EM-test for homogeneity in a two-sample problem with a mixture structure.

ABSTRACT: In many applications such as case-control studies with contaminated controls, or the test of a treatment effect in the presence of nonresponders in biological experiments or clinical trials, a two-sample problem with one of the samples having a mixture structure often arises. Due to the importance and wide applications of scale mixtures and location mixtures, we consider in this paper the case that the component densities differ only in scale parameters and the case that the component densities differ only in location parameters, and further construct an EM-test for the two-sample problem under each case. We show that both the EM-tests possess a chi-squared null limiting distribution. The local power analysis and sample size calculations are also investigated. Finally, the simulation studies and real data analysis demonstrate that the proposed EM-tests have better performance than the existing methods.

PLMET: A Novel Pseudolikelihood-Based EM Test for Homogeneity in Generalilzed Exponential Tilt Mixture Models.

Project description:Motivated by analyses of DNA methylation data, we propose a semiparametric mixture model, namely the generalized exponential tilt mixture model, to account for heterogeneity between differentially methylated and non-differentially methylated subjects in the cancer group, and capture the differences in higher order moments (e.g. mean and variance) between subjects in cancer and normal groups. A pairwise pseudolikelihood is constructed to eliminate the unknown nuisance function. To circumvent boundary and non-identifiability problems as in parametric mixture models, we modify the pseudolikelihood by adding a penalty function. In addition, the test with simple asymptotic distribution has computational advantages compared with permutation-based test for high-dimensional genetic or epigenetic data. We propose a pseudolikelihood based expectation-maximization test, and show the proposed test follows a simple chi-squared limiting distribution. Simulation studies show that the proposed test controls Type I errors well and has better power compared to several current tests. In particular, the proposed test outperforms the commonly used tests under all simulation settings considered, especially when there are variance differences between two groups. The proposed test is applied to a real data set to identify differentially methylated sites between ovarian cancer subjects and normal subjects.

Adaptive Group-combined P-values Test for Two-sample Location Problem with Applications to Microarray Data.

Project description:The purpose of this article is to propose a test for two-sample location problem in high-dimensional data. In general highdimensional case, the data dimension can be much larger than the sample size and the underlying distribution may be far from normal. Existing tests requiring explicit relationship between the data dimension and sample size or designed for multivariate normal distributions may lose power significantly and even yield type I error rates strayed from nominal levels. To overcome this issue, we propose an adaptive group p-values combination test which is robust against both high dimensionality and normality. Simulation studies show that the proposed test controls type I error rates correctly and outperforms some existing tests in most situations. An Ageing Human Brain Microarray data are used to further exemplify the method.

BALL DIVERGENCE: NONPARAMETRIC TWO SAMPLE TEST.

Project description:In this paper, we first introduce Ball Divergence, a novel measure of the difference between two probability measures in separable Banach spaces, and show that the Ball Divergence of two probability measures is zero if and only if these two probability measures are identical without any moment assumption. Using Ball Divergence, we present a metric rank test procedure to detect the equality of distribution measures underlying independent samples. It is therefore robust to outliers or heavy-tail data. We show that this multivariate two sample test statistic is consistent with the Ball Divergence, and it converges to a mixture of χ2 distributions under the null hypothesis and a normal distribution under the alternative hypothesis. Importantly, we prove its consistency against a general alternative hypothesis. Moreover, this result does not depend on the ratio of the two imbalanced sample sizes, ensuring that can be applied to imbalanced data. Numerical studies confirm that our test is superior to several existing tests in terms of Type I error and power. We conclude our paper with two applications of our method: one is for virtual screening in drug development process and the other is for genome wide expression analysis in hormone replacement therapy.

Nanofluidic chips for cryo-EM structure determination from picoliter sample volumes.

Project description:Cryogenic electron microscopy has become an essential tool for structure determination of biological macromolecules. In practice, the difficulty to reliably prepare samples with uniform ice thickness still represents a barrier for routine high-resolution imaging and limits the current throughput of the technique. We show that a nanofluidic sample support with well-defined geometry can be used to prepare cryo-EM specimens with reproducible ice thickness from picoliter sample volumes. The sample solution is contained in electron-transparent nanochannels that provide uniform thickness gradients without further optimisation and eliminate the potentially destructive air-water interface. We demonstrate the possibility to perform high-resolution structure determination with three standard protein specimens. Nanofabricated sample supports bear potential to automate the cryo-EM workflow, and to explore new frontiers for cryo-EM applications such as time-resolved imaging and high-throughput screening.

Challenges in sample preparation and structure determination of amyloids by cryo-EM.

Project description:Amyloids share a common architecture but play disparate biological roles in processes ranging from bacterial defense mechanisms to protein misfolding diseases. Their structures are highly polymorphic, which makes them difficult to study by X-ray diffraction or NMR spectroscopy. Our understanding of amyloid structures is due in large part to recent advances in the field of cryo-EM, which allows for determining the polymorphs separately. In this review, we highlight the main stepping stones leading to the substantial number of high-resolution amyloid fibril structures known today as well as recent developments regarding automation and software in cryo-EM. We discuss that sample preparation should move closer to physiological conditions to understand how amyloid aggregation and disease are linked. We further highlight new approaches to address heterogeneity and polymorphism of amyloid fibrils in EM image processing and give an outlook to the upcoming challenges in researching the structural biology of amyloids.

Structure of an innexin gap junction channel and cryo-EM sample preparation.

Project description:Gap junction channels are essential for mediating intercellular communication in most multicellular organisms. Two gene families encode gap junction channels, innexin and connexin. Although the sequence similarity between these two families based on bioinformatics is not conclusively determined, the gap junction channels encoded by these two gene families are structurally and functionally analogous. We recently reported an atomic structure of an invertebrate innexin gap junction channel using single-particle cryo-electron microscopy. Our findings revealed that connexin and innexin families share several structural properties with regard to their monomeric and oligomeric structures, while simultaneously suggesting a diversity of gap junction channels in nature. This review summarizes cutting-edge progress toward determining an innexin gap junction channel structure, as well as essential tips for preparing cryo-electron microscopy samples for high-resolution structural analysis of an innexin gap junction channel.

Two-sample test with g-modeling and its applications.

Project description:Many real data analyses involve two-sample comparisons in location or in distribution. Most existing methods focus on problems where observations are independently and identically distributed in each group. However, in some applications the observed data are not identically distributed but associated with some unobserved parameters which are identically distributed. To address this challenge, we propose a novel two-sample testing procedure as a combination of the g$$ g $$ -modeling density estimation introduced by Efron and the two-sample Kolmogorov-Smirnov test. We also propose efficient bootstrap algorithms to estimate the statistical significance for such tests. We demonstrate the utility of the proposed approach with two biostatistical applications: the analysis of surgical nodes data with binomial model and differential expression analysis of single-cell RNA sequencing data with zero-inflated Poisson model.

An adaptive two-sample test for high-dimensional means.

Project description:Several two-sample tests for high-dimensional data have been proposed recently, but they are powerful only against certain limited alternative hypotheses. In practice, since the true alternative hypothesis is unknown, it is unclear how to choose a powerful test. We propose an adaptive test that maintains high power across a wide range of situations, and study its asymptotic properties. Its finite sample performance is compared with existing tests. We apply it and other tests to detect possible associations between bipolar disease and a large number of single nucleotide polymorphisms on each chromosome based on a genome-wide association study dataset. Numerical studies demonstrate the superior performance and high power of the proposed test across a wide spectrum of applications.
