Project description:Many biological properties of phages are determined by phage virion proteins (PVPs), and the poor annotation of PVPs is a bottleneck for many areas of viral research, such as viral phylogenetic analysis, viral host identification, and antibacterial drug design. Because of the high diversity of PVP sequences, the PVP annotation of a phage genome remains a particularly challenging bioinformatic task. Based on deep learning, we developed DeePVP. The main module of DeePVP aims to discriminate PVPs from non-PVPs within a phage genome, while the extended module of DeePVP can further classify predicted PVPs into the 10 major classes of PVPs. Compared with the present state-of-the-art tools, the main module of DeePVP performs better, with a 9.05% higher F1-score in the PVP identification task. Moreover, the overall accuracy of the extended module of DeePVP in the PVP classification task is approximately 3.72% higher than that of PhANNs. Two application cases show that the predictions of DeePVP are more reliable and can better reveal the compact PVP-enriched region than the current state-of-the-art tools. Particularly, in the Escherichia phage phiEC1 genome, a novel PVP-enriched region that is conserved in many other Escherichia phage genomes was identified, indicating that DeePVP will be a useful tool for the analysis of phage genomic structures. DeePVP outperforms state-of-the-art tools. The program is optimized in both a virtual machine with graphical user interface and a docker so that the tool can be easily run by noncomputer professionals. Project description:Antimicrobial resistance (AMR) is a major problem and an immediate alternative to antibiotics is the need of the hour. Research on the possible alternative products to tackle bacterial infections is ongoing worldwide. One of the most promising alternatives to antibiotics is the use of bacteriophages (phage) or phage-driven antibacterial drugs to cure bacterial infections caused by AMR bacteria. Phage-driven proteins, including holins, endolysins, and exopolysaccharides, have shown great potential in the development of antibacterial drugs. Likewise, phage virion proteins (PVPs) might also play an important role in the development of antibacterial drugs. Here, we have developed a machine learning-based prediction method to predict PVPs using phage protein sequences. We have employed well-known basic and ensemble machine learning methods with protein sequence composition features for the prediction of PVPs. We found that the gradient boosting classifier (GBC) method achieved the best accuracy of 80% on the training dataset and an accuracy of 83% on the independent dataset. The performance on the independent dataset is better than other existing methods. A user-friendly web server developed by us is freely available to all users for the prediction of PVPs from phage protein sequences. The web server might facilitate the large-scale prediction of PVPs and hypothesis-driven experimental study design.

Project description:MotivationAs viruses that mainly infect bacteria, phages are key players across a wide range of ecosystems. Analyzing phage proteins is indispensable for understanding phages' functions and roles in microbiomes. High-throughput sequencing enables us to obtain phages in different microbiomes with low cost. However, compared to the fast accumulation of newly identified phages, phage protein classification remains difficult. In particular, a fundamental need is to annotate virion proteins, the structural proteins, such as major tail, baseplate, etc. Although there are experimental methods for virion protein identification, they are too expensive or time-consuming, leaving a large number of proteins unclassified. Thus, there is a great demand to develop a computational method for fast and accurate phage virion protein (PVP) classification.ResultsIn this work, we adapted the state-of-the-art image classification model, Vision Transformer, to conduct virion protein classification. By encoding protein sequences into unique images using chaos game representation, we can leverage Vision Transformer to learn both local and global features from sequence "images". Our method, PhaVIP, has two main functions: classifying PVP and non-PVP sequences and annotating the types of PVP, such as capsid and tail. We tested PhaVIP on several datasets with increasing difficulty and benchmarked it against alternative tools. The experimental results show that PhaVIP has superior performance. After validating the performance of PhaVIP, we investigated two applications that can use the output of PhaVIP: phage taxonomy classification and phage host prediction. Project description:The prediction of energy consumption is of great significance to the stability of the regional energy supply. In previous research on energy consumption forecasting, researchers have constantly proposed improved neural network prediction models or improved machine learning models to predict time series data. Combining the well-performing machine learning model and neural network model in energy consumption prediction, we propose a hybrid model architecture of GRU-MMattention-LightGBM with feature selection based on Prophet decomposition. During the prediction process, first, the prophet features are extracted from the original time series. We select the best LightGBM model in the training set and save the best parameters. Then, the Prophet feature is input to GRU-MMattention for training. Finally, MLP is used to learn the final prediction weight between LightGBM and GRU-MMattention. After the prediction weights are learned, the final prediction result is determined. The innovation of this paper lies in that we propose a structure to learn the internal correlation between features based on Prophet feature extraction combined with the gating and attention mechanism. The structure also has the characteristics of a strong anti-noise ability of the LightGBM method, which can reduce the impact of the energy consumption mutation point on the overall prediction effect of the model. In addition, we propose a simple method to select the hyperparameters of the time window length using ACF and PACF diagrams. The MAPE of the GRU-MMattention-LightGBM model is 1.69%, and the relative error is 8.66% less than that of the GRU structure and 2.02% less than that of the LightGBM prediction. Compared with a single method, the prediction accuracy and stability of this hybrid architecture are significantly improved.

