Animal behavior is central in shaping the realized diel light niche.

ABSTRACT: Animal behavior in space and time is structured by the perceived day/night cycle. However, this is modified by the animals' own movement within its habitat, creating a realized diel light niche (RDLN). To understand the RDLN, we investigated the light as experienced by zooplankton undergoing synchronized diel vertical migration (DVM) in an Arctic fjord around the spring equinox. We reveal a highly dampened light cycle with diel changes being about two orders of magnitude smaller compared to the surface or a static depth. The RDLN is further characterized by unique wavelength-specific irradiance cycles. We discuss the relevance of RDLNs for animal adaptations and interactions, as well as implications for circadian clock entrainment in the wild and laboratory.

Project description:Listeria monocytogenes is a human pathogen. It is the causative agent of listeriosis, the leading cause of bacterial-linked foodborne mortality in Europe and elsewhere. Outbreaks of listeriosis have been associated with the consumption of fresh produce including vegetables and fruits. In this review we summarize current data providing direct or indirect evidence that plants can serve as habitat for L. monocytogenes, enabling this human pathogen to survive and grow. The current knowledge of the mechanisms involved in the interaction of this bacterium with plants is addressed, and whether this foodborne pathogen elicits an immune response in plants is discussed.

Realized niche shift during a global biological invasion.

Project description:Accurate forecasts of biological invasions are crucial for managing invasion risk but are hampered by niche shifts resulting from evolved environmental tolerances (fundamental niche shifts) or the presence of novel biotic and abiotic conditions in the invaded range (realized niche shifts). Distinguishing between these kinds of niche shifts is impossible with traditional, correlative approaches to invasion forecasts, which exclusively consider the realized niche. Here we overcome this challenge by combining a physiologically mechanistic model of the fundamental niche with correlative models based on the realized niche to study the global invasion of the cane toad Rhinella marina. We find strong evidence that the success of R. marina in Australia reflects a shift in the species' realized niche, as opposed to evolutionary shifts in range-limiting traits. Our results demonstrate that R. marina does not fill its fundamental niche in its native South American range and that areas of niche unfilling coincide with the presence of a closely related species with which R. marina hybridizes. Conversely, in Australia, where coevolved taxa are absent, R. marina largely fills its fundamental niche in areas behind the invasion front. The general approach taken here of contrasting fundamental and realized niche models provides key insights into the role of biotic interactions in shaping range limits and can inform effective management strategies not only for invasive species but also for assisted colonization under climate change.

Diel niche variation in mammalian declines in the Anthropocene.

Project description:Biodiversity is being eroded worldwide. Many human pressures are most forcefully exerted or have greatest effect during a particular period of the day. Therefore when species are physically active (their diel niche) may influence their risk of population decline. We grouped 5032 terrestrial extant mammals by their dominant activity pattern (nocturnal, crepuscular, cathemeral and diurnal), and determine variation in population decline across diel niches. We find an increased risk of population decline in diurnal (52.1% of species), compared to nocturnal (40.1% of species), crepuscular (39.1% of species) and cathemeral (43.0% of species) species, associated with the larger proportion of diurnal mammals that are primates. Those species with declining populations whose activity predominantly coincides with that of humans (cathemeral, diurnal) face an increased number of anthropogenic threats than those principally active at night, with diurnal species more likely to be declining from harvesting. Across much of the land surface habitat loss is the predominant driver of population decline, however, harvesting is a greater threat to day-active species in sub-Saharan Africa and mainland tropical Asia, associated with declines in megafauna and arboreal foragers. Deepening understanding of diel variation in anthropogenic pressures and resulting population declines will help target conservation actions.

Quantifying realized inbreeding in wild and captive animal populations.

Project description:Most molecular measures of inbreeding do not measure inbreeding at the scale that is most relevant for understanding inbreeding depression-namely the proportion of the genome that is identical-by-descent (IBD). The inbreeding coefficient FPed obtained from pedigrees is a valuable estimator of IBD, but pedigrees are not always available, and cannot capture inbreeding loops that reach back in time further than the pedigree. We here propose a molecular approach to quantify the realized proportion of the genome that is IBD (propIBD), and we apply this method to a wild and a captive population of zebra finches (Taeniopygia guttata). In each of 948 wild and 1057 captive individuals we analyzed available single-nucleotide polymorphism (SNP) data (260 SNPs) spread over four different genomic regions in each population. This allowed us to determine whether any of these four regions was completely homozygous within an individual, which indicates IBD with high confidence. In the highly nomadic wild population, we did not find a single case of IBD, implying that inbreeding must be extremely rare (propIBD=0-0.00094, 95% CI). In the captive population, a five-generation pedigree strongly underestimated the average amount of realized inbreeding (FPed=0.013<propIBD=0.064), as expected given that pedigree founders were already related. We suggest that this SNP-based technique is generally useful for quantifying inbreeding at the individual or population level, and we show analytically that it can capture inbreeding loops that reach back up to a few hundred generations.

Diel niche variation in mammals associated with expanded trait space.

Project description:Mammalian life shows huge diversity, but most groups remain nocturnal in their activity pattern. A key unresolved question is whether mammal species that have diversified into different diel niches occupy unique regions of functional trait space. For 5,104 extant mammals we show here that daytime-active species (cathemeral or diurnal) evolved trait combinations along different gradients from those of nocturnal and crepuscular species. Hypervolumes of five major functional traits (body mass, litter size, diet, foraging strata, habitat breadth) reveal that 30% of diurnal trait space is unique, compared to 55% of nocturnal trait space. Almost half of trait space (44%) of species with apparently obligate diel niches is shared with those that can switch, suggesting that more species than currently realised may be somewhat flexible in their activity patterns. Increasingly, conservation measures have focused on protecting functionally unique species; for mammals, protecting functional distinctiveness requires a focus across diel niches.

