 (PS6), requiring projects in Critical Habitat to achieve a net gain of biodiversity. Here we present a global screening layer of Critical Habitat in the terrestrial realm, derived from global spatial datasets covering the distributions of 12 biodiversity features aligned with guidance provided by the IFC. Each biodiversity feature is categorised as 'likely' or 'potential' Critical Habitat based on: 1. Alignment between the biodiversity feature and the IFC Critical Habitat definition; and 2. Suitability of the spatial resolution for indicating a feature's presence on the ground. Following the initial screening process, Critical Habitat must then be assessed in-situ by a qualified assessor. This analysis indicates that a total of 10% and 5% of the global terrestrial environment can be considered as likely and potential Critical Habitat, respectively, while the remaining 85% did not overlap with any of the biodiversity features assessed and was classified as 'unknown'. Likely Critical Habitat was determined principally by the occurrence of Key Biodiversity Areas and Protected Areas. Potential Critical Habitat was predominantly characterised by data representing highly threatened and unique ecosystems such as ever-wet tropical forests and tropical dry forests. The areas we identified as likely or potential Critical Habitat are based on the best available global-scale data for the terrestrial realm that is aligned with IFC's Critical Habitat definition. Our results can help businesses screen potential development sites at the early project stage based on a range of biodiversity features. However, the study also demonstrates several important data gaps and highlights the need to incorporate new and improved global spatial datasets as they become available.

Project description:BackgroundHeterotrophic microbes inhabiting the dark ocean largely depend on the settling of organic matter from the sunlit ocean. However, this sinking of organic materials is insufficient to cover their demand for energy and alternative sources such as chemoautotrophy have been proposed. Reduced sulfur compounds, such as thiosulfate, are a potential energy source for both auto- and heterotrophic marine prokaryotes.MethodsSeawater samples were collected from Labrador Sea Water (LSW, ~ 2000 m depth) in the North Atlantic and incubated in the dark at in situ temperature unamended, amended with 1 µM thiosulfate, or with 1 µM thiosulfate plus 10 µM glucose and 10 µM acetate (thiosulfate plus dissolved organic matter, DOM). Inorganic carbon fixation was measured in the different treatments and samples for metatranscriptomic analyses were collected after 1 h and 72 h of incubation.ResultsAmendment of LSW with thiosulfate and thiosulfate plus DOM enhanced prokaryotic inorganic carbon fixation. The energy generated via chemoautotrophy and heterotrophy in the amended prokaryotic communities was used for the biosynthesis of glycogen and phospholipids as storage molecules. The addition of thiosulfate stimulated unclassified bacteria, sulfur-oxidizing Deltaproteobacteria (SAR324 cluster bacteria), Epsilonproteobacteria (Sulfurimonas sp.), and Gammaproteobacteria (SUP05 cluster bacteria), whereas, the amendment with thiosulfate plus DOM stimulated typically copiotrophic Gammaproteobacteria (closely related to Vibrio sp. and Pseudoalteromonas sp.).ConclusionsThe gene expression pattern of thiosulfate utilizing microbes specifically of genes involved in energy production via sulfur oxidation and coupled to CO2 fixation pathways coincided with the change in the transcriptional profile of the heterotrophic prokaryotic community (genes involved in promoting energy storage), suggesting a fine-tuned metabolic interplay between chemoautotrophic and heterotrophic microbes in the dark ocean.
