Resolving complex cartilage structures in developmental biology via deep learning-based automatic segmentation of X-ray computed microtomography images.

ABSTRACT: The complex shape of embryonic cartilage represents a true challenge for phenotyping and basic understanding of skeletal development. X-ray computed microtomography (μCT) enables inspecting relevant tissues in all three dimensions; however, most 3D models are still created by manual segmentation, which is a time-consuming and tedious task. In this work, we utilised a convolutional neural network (CNN) to automatically segment the most complex cartilaginous system represented by the developing nasal capsule. The main challenges of this task stem from the large size of the image data (over a thousand pixels in each dimension) and a relatively small training database, including genetically modified mouse embryos, where the phenotype of the analysed structures differs from the norm. We propose a CNN-based segmentation model optimised for the large image size that we trained using a unique manually annotated database. The segmentation model was able to segment the cartilaginous nasal capsule with a median accuracy of 84.44% (Dice coefficient). The time necessary for segmentation of new samples shortened from approximately 8 h needed for manual segmentation to mere 130 s per sample. This will greatly accelerate the throughput of μCT analysis of cartilaginous skeletal elements in animal models of developmental diseases.

Project description:BackgroundAccurate delineation of knee bone boundaries is crucial for computer-aided diagnosis (CAD) and effective treatment planning in knee diseases. Current methods often struggle with precise segmentation due to the knee joint's complexity, which includes intricate bone structures and overlapping soft tissues. These challenges are further complicated by variations in patient anatomy and image quality, highlighting the need for improved techniques. This paper presents a novel semi-automatic segmentation method for extracting knee bones from sequential computed tomography (CT) images.MethodsOur approach integrates the fuzzy C-means (FCM) algorithm with an adaptive region-based active contour model (ACM). Initially, the FCM algorithm assigns membership degrees to each voxel, distinguishing bone regions from surrounding soft tissues based on their likelihood of belonging to specific bone regions. Subsequently, the adaptive region-based ACM utilizes these membership degrees to guide the contour evolution and refine segmentation boundaries. To ensure clinical applicability, we further enhance our method using the marching cubes algorithm to reconstruct a three-dimensional (3D) model. We evaluated the method on six randomly selected knee joints.ResultsWe evaluated the method using quantitative metrics such as the Dice coefficient, sensitivity, specificity, and geometrical assessment. Our method achieved high Dice scores for the femur (98.95%), tibia (98.10%), and patella (97.14%), demonstrating superior accuracy. Remarkably low root mean square distance (RSD) values were obtained for the tibia and femur (0.5±0.14 mm) and patella (0.6±0.13 mm), indicating precise segmentation.ConclusionsThe proposed method offers significant advancements in CAD systems for knee pathologies. Our approach demonstrates superior performance in achieving precise and accurate segmentation of knee bones, providing valuable insights for anatomical analysis, surgical planning, and patient-specific prostheses.

Project description:BackgroundPulmonary segments are valuable because they can provide more precise localization and intricate details of lung cancer than lung lobes. With advances in precision therapy, there is an increasing demand for the identification and visualization of pulmonary segments in computed tomography (CT) images to aid in the precise treatment of lung cancer. This study aimed to integrate multiple deep-learning models to accurately segment pulmonary segments in CT images using a bronchial tree (BT)-based approach.MethodsThe proposed segmentation method for pulmonary segments using the BT-based approach comprised the following five essential steps: (I) segmentation of the lung using a U-Net (R231) (public access) model; (II) segmentation of the lobes using a V-Net (self-developed) model; (III) segmentation of the airway using a combination of a differential geometric approach method and a BronchiNet (public access) model; (IV) labeling of the BT branches based on anatomical position; and (V) segmentation of the pulmonary segments based on the distance of each voxel to the labeled BT branches. This five-step process was applied to 14 high-resolution breath-hold CT images and compared against manual segmentations for evaluation.ResultsFor the lung segmentation, the lung mask had a mean dice similarity coefficient (DSC) of 0.98±0.03. For the lobe segmentation, the V-Net model had a mean DSC of 0.94±0.06. For the airway segmentation, the average total length of the segmented airway trees per image scan was 1,902.8±502.1 mm, and the average number of the maximum airway tree generations was 8.5±1.3. For the segmentation of the pulmonary segments, the proposed method had a DSC of 0.73±0.11 and a mean surface distance of 6.1±2.9 mm.ConclusionsThis study demonstrated the feasibility of combining multiple deep-learning models for the auxiliary segmentation of pulmonary segments on CT images using a BT-based approach. The results highlighted the potential of the BT-based method for the semi-automatic segmentation of the pulmonary segment.

