The complete chloroplast genome sequence of Ehretia dicksonii Hance (Ehretiaceae).

ABSTRACT: Ehretia dicksonii_Hance 1862 is a deciduous botany of Ehretiaceae. In this work, the complete chloroplast (cp) genome sequence of E. dicksonii was probed by next generation sequencing in an effort to provide genomic resources useful for promoting its conservation. The complete cp genome of E. dicksonii is 156,623 bp in length, including a large single-copy (LSC) region of 86,853 bp, and a small single-copy (SSC) region of 18,150 bp. It contains 133 genes, including 37 tRNA genes, 8 rRNA genes, and 88 protein-coding genes. The overall GC content of E. dicksonii chloroplast genome is 37.85%. The phylogenetic analysis suggests that E. dicksonii is in the clade of Ehretiaceae other than Boraginaceae. Also, E. dicksonii has a close relationship with Ehretia acuminata_Brown 1810 in Ehretiaceae.

Project description:Castanopsis fordii Hance 1884 is a typical evergreen broad-leaved forest plant in the south subtropical and middle subtropical regions of China. It has high utilization value in wood production and soil erosion protection. Here, we first reported and characterized the complete chloroplast (cp) genome sequence of C. fordii based on Illumina paired-end sequencing data. The complete cp genome sequence of C. fordii was 160,853 base pairs (bp) in length which contained two inverted repeats (IRs) of 25,699 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 90,474 bp and 18,981 bp, respectively. The cpDNA contained 129 genes, comprising 85 protein-coding genes, 36 tRNA genes, 8 rRNA genes. The overall GC content of the plastome was 36.8%. Phylogenetic analysis base on 14 chloroplast genomes indicated that C. fordii was closely related to the species C. tibetana and C. concinna in Fagaceae.

Complete chloroplast genome sequence and annotation of Machilus salicina Hance, 1885 (lauraceae).

Project description:Machilus salicina Hance, 1885 is a species of flowering plant in the family Lauraceae and is mainly found at low altitudes in southern China. In this study, we assembled and annotated the complete chloroplast genome of M. salicina for the first time. We analyzed the general features of M. salicina and constructed a phylogenetic tree based on 15 Lauraceae species. The chloroplast genome of M. salicina had a total length of 153,943 bp. The length of a large single copy region, a small single copy region, and two inverted repeat regions were 93,689 bp, 20,070 bp, and 20,092bp, respectively. A total of 128 genes were detected, which included 84 protein-coding genes, 36 tRNAs and 8 rRNAs. The GC content of M. salicina complete chloroplast genome was 39.1%. The phylogenetic tree indicated that M. salicina was closely related to M. yunnanensis.

The complete chloroplast genome sequence of Corylopsis multiflora Hance var. nivea Chang.

Project description:Corylopsis multiflora Hance var. nivea Chang is a variety of the species C. multiflora in the family Hamamelidaceae and is classed as critically endangered (CR) in the Red List of China Higher Plants. The complete chloroplast genome sequence of this taxon (as C. multiflora var. nivea in GeneBank, accession number: MW043717) was reported in this study. The genome size is 158,993 bp in length, consisting of a pair of inverted repeat regions (IR, 26,213bp), large single copy (LSC, 87,895bp) and small single copy (SSC, 18,672bp). A total of 133 genes were annotated that included 87 protein coding genes (PCGs), 37 transfer RNA (tRNAs), and 8 ribosome RNA (rRNAs) and 1 pseudo gene. GC content were 38.01%. The Bayesian phylogeny tree showed that C. multiflora var. nivea formed a monophyletic branch with Corylopis coreana and Corylopsis spicata.

Project description:Lithocarpus litseifolius (Hance) Chun 1837 is an evergreen tree of Fagaceae, which can be used as sweet tea, natural sweetener, and precious medicinal material. The complete chloroplast genome of L. litseifolius was sequenced and its phylogenetic relationship was analyzed in this study. The chloroplast genome of L. litseifolius has a circular structure with a length of 161,322 bp, and it contains a pair of inverted repeat regions (IRs 25,897 bp), a large single copy (LSC 90,551 bp), and a small single copy (SSC 18,977 bp). There were 131 genes identified, including 37 tRNA, 8 rRNA, and 86 mRNA genes. Phylogenetic analysis of 23 species of Fagaceae indicated that Lithocarpus is monophyletic with strong bootstrap, and L. litseifolius is genetically closely related to Lithocarpus polystachyus.

The complete chloroplast genome of Aster sampsonii (Hance) Hemsl, a perennial herb.

Project description:Aster sampsonii (Hance) Hemsl is endemic to China. The complete chloroplast genome of Aster sampsonii was studied here. The genome was 152,686 base pair (bp) in length, containing a large single-copy (LSC) region of 84,345 bp, a small single-copy region (SSC) of 18,249 bp and a pair of inverted repeats (IRs) of 25,046 bp. It contains 132 unique genes, including 86 protein-coding genes, 36 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The GC content of the complete chloroplast genome sequence was 37.3%. Phylogenetic analyses using complete chloroplast genomes showed that Aster sampsonii is most closely related to Aster hypoleucus (NC_046503.1).

