Project description:An accurate determination of the foam simulation parameters is crucial in modeling foam flow in porous media. In this paper, we present an integrated workflow to obtain the parameters in the local equilibrium foam model by history matching a series of laboratory experiments performed at reservoir conditions (131 F and 1500 psi) on Estaillades limestone using a commercial reservoir simulator. The gas-water and water-oil relative permeability curves were first validated after history matching with the unsteady-state flooding experiments. The modeling parameters for foam generation and foam dry-out effect were obtained by history matching with the gas/surfactant coinjection experiments at varying foam quality and injection rates. Moreover, the modeling parameters for the destabilizing effect of oil on foam and foam shear thinning effect were derived after history matching with the foam-enhanced oil recovery process and oil fractional flow experiments in the laboratory. In practice, the calculated results reproduce the experimental outputs reasonably well. Furthermore, sensitivity analysis of foam modeling parameters is investigated to determine the most dominating parameters for accurate simulation of foam-enhanced oil recovery process in porous media. In this work, an efficient parameter estimation approach is developed from reliable foam flooding experimental data, which may be further applied to field-scale simulation. Moreover, the simulation approach can also be utilized to facilitate our interpretation of complex lab foam flooding results.

Project description:Quantification of key gait parameters plays an important role in assessing gait deficits in clinical research. Gait parameter estimation using lower-limb kinematics (mainly leg velocity data) has shown promise but lacks validation for the amputee population. The aim of this study is to assess the accuracy of lower-leg angular velocity to predict key gait events (toe-off and heel strike) and associated temporal parameters for the amputee population. An open data set of reflexive markers during treadmill walking from 10 subjects with unilateral transfemoral amputation was used. A rule-based dual-minima algorithm was developed to detect the landmarks in the shank velocity signal indicating toe-off and heel strike events. Four temporal gait parameters were also estimated (step time, stride time, stance and swing duration). These predictions were compared against the force platform data for 3000 walking cycles from 239 walking trials. Considerable accuracy was achieved for the HS event as well as for step and stride timings, with mean errors ranging from 0 to -13ms. The TO prediction exhibited a larger error with its mean ranging from 35-81ms. The algorithm consistently predicted the TO earlier than the actual event, resulting in prediction errors in stance and swing timings. Significant differences were found between the prediction for sound and prosthetic legs, with better TO accuracy on the prosthetic side. The prediction accuracy also appeared to improve with the subjects' mobility level (K-level). In conclusion, the leg velocity profile, coupled with the dual-minima algorithm, can predict temporal parameters for the transfemoral amputee population with varying degrees of accuracy.

Project description:AimsAccurate determination of intra-atrial conduction velocity (CV) is essential to identify arrhythmogenic areas. The most optimal, commonly used, estimation methodology to measure conduction heterogeneity, including finite differences (FiD), polynomial surface fitting (PSF), and a novel technique using discrete velocity vectors (DVV), has not been determined. We aim (i) to identify the most suitable methodology to unravel local areas of conduction heterogeneities using high-density CV estimation techniques, (ii) to quantify intra-atrial differences in CV, and (iii) to localize areas of CV slowing associated with paroxysmal atrial fibrillation (PAF).Methods and resultsIntra-operative epicardial mapping (>5000 sites, interelectrode distances 2 mm) of the right and left atrium and Bachmann's bundle (BB) was performed during sinus rhythm (SR) in 412 patients with or without PAF. The median atrial CV estimated using the DVV, PSF, and FiD techniques was 90.0 (62.4-116.8), 92.0 (70.6-123.2), and 89.4 (62.5-126.5) cm/s, respectively. The largest difference in CV estimates was found between PSF and DVV which was caused by smaller CV magnitudes detected only by the DVV technique. Using DVV, a lower CV at BB was found in PAF patients compared with those without atrial fibrillation (AF) [79.1 (72.2-91.2) vs. 88.3 (79.3-97.2) cm/s; P < 0.001].ConclusionsAreas of local conduction heterogeneities were most accurately identified using the DVV technique, whereas PSF and FiD techniques smoothen wavefront propagation thereby masking local areas of conduction slowing. Comparing patients with and without AF, slower wavefront propagation during SR was found at BB in PAF patients, indicating structural remodelling.

Project description:PurposeArterial stiffness has predictive value for cardiovascular disease (CVD). Local artery stiffness can provide insight on CVD pathology and may be useful for diagnosis and prognosis. However, current methods are invasive, require real-time expertise for measurement, or are limited by arterial region. 4D Flow MRI can non-invasively measure local stiffness by estimating local pulse wave velocity (PWV). This technique can be applied to vascular regions, previously accessible only by invasive stiffness measurement methods. MRI PWV data can also be analyzed post-exam. However, 4D Flow MRI requires validation before it is used in vivo to measure local PWV.MethodsPWV, calculated from 4D Flow MRI and a benchtop experiment, was compared with petersons elastic modulus (PEM) of in vitro models. PEM was calculated using high-speed camera images and pressure transducers. Three transit-time algorithms were analyzed for PWV measurement accuracy and precision.ResultsPWV from 4D Flow MRI and reference benchtop experiments show strong correlation with PEM (R2 = 0.99). The cross correlation transit-time algorithm showed the lowest percent difference between 4D Flow MRI and benchtop experiments (4-7%), and the point to point of 50% upstroke algorithm had the highest transit-time vs. distance data average R2 (0.845).Conclusion4D Flow MRI is a feasible method for estimating local PWV in simple in vitro models and is a viable tool for clinical analysis. In addition, choice in transit-time algorithm depends on flow waveform shape and arterial region. This study strengthens the validity of 4D Flow MRI local PWV measurement in simple models. However, this technique requires validation in more complex models before it is used in vivo.