Project description:Although, existing methods have been successful in predicting phage (or bacteriophage) virion proteins (PVPs) using various types of protein features and complex classifiers, such as support vector machine and naïve Bayes, these two methods do not allow interpretability. However, the characterization and analysis of PVPs might be of great significance to understanding the molecular mechanisms of bacteriophage genetics and the development of antibacterial drugs. Hence, we herein proposed a novel method (PVPred-SCM) based on the scoring card method (SCM) in conjunction with dipeptide composition to identify and characterize PVPs. In PVPred-SCM, the propensity scores of 400 dipeptides were calculated using the statistical discrimination approach. Rigorous independent validation test showed that PVPred-SCM utilizing only dipeptide composition yielded an accuracy of 77.56%, indicating that PVPred-SCM performed well relative to the state-of-the-art method utilizing a number of protein features. Furthermore, the propensity scores of dipeptides were used to provide insights into the biochemical and biophysical properties of PVPs. Upon comparison, it was found that PVPred-SCM was superior to the existing methods considering its simplicity, interpretability, and implementation. Finally, in an effort to facilitate high-throughput prediction of PVPs, we provided a user-friendly web-server for identifying the likelihood of whether or not these sequences are PVPs. It is anticipated that PVPred-SCM will become a useful tool or at least a complementary existing method for predicting and analyzing PVPs.

Project description:Fast and accurate identification of phage virion proteins (PVPs) would greatly aid facilitation of antibacterial drug discovery and development. Although, several research efforts based on machine learning (ML) methods have been made for in silico identification of PVPs, these methods have certain limitations. Therefore, in this study, we propose a new computational approach, termed SCORPION, (StaCking-based Predictior fOR Phage VIrion PrOteiNs), to accurately identify PVPs using only protein primary sequences. Specifically, we explored comprehensive 13 different feature descriptors from different aspects (i.e., compositional information, composition-transition-distribution information, position-specific information and physicochemical properties) with 10 popular ML algorithms to construct a pool of optimal baseline models. These optimal baseline models were then used to generate probabilistic features (PFs) and considered as a new feature vector. Finally, we utilized a two-step feature selection strategy to determine the optimal PF feature vector and used this feature vector to develop a stacked model (SCORPION). Both tenfold cross-validation and independent test results indicate that SCORPION achieves superior predictive performance than its constitute baseline models and existing methods. We anticipate SCORPION will serve as a useful tool for the cost-effective and large-scale screening of new PVPs. Project description:Assembly of dsDNA bacteriophage is a precisely programmed process. Potential roles of host cell components in phage assembly haven't been well understood. It was previously reported that two unidentified proteins were present in bacteriophage Sf6 virion (Casjens et al, 2004, J.Mol.Biol. 339, 379-394, Fig. 2A). Using tandem mass spectrometry, we have identified the two proteins as outer membrane proteins (OMPs) OmpA and OmpC from its host Shigella flexneri. The transmission electron cryo-microscopy structure of Sf6 shows significant density at specific sites at the phage capsid inner surface. This density fit well with the characteristic beta-barrel domains of OMPs, thus may be due to the two host proteins. Locations of this density suggest a role in Sf6 morphogenesis reminiscent of phage-encoded cementing proteins. These data indicate a new, OMP-related phage:host linkage, adding to previous knowledge that some lambdoid bacteriophage genomes contain OmpC-like genes that express phage-encoded porins in the lysogenic state.