Project description:BackgroundHigh quality 3D information of the microscopic plant tissue morphology-the spatial organization of cells and intercellular spaces in tissues-helps in understanding physiological processes in a wide variety of plants and tissues. X-ray micro-CT is a valuable tool that is becoming increasingly available in plant research to obtain 3D microstructural information of the intercellular pore space and individual pore sizes and shapes of tissues. However, individual cell morphology is difficult to retrieve from micro-CT as cells cannot be segmented properly due to negligible density differences at cell-to-cell interfaces. To address this, deep learning-based models were trained and tested to segment individual cells using X-ray micro-CT images of parenchyma tissue samples from apple and pear fruit with different cell and porosity characteristics.ResultsThe best segmentation model achieved an Aggregated Jaccard Index (AJI) of 0.86 and 0.73 for apple and pear tissue, respectively, which is an improvement over the current benchmark method that achieved AJIs of 0.73 and 0.67. Furthermore, the neural network was able to detect other plant tissue structures such as vascular bundles and stone cell clusters (brachysclereids), of which the latter were shown to strongly influence the spatial organization of pear cells. Based on the AJIs, apple tissue was found to be easier to segment, as the porosity and specific surface area of the pore space are higher and lower, respectively, compared to pear tissue. Moreover, samples with lower pore network connectivity, proved very difficult to segment.ConclusionsThe proposed method can be used to automatically quantify 3D cell morphology of plant tissue from micro-CT instead of opting for laborious manual annotations or less accurate segmentation approaches. In case fruit tissue porosity or pore network connectivity is too low or the specific surface area of the pore space too high, native X-ray micro-CT is unable to provide proper marker points of cell outlines, and one should rely on more elaborate contrast-enhancing scan protocols.

Project description:BackgroundAutomatic segmentation of knee cartilage and quantification of cartilage parameters are crucial for the early detection and treatment of knee osteoarthritis (OA). The aim of this study was to develop an automatic cartilage segmentation method for three-dimensional water-selective (3D_WATS) cartilage magnetic resonance imaging (MRI) and conduct cartilage morphometry and magnetic susceptibility measurements such as cartilage thickness, volume, and susceptibility values for knee OA assessment.MethodsSixty-five consecutively sampled subjects, who had undergone health checks at our hospital, were enrolled in this cross-sectional study and were divided into three groups: 20 normal, 20 mild OA, 25 severe OA. Sagittal 3D_WATS sequence was used to image cartilage at 3T. The raw magnitude images were used for cartilage segmentation and the phase images were used for quantitative susceptibility mapping (QSM)-based assessment. Manual cartilage segmentation was performed by two experienced radiologists, and the automatic segmentation model was constructed using nnU-Net. Quantitative cartilage parameters were extracted from the magnitude and phase images based on the cartilage segmentation. Pearson correlation coefficient and intra-class correlation coefficient (ICC) were then used to assess the consistency of obtained cartilage parameters between automatic and manual segmentation. Cartilage thickness, volume, and susceptibility values among different groups were compared using one-way analysis of variance (ANOVA). Support vector machine (SVM) was used to further verify the classification validity of automatically extracted cartilage parameters.ResultsThe constructed cartilage segmentation model based on nnU-Net achieved an average Dice score of 0.93. The consistency of cartilage thickness, volume, and susceptibility values calculated using automatic and manual segmentations ranged from 0.98 to 0.99 (95% CI: 0.89-1.00) for the Pearson correlation coefficient, and from 0.91-0.99 (95% CI: 0.86-0.99) for ICC, respectively. Significant differences were found in OA patients; including decreases in cartilage thickness, volume, and mean susceptibility values (P<0.05), and increases in standard deviation (SD) of susceptibility values (P<0.01). Moreover, the automatically extracted cartilage parameters can achieve an AUC value of 0.94 (95% CI: 0.89-0.96) for OA classification using the SVM classifier.ConclusionsThe 3D_WATS cartilage MR imaging allows simultaneously automated assessment of cartilage morphometry and magnetic susceptibility for evaluating the severity of OA using the proposed cartilage segmentation method.