Realized thermal niche approach eliminates temperature bias in bioenergetic model estimates.

Project description:Bioenergetics models estimate ectotherm growth, production, and prey consumption - all key for effective ecosystem management during changing global temperatures. Based on species-specific allometric and thermodynamic relationships, these models typically use the species' lab-derived optimum temperatures (physiological optimum) as opposed to empirical field data (realized thermal niche) that reflect actual thermal experience. Yet, dynamic behavioral thermoregulation mediated by biotic and abiotic interactions may provide substantial divergence between physiological optimum and realized thermal niche temperatures to significantly bias model outcomes. Here, using the Wisconsin bioenergetics model and in-situ year-round temperature data, we tested the two approaches and compared the maximum attainable lifetime weight and lifetime prey consumption estimates for two salmonid species with differing life histories. We demonstrate that using the realized thermal niche is the better approach because it eliminates significant biases in estimates produced by the physiological optimum. Specifically, using the physiological optimum, slower-growing Salvelinus namaycush maximum attainable lifetime weight was underestimated, and consumption overestimated, while fast-growing Oncorhynchus tshawytscha maximum attainable weight was overestimated. While the physiological optimum approach is useful for theoretical studies, our results demonstrate the critical importance that models used by management utilize up-to-date system- and species-specific field data representing actual in-situ behaviors (i.e., realized thermal niche).

Oscillating light engine realized by photothermal solvent evaporation.

Project description:Continuous mechanical work output can be generated by using combustion engines and electric motors, as well as actuators, through on/off control via external stimuli. Solar energy has been used to generate electricity and heat in human daily life; however, the direct conversion of solar energy to continuous mechanical work has not been realized. In this work, a solar engine is developed using an oscillating actuator, which is realized through an alternating volume decrease of each side of a polypropylene/carbon black polymer film induced by photothermal-derived solvent evaporation. The anisotropic solvent evaporation and fast gradient diffusion in the polymer film sustains oscillating bending actuation under the illumination of divergent light. This light-driven oscillator shows excellent oscillation performance, excellent loading capability, and high energy conversion efficiency, and it can never stop with solvent supply. The oscillator can cyclically lift up a load and output work, exhibiting a maximum specific work of 30.9 × 10-5 J g-1 and a maximum specific power of 15.4 × 10-5 W g-1 under infrared light. This work can inspire the development of autonomous devices and provide a design strategy for solar engines.

Fundamental and realized feeding niche breadths of sexual and asexual stick insects.

Project description:The factors contributing to the maintenance of sex over asexuality in natural populations remain unclear. Ecological divergences between sexual and asexual lineages could help to maintain reproductive polymorphisms, at least transiently, but the consequences of asexuality for the evolution of ecological niches are unknown. Here, we investigated how niche breadths change in transitions from sexual reproduction to asexuality. We used host plant ranges as a proxy to compare the realized feeding niche breadths of five independently derived asexual Timema stick insect species and their sexual relatives at both the species and population levels. Asexual species had systematically narrower realized niches than sexual species, though this pattern was not apparent at the population level. To investigate how the narrower realized niches of asexual species arise, we performed feeding experiments to estimate fundamental niche breadths but found no systematic differences between reproductive modes. The narrow realized niches found in asexual species are therefore probably a consequence of biotic interactions such as predation or competition, that constrain realized niche size in asexuals more strongly than in sexuals.

Adaptive algorithms for shaping behavior.

Project description:Dogs and laboratory mice are commonly trained to perform complex tasks by guiding them through a curriculum of simpler tasks ('shaping'). What are the principles behind effective shaping strategies? Here, we propose a machine learning framework for shaping animal behavior, where an autonomous teacher agent decides its student's task based on the student's transcript of successes and failures on previously assigned tasks. Using autonomous teachers that plan a curriculum in a common sequence learning task, we show that near-optimal shaping algorithms adaptively alternate between simpler and harder tasks to carefully balance reinforcement and extinction. Based on this intuition, we derive an adaptive shaping heuristic with minimal parameters, which we show is near-optimal on the sequence learning task and robustly trains deep reinforcement learning agents on navigation tasks that involve sparse, delayed rewards. Extensions to continuous curricula are explored. Our work provides a starting point towards a general computational framework for shaping animal behavior.

Within outlying mean indexes: refining the OMI analysis for the realized niche decomposition.

Project description:The ecological niche concept has regained interest under environmental change (e.g., climate change, eutrophication, and habitat destruction), especially to study the impacts on niche shift and conservatism. Here, we propose the within outlying mean indexes (WitOMI), which refine the outlying mean index (OMI) analysis by using its properties in combination with the K-select analysis species marginality decomposition. The purpose is to decompose the ecological niche into subniches associated with the experimental design, i.e., taking into account temporal and/or spatial subsets. WitOMI emphasize the habitat conditions that contribute (1) to the definition of species' niches using all available conditions and, at the same time, (2) to the delineation of species' subniches according to given subsets of dates or sites. The latter aspect allows addressing niche dynamics by highlighting the influence of atypical habitat conditions on species at a given time and/or space. Then, (3) the biological constraint exerted on the species subniche becomes observable within Euclidean space as the difference between the existing fundamental subniche and the realized subniche. We illustrate the decomposition of published OMI analyses, using spatial and temporal examples. The species assemblage's subniches are comparable to the same environmental gradient, producing a more accurate and precise description of the assemblage niche distribution under environmental change. The WitOMI calculations are available in the open-access R package "subniche."
