Analysis of the benefits of imputation models over traditional QSAR models for toxicity prediction.

ABSTRACT: Recently, imputation techniques have been adapted to predict activity values among sparse bioactivity matrices, showing improvements in predictive performance over traditional QSAR models. These models are able to use experimental activity values for auxiliary assays when predicting the activity of a test compound on a specific assay. In this study, we tested three different multi-task imputation techniques on three classification-based toxicity datasets: two of small scale (12 assays each) and one large scale with 417 assays. Moreover, we analyzed in detail the improvements shown by the imputation models. We found that test compounds that were dissimilar to training compounds, as well as test compounds with a large number of experimental values for other assays, showed the largest improvements. We also investigated the impact of sparsity on the improvements seen as well as the relatedness of the assays being considered. Our results show that even a small amount of additional information can provide imputation methods with a strong boost in predictive performance over traditional single task and multi-task predictive models.

Project description:Chagas disease is a parasitosis caused by Trypanosoma cruzi. Cruzain, the major cysteine protease from T. cruzi, is an excellent therapeutic target in the search for antichagasic drugs. It is important in the role of cell invasion, replication, differentiation, and metabolism of the parasite. In this work, we developed and assessed multiple quantitative structure-activity relationship (QSAR) models for a set of 61 cruzain inhibitors. These models include two-dimensional (2D) QSAR, three-dimensional (3D) QSAR, such as comparative molecular field analysis (CoMFA) and comparative molecular similarity indices analysis (CoMSIA), and Hologram QSAR (HQSAR). In total, we generated 10 major and 114 minor model variations. Molecular docking was used to successfully align the molecules. All CoMFA and CoMSIA models, which incorporate multiple fields, demonstrated robustness in our analysis. Steric fields exhibited satisfactory convergence in the contour maps, while the electrostatic field converged into a single small region. The HQSAR model taking into consideration only Atoms and Connectivity, with fragment sizes ranging from two to five atoms, was considered the best of the HQSAR variations, despite exhibiting a higher level of deviance. In total, 78 model variations meet the minimum requirements to be considered acceptable. We found that using as few as five descriptors it is possible to obtain robust results with 2D-QSAR. Models such as Random Forest, Tree Ensemble, Linear Regression, and HQSAR are recommended for working with large data sets, while the 3D-QSAR models are intended to study the geometry of the ligands, to optimize them into new and better performing antichagasics. Virtual Screening of a set of hydrazones, guided by the top-performing models, identified promising candidates for experimental validation. Among them, dv007 and dv015 exhibited consistently high predicted pIC50 values (7.26 and 7.24, respectively), making them compelling candidates for further drug development.

Project description:Human health risk assessment for environmental chemical exposure is limited by a vast majority of chemicals with little or no experimental in vivo toxicity data. Data gap filling techniques, such as quantitative structure activity relationship (QSAR) models based on chemical structure information, can predict hazard in the absence of experimental data. Risk assessment requires identification of a quantitative point-of-departure (POD) value, the point on the dose-response curve that marks the beginning of a low-dose extrapolation. This study presents two sets of QSAR models to predict POD values (PODQSAR) for repeat dose toxicity. For training and validation, a publicly available in vivo toxicity dataset for 3592 chemicals was compiled using the U.S. Environmental Protection Agency's Toxicity Value database (ToxValDB). The first set of QSAR models predict point-estimates of POD values (PODQSAR) using structural and physicochemical descriptors for repeat dose study types and species combinations. A random forest QSAR model using study type and species as descriptors showed the best performance, with an external test set root mean square error (RMSE) of 0.71 log10-mg/kg/day and coefficient of determination (R2) of 0.53. The second set of QSAR models predict the 95% confidence intervals for PODQSAR using a constructed POD distribution with a mean equal to the median POD value and a standard deviation of 0.5 log10-mg/kg/day, based on previously published typical study-to-study variability that may lead to uncertainty in model predictions. Bootstrap resampling of the pre-generated POD distribution was used to derive point-estimates and 95% confidence intervals for each POD prediction. Enrichment analysis to evaluate the accuracy of PODQSAR showed that 80% of the 5% most potent chemicals were found in the top 20% of the most potent chemical predictions, suggesting that the repeat dose POD QSAR models presented here may help inform screening level human health risk assessments in the absence of other data.

Project description:Xenobiotics released in the environment can be taken up by aquatic and terrestrial organisms and can accumulate at higher concentrations through the trophic chain. Bioaccumulation is therefore one of the PBT properties that authorities require to assess for the evaluation of the risks that chemicals may pose to humans and the environment. The use of an integrated testing strategy (ITS) and the use of multiple sources of information are strongly encouraged by authorities in order to maximize the information available and reduce testing costs. Moreover, considering the increasing demand for development and the application of new approaches and alternatives to animal testing, the development of in silico cost-effective tools such as QSAR models becomes increasingly important. In this study, a large and curated literature database of fish laboratory-based values of dietary biomagnification factor (BMF) was used to create externally validated QSARs. The quality categories (high, medium, low) available in the database were used to extract reliable data to train and validate the models, and to further address the uncertainty in low-quality data. This procedure was useful for highlighting problematic compounds for which additional experimental effort would be required, such as siloxanes, highly brominated and chlorinated compounds. Two models were suggested as final outputs in this study, one based on good-quality data and the other developed on a larger dataset of consistent Log BMFL values, which included lower-quality data. The models had similar predictive ability; however, the second model had a larger applicability domain. These QSARs were based on simple MLR equations that could easily be applied for the predictions of dietary BMFL in fish, and support bioaccumulation assessment procedures at the regulatory level. To ease the application and dissemination of these QSARs, they were included with technical documentation (as QMRF Reports) in the QSAR-ME Profiler software for QSAR predictions available online.

Project description:BackgroundThe logarithmic acid dissociation constant pKa reflects the ionization of a chemical, which affects lipophilicity, solubility, protein binding, and ability to pass through the plasma membrane. Thus, pKa affects chemical absorption, distribution, metabolism, excretion, and toxicity properties. Multiple proprietary software packages exist for the prediction of pKa, but to the best of our knowledge no free and open-source programs exist for this purpose. Using a freely available data set and three machine learning approaches, we developed open-source models for pKa prediction.MethodsThe experimental strongest acidic and strongest basic pKa values in water for 7912 chemicals were obtained from DataWarrior, a freely available software package. Chemical structures were curated and standardized for quantitative structure-activity relationship (QSAR) modeling using KNIME, and a subset comprising 79% of the initial set was used for modeling. To evaluate different approaches to modeling, several datasets were constructed based on different processing of chemical structures with acidic and/or basic pKas. Continuous molecular descriptors, binary fingerprints, and fragment counts were generated using PaDEL, and pKa prediction models were created using three machine learning methods, (1) support vector machines (SVM) combined with k-nearest neighbors (kNN), (2) extreme gradient boosting (XGB) and (3) deep neural networks (DNN).ResultsThe three methods delivered comparable performances on the training and test sets with a root-mean-squared error (RMSE) around 1.5 and a coefficient of determination (R2) around 0.80. Two commercial pKa predictors from ACD/Labs and ChemAxon were used to benchmark the three best models developed in this work, and performance of our models compared favorably to the commercial products.ConclusionsThis work provides multiple QSAR models to predict the strongest acidic and strongest basic pKas of chemicals, built using publicly available data, and provided as free and open-source software on GitHub.