Project description:Bacteria have evolved diverse antiviral defence mechanisms to protect themselves against phage infection. Phages integrated into bacterial chromosomes, known as prophages, also encode defences that protect the bacterial hosts in which they reside. Here, we identify a type of anti-phage defence that interferes with the virion assembly pathway of invading phages. The protein that mediates this defence, which we call Tab (for 'Tail assembly blocker'), is constitutively expressed from a Pseudomonas aeruginosa prophage. Tab allows the invading phage replication cycle to proceed, but blocks assembly of the phage tail, thus preventing formation of infectious virions. While the infected cell dies through the activity of the replicating phage lysis proteins, there is no release of infectious phage progeny, and the bacterial community is thereby protected from a phage epidemic. Prophages expressing Tab are not inhibited during their own lytic cycle because they express a counter-defence protein that interferes with Tab function. Thus, our work reveals an anti-phage defence that operates by blocking virion assembly, thereby both preventing formation of phage progeny and allowing destruction of the infected cell due to expression of phage lysis genes.

Project description:The accuracy of digital elevation models (DEMs) in forested areas plays a crucial role in canopy height monitoring and ecological sensitivity analysis. Despite extensive research on DEMs in recent years, significant errors still exist in forested areas due to factors such as canopy occlusion, terrain complexity, and limited penetration, posing challenges for subsequent analyses based on DEMs. Therefore, a CNN-LightGBM hybrid model is proposed in this paper, with four different types of forests (tropical rainforest, coniferous forest, mixed coniferous and broad-leaved forest, and broad-leaved forest) selected as study sites to validate the performance of the hybrid model in correcting COP30DEM in different forest area DEMs. In the hybrid model of this paper, the choice was made to use the Densenet architecture of CNN models with LightGBM as the primary model. This choice is based on LightGBM's leaf-growth strategy and histogram linking methods, which are effective in reducing the data's memory footprint and utilising more of the data without sacrificing speed. The study uses elevation values from ICESat-2 as ground truth, covering several parameters including COP30DEM, canopy height, forest coverage, slope, terrain roughness and relief amplitude. To validate the superiority of the CNN-LightGBM hybrid model in DEMs correction compared to other models, a test of LightGBM model, CNN-SVR model, and SVR model is conducted within the same sample space. To prevent issues such as overfitting or underfitting during model training, although common meta-heuristic optimisation algorithms can alleviate these problems to a certain extent, they still have some shortcomings. To overcome these shortcomings, this paper cites an improved SSA search algorithm that incorporates the ingestion strategy of the FA algorithm to increase the diversity of solutions and global search capability, the Firefly Algorithm-based Sparrow Search Optimization Algorithm (FA-SSA algorithm) is introduced. By comparing multiple models and validating the data with an airborne LiDAR reference dataset, the results show that the R2 (R-Square) of the CNN-LightGBM model improves by more than 0.05 compared to the other models, and performs better in the experiments. The FA-SSA-CNN-LightGBM model has the highest accuracy, with an RMSE of 1.09 meters, and a reduction of more than 30% of the RMSE when compared to the LightGBM and other hybrid models. Compared to other forested area DEMs (such as FABDEM and GEDI), its accuracy is improved by more than 50%, and the performance is significantly better than other commonly used DEMs in forested areas, indicating the feasibility of this method in correcting elevation errors in forested area DEMs and its significant importance in advancing global topographic mapping.

Project description:The identification of human-herpesvirus protein-protein interactions (PPIs) is an essential and important entry point to understand the mechanisms of viral infection, especially in malignant tumor patients with common herpesvirus infection. While natural language processing (NLP)-based embedding techniques have emerged as powerful approaches, the application of multi-modal embedding feature fusion to predict human-herpesvirus PPIs is still limited. Here, we established a multi-modal embedding feature fusion-based LightGBM method to predict human-herpesvirus PPIs. In particular, we applied document and graph embedding approaches to represent sequence, network and function modal features of human and herpesviral proteins. Training our LightGBM models through our compiled non-rigorous and rigorous benchmarking datasets, we obtained significantly better performance compared to individual-modal features. Furthermore, our model outperformed traditional feature encodings-based machine learning methods and state-of-the-art deep learning-based methods using various benchmarking datasets. In a transfer learning step, we show that our model that was trained on human-herpesvirus PPI dataset without cytomegalovirus data can reliably predict human-cytomegalovirus PPIs, indicating that our method can comprehensively capture multi-modal fusion features of protein interactions across various herpesvirus subtypes.