The characteristics of the complete chloroplast genome of Staurogyne concinnula (Hance) O. Kuntze (Acanthaceae).

Project description:Staurogyne concinnula (Hance) O. Kuntze (Acanthaceae) is an important ornamental herb mainly distributed in the southern region of China, including Fujian, Guangdong, Hainan, and Taiwan provinces. However, the complete chloroplast genome of S. concinnula, which could serve as a genetic resource for studies on its taxonomy and evolution, is poorly studied at present. In this study, we reported the complete chloroplast genome of S. concinnula that was assembled using high-throughput sequencing data. The chloroplast genome was 153,783 bp long, with a typical quadripartite structure containing a small single-copy region (SSC; 17,855 bp), a large single-copy region (LSC; 84,636 bp) and a pair of inverted repeats (IRs; each 25,646 bp). The overall GC content of the chloroplast genome was 38.04%. A total of 86 protein-coding genes (PCGs), 8 rRNA genes, and 37 tRNA genes were predicted. Phylogenetic analysis based on the combined sequences of 86 PCGs with the other 16 closely related species of Acanthaceae indicated that S. concinnula is closely related to Avicennia marina. The genomic data and finding from the phylogenetic studies of S. concinnula could provide useful information and give light to in-depth studies on the evolution pattern of the understudied species, as well as Staurogyne.

The complete chloroplast genome sequence of Lemna turionifera (Araceae).

Project description:Lemna turionifera is native to North America and northern Asia, with significant potential for industrial wastewater remediation. The complete nucleotide sequence of the L. turionifera chloroplast genome (cpDNA) was determined. The cpDNA is a circular molecule of 166,606 bp and containing a pair of inverted repeats (IRs) measuting 31,663 bp each. These IRs are flanked by a small single-copy region of 13,542 bp and a large single-copy region of 89,738 bp. The chloroplast genome of L. turionifera consisted of 112 unique genes, including 78 protein-encoding genes, 30 tRNA genes, and four rRNA genes. The phylogenetic analysis utilizing cpDNA provided a well-supported resolution of the relationships among subfamilies within the Araceae family. Our findings indicated a close relationship between L. turionifera and a clade consisting of L. minor, L. japonica, and L. gibba. The availability of the complete chloroplast genome sequence of L. turionifera presents valuable data for future phylogenetic investigations within the Lemnaceae family.

Complete chloroplast genome sequence of Hedychium coronarium.

Project description:The first complete chloroplast genome of Hedychium coronarium (Zingiberaceae) was reported in this study. The H. coronarium chloroplast genome was 163,949 bp in length and comprised a pair of inverted repeat (IR) regions of 29,780 bp each, a large single-copy (LSC) region of 88,581 bp and a small single-copy (SSC) region of 15,808 bp. It encoded 141 genes, including 87 protein-coding genes (79 PCG species), 46 tRNA genes (28 tRNA species), and eight rRNA genes (four rRNA species). The nucleotide composition was asymmetric (31.68% A, 18.35% C, 17.74% G, 32.23% T) with an overall AT content of 63.92%. Phylogenetic analysis showed that H. coronarium was classified into a monophyletic group within the genus Hedychium in family Zingiberaceae.

The complete cp genome of P. mahaleb with a size of 157,824 bp in length is a circular molecular genome, including a pair of inverted repeat (IR) region of 26,410 bp each, separated by a large single copy (LSC) region of 85,926 bp and a small single-copy (SSC) region of 19,078 bp. The genome consisted of 129 genes, including 84 protein-codon genes (PCGs), 37 tRNA genes, and eight rRNA genes. The GC content of the whole chloroplast genome is 36.7%. Phylogenetic analysis revealed that P. mahaleb was the closest related to P. cerasoides and P. maximowiczii.

Complete chloroplast genome sequence of Kosteletzkya pentacarpos.

Project description:Kosteletzkya pentacarpos is a promising plant being developed as a salt-tolerant biofuel crop that also the ability to fix heavy metals. Here, high-throughput sequencing technology was used to sequence and assemble the chloroplast genome of K. pentacarpos. The full length of the chloroplast genome is 161,777 bp, comprising a large single-copy region of 90,019 bp, a small single-copy region of 18,978 bp, and a pair of inverted repeats of 26,390 bp. A total of 113 genes were annotated, including 79 protein-coding, 30 transfer RNA, and 4 ribosomal RNA genes. Phylogenetic analysis based on whole chloroplast genome sequences showed that K. pentacarpos has a close relationship with Abelmoschus in Malvaceae. This study increases the available genomic information on K. pentacarpos, and provides a basis for the rational exploitation and utilization of germplasm resources.
