Thoughts on how to think (and talk) about RNA structure.

ABSTRACT: Recent events have pushed RNA research into the spotlight. Continued discoveries of RNA with unexpected diverse functions in healthy and diseased cells, such as the role of RNA as both the source and countermeasure to a severe acute respiratory syndrome coronavirus 2 infection, are igniting a new passion for understanding this functionally and structurally versatile molecule. Although RNA structure is key to function, many foundational characteristics of RNA structure are misunderstood, and the default state of RNA is often thought of and depicted as a single floppy strand. The purpose of this perspective is to help adjust mental models, equipping the community to better use the fundamental aspects of RNA structural information in new mechanistic models, enhance experimental design to test these models, and refine data interpretation. We discuss six core observations focused on the inherent nature of RNA structure and how to incorporate these characteristics to better understand RNA structure. We also offer some ideas for future efforts to make validated RNA structural information available and readily used by all researchers.

Project description:The aim of the current study is to enhance our understanding of cognitive creativity, specifically divergent thinking, by employing an interdisciplinary methodological approach. By integrating methodology from computational linguistics and complex systems into creativity research, the current study aims to shed light on the relationship between divergent thinking and the temporal structure of semantic associations. In complex systems, temporal structures can be described on a continuum from random to flexible-stable and to persistent. Random structures are highly unpredictable, persistent structures are highly predictable, and flexible-stable structures are in-between, they are partly predictable from previous observations. Temporal structures of associations that are random (e.g., dog-graveyard-north pole) or persistent (e.g., dog-cat-rat) are hypothesized to be detrimental to divergent thinking. However, a flexible-stable structure (e.g., dog-police-drugs) is hypothesized to be related to enhanced divergent thinking (inverted-U). This notion was tested (N = 59) in an association chain task, combined with a frequently used measure of divergent thinking (i.e., Alternative Uses Test). Latent Semantic Analysis from computational linguistics was used to quantify the associations, and methods from complex systems in form of Power Spectral Density analysis and detrended fluctuation analysis were used to estimate the temporal structure of those associations. Although the current study does not confirm that a flexible-stable (vs. random/persistent) temporal structure of associations is related to enhanced divergent thinking skills, it hopefully challenges fellow researchers to refine the recent methodological developments for assessing the (temporal) structure of associations. Moreover, the current cross-fertilization of methodological approaches may inspire creativity researchers to take advantage of other fields' ideas and methods. To derive a theoretically sound cognitive theory of creativity, it is important to integrate research ideas and empirical methods from a variety of disciplines.

Project description:Using the think/no-think paradigm (Anderson & Green, 2001), researchers have found that suppressing retrieval of a memory (in the presence of a strong retrieval cue) can make it harder to retrieve that memory on a subsequent test. This effect has been replicated numerous times, but the size of the effect is highly variable. Also, it is unclear from a neural mechanistic standpoint why preventing recall of a memory now should impair your ability to recall that memory later. Here, we address both of these puzzles using the idea, derived from computational modeling and studies of synaptic plasticity, that the function relating memory activation to learning is U-shaped, such that moderate levels of memory activation lead to weakening of the memory and higher levels of activation lead to strengthening. According to this view, forgetting effects in the think/no-think paradigm occur when the suppressed item activates moderately during the suppression attempt, leading to weakening; the effect is variable because sometimes the suppressed item activates strongly (leading to strengthening) and sometimes it does not activate at all (in which case no learning takes place). To test this hypothesis, we ran a think/no-think experiment where participants learned word-picture pairs; we used pattern classifiers, applied to fMRI data, to measure how strongly the picture associates were activating when participants were trying not to retrieve these associates, and we used a novel Bayesian curve-fitting procedure to relate this covert neural measure of retrieval to performance on a later memory test. In keeping with our hypothesis, the curve-fitting procedure revealed a nonmonotonic relationship between memory activation (as measured by the classifier) and subsequent memory, whereby moderate levels of activation of the to-be-suppressed item led to diminished performance on the final memory test, and higher levels of activation led to enhanced performance on the final test.