Project description:We propose a new method to use a constrained local polynomial regression to estimate the unknown parameters in ordinary differential equation models with a goal of improving the smoothing-based two-stage pseudo-least squares estimate. The equation constraints are derived from the differential equation model and are incorporated into the local polynomial regression in order to estimate the unknown parameters in the differential equation model. We also derive the asymptotic bias and variance of the proposed estimator. Our simulation studies show that our new estimator is clearly better than the pseudo-least squares estimator in estimation accuracy with a small price of computational cost. An application example on immune cell kinetics and trafficking for influenza infection further illustrates the benefits of the proposed new method.

Project description:Most modeling in systems neuroscience has been descriptive where neural representations such as 'receptive fields', have been found by statistically correlating neural activity to sensory input. In the traditional physics approach to modelling, hypotheses are represented by mechanistic models based on the underlying building blocks of the system, and candidate models are validated by comparing with experiments. Until now validation of mechanistic cortical network models has been based on comparison with neuronal spikes, found from the high-frequency part of extracellular electrical potentials. In this computational study we investigated to what extent the low-frequency part of the signal, the local field potential (LFP), can be used to validate and infer properties of mechanistic cortical network models. In particular, we asked the question whether the LFP can be used to accurately estimate synaptic connection weights in the underlying network. We considered the thoroughly analysed Brunel network comprising an excitatory and an inhibitory population of recurrently connected integrate-and-fire (LIF) neurons. This model exhibits a high diversity of spiking network dynamics depending on the values of only three network parameters. The LFP generated by the network was computed using a hybrid scheme where spikes computed from the point-neuron network were replayed on biophysically detailed multicompartmental neurons. We assessed how accurately the three model parameters could be estimated from power spectra of stationary 'background' LFP signals by application of convolutional neural nets (CNNs). All network parameters could be very accurately estimated, suggesting that LFPs indeed can be used for network model validation.

Project description:Measurements of cardiac conduction velocity provide valuable functional and structural insight into the initiation and perpetuation of cardiac arrhythmias, in both a clinical and laboratory context. The interpretation of activation wavefronts and their propagation can identify mechanistic properties of a broad range of electrophysiological pathologies. However, the sparsity, distribution and uncertainty of recorded data make accurate conduction velocity calculation difficult. A wide range of mathematical approaches have been proposed for addressing this challenge, often targeted towards specific data modalities, species or recording environments. Many of these algorithms require identification of activation times from electrogram recordings which themselves may have complex morphology or low signal-to-noise ratio. This paper surveys algorithms designed for identifying local activation times and computing conduction direction and speed. Their suitability for use in different recording contexts and applications is assessed.

Project description:Local Shannon entropy lies at the heart of modern thermodynamics, with much discussion of trajectory-dependent entropy production. When taken at both boundaries of a process in phase space, it reproduces the second law of thermodynamics over a finite time interval for small scale systems. However, given that entropy is an ensemble property, it has never been clear how one can assign such a quantity locally. Given such a fundamental omission in our knowledge, we construct a new ensemble composed of trajectories reaching an individual microstate, and show that locally defined entropy, information, and free energy are properties of the ensemble, or trajectory-independent true thermodynamic potentials. We find that the Boltzmann-Gibbs distribution and Landauer's principle can be generalized naturally as properties of the ensemble, and that trajectory-free state functions of the ensemble govern the exact mechanism of non-equilibrium relaxation.

Project description:The correlated motion of flocks is an instance of global order emerging from local interactions. An essential difference with analogous ferromagnetic systems is that flocks are active: animals move relative to each other, dynamically rearranging their interaction network. The effect of this off-equilibrium element is well studied theoretically, but its impact on actual biological groups deserves more experimental attention. Here, we introduce a novel dynamical inference technique, based on the principle of maximum entropy, which accodomates network rearrangements and overcomes the problem of slow experimental sampling rates. We use this method to infer the strength and range of alignment forces from data of starling flocks. We find that local bird alignment happens on a much faster timescale than neighbour rearrangement. Accordingly, equilibrium inference, which assumes a fixed interaction network, gives results consistent with dynamical inference. We conclude that bird orientations are in a state of local quasi-equilibrium over the interaction length scale, providing firm ground for the applicability of statistical physics in certain active systems.
