Phylogenetic relationship and characterization of the complete chloroplast genome of Laggera crispata, a folk herbal medicine plant in China.

ABSTRACT: Laggera crispata, an herbaceous plant, has been used in Chinese medicines as anti-inflammatory, analgesic, and anti-viral. In this study, the complete chloroplast (cp) genome sequence of L. crispata was first reported. The cp genome of L. crispata is 155522 bp in length, with two inverted repeats (IR) regions of 25042 bp, the large single copy (LSC) region of 84198 bp and the small single copy (SSC) region of 21240 bp. 128 genes were predicted, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The phylogenetic analysis suggested that L. crispata is more closely related to Pluchea pteropoda and P. indica with solid bootstrap values belonging to the subfamily Inuleae of Asteraceae.

Project description:The complete chloroplast (cp) genome of Ilex chinensis, an important economic plant with ornamental and ecological values, was sequenced to investigate its phylogenetic relationship. The entire cp genome of I. chinensis was 157,885 bp in length with 37.61% overall GC content, including a large single-copy (LSC) region of 87,289 bp, and a small single-copy (SSC) region of 18,388 bp, which were separated by a pair of inverted repeats (IRs) of 52,208 bp. The cp genome contained 135 genes, including 90 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis based on whole cp genome sequences showed that I. chinensis was closely related to I. szechwanensis and I. viridis species.

Characterization of the complete chloroplast genome of Thalictrum foliolosum DC. 1817, a folk medicine plant in China.

Project description:Thalictrum foliolosum DC. 1817, a widely distributed species in the genus of Thalictrum, is used as a traditional herbal medicine in China. For the first time, the complete chloroplast (cp) genome of T. foliolosum was assembled and characterized for the first time in this study. The cp genome of T. foliolosum was 155,764 bp in length, including a large-single copy region of 85,086 bp, a small-single copy region of 17,636 bp, and a pair of inverted repeats region of 53,042 bp. The overall GC content was 38.50%. A total of 127 genes were predicted, including 82 protein-coding genes, 37 tRNA genes, and 8 ribosomal RNA genes. Phylogenetic analysis indicated that T. foliolosum is closely related to T. petaloideum.

Project description:We announce here the first complete chloroplast genome sequence of Tetrastigma planicaule, one important Chinese folk medicinal plant. This complete chloroplast genome is 160,323 bp in length. In total, 131 genes were identified, including 86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The results of phylogenetic analysis indicated that Tetrastigma is a separate genus and is closely related to Vitis.

Chloroplast Genome of the Folk Medicine and Vegetable Plant Talinum paniculatum (Jacq.) Gaertn.: Gene Organization, Comparative and Phylogenetic Analysis.

Project description:The complete chloroplast (cp) genome of Talinum paniculatum (Caryophyllale), a source of pharmaceutical efficacy similar to ginseng, and a widely distributed and planted edible vegetable, were sequenced and analyzed. The cp genome size of T. paniculatum is 156,929 bp, with a pair of inverted repeats (IRs) of 25,751 bp separated by a large single copy (LSC) region of 86,898 bp and a small single copy (SSC) region of 18,529 bp. The genome contains 83 protein-coding genes, 37 transfer RNA (tRNA) genes, eight ribosomal RNA (rRNA) genes and four pseudogenes. Fifty one (51) repeat units and ninety two (92) simple sequence repeats (SSRs) were found in the genome. The pseudogene rpl23 (Ribosomal protein L23) was insert AATT than other Caryophyllale species by sequence alignment, which located in IRs region. The gene of trnK-UUU (tRNA-Lys) and rpl16 (Ribosomal protein L16) have larger introns in T. paniculatum, and the existence of matK (maturase K) genes, which usually located in the introns of trnK-UUU, rich sequence divergence in Caryophyllale. Complete cp genome comparison with other eight Caryophyllales species indicated that the differences between T. paniculatum and P. oleracea were very slight, and the most highly divergent regions occurred in intergenic spacers. Comparisons of IR boundaries among nine Caryophyllales species showed that T. paniculatum have larger IRs region and the contraction is relatively slight. The phylogenetic analysis among 35 Caryophyllales species and two outgroup species revealed that T. paniculatum and P. oleracea do not belong to the same family. All these results give good opportunities for future identification, barcoding of Talinum species, understanding the evolutionary mode of Caryophyllale cp genome and molecular breeding of T. paniculatum with high pharmaceutical efficacy.

The complete chloroplast genome of Morus alba (Moraceae: Morus), the herbal medicine species in China.

Project description:Morus alba is commonly called white mulberry, which is native to China and is the tender branch of mulberry as a herbal medicine in China. In this study, we presented and annotated the complete chloroplast genome of M. alba. The whole chloroplast genome is 159,050 bp in size, exhibiting a large single copy region (87,762 bp), a small single-copy region (19,876 bp) and a pair of inverted-repeat regions (25,706 bp). The overall nucleotide composition is: 31.4% of A, 32.4% of T, 18.4% C, and 17.8% G, with a total A + T content of the chloroplast genome 63.8% and G + C content of 36.2%. The whole chloroplast genome of M. alba contains 126 genes, including 82 protein-coding genes (PCG), 36 transfer RNA (tRNAs), and 8 ribosome RNA (rRNAs). Phylogenetic Maximum-Likelihood (ML) tree based on 15 species chloroplast genomes that Morus alba is closely related to Morus cathayana. This complete chloroplast genomes can be used for medicinal value and clinical drug development that also can have a great significance for future to continue research.

Chloroplast genome structure and phylogenetic analysis of Glycosmis parviflora (Sims) Little 1948, a folk medicinal plant featured in Lingnan Region, China.

Project description:Glycosmis parviflora is the most widely spread and the most morphologically varied species of Chinese Glycosmis, and its roots and leaves serve as folk medicines. We sequenced the complete chloroplast (cp) genome of G. parviflora. The cp genome obtained was a circular DNA molecule of 159,825 bp in length, containing one large and one small single copy region (LSC and SSC) of 87,517 and 18,352 bp separated by a pair of 26,978 bp inverted repeat regions (IRs). The overall GC content of the cp genome was 38.40%. The phylogenetic analysis revealed that Glycosmis was strongly supported as a monophyletic group belonging to Clauseneae, and G. parviflora was closely related to G. pentaphylla. The results will provide the basis for the further study of molecular markers and phylogeny of G. parviflora.

The cp genome of I. rotunda was 157,743 bp in length with 37.62% overall GC content, including a large single-copy (LSC) region of 87,060bp, a small single-copy (SSC) region of 18,432 bp, which were separated by a pair of inverted repeats (IRS) of 26,121 bp. The cp genome contained 133 genes, including 88 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis based on whole cp genome sequences showed that I. rotunda is closely related to I. pubescens and I. polyneura.

Phylogenetic analysis based on the cp genome data showed that P. scandens was sister to the clade formed by Galium mollugo and G. aparine.

Project description:Bletilla striata (Thunb.) Reichb. f. is one of the commonly used traditional Chinese medicine with tuber as medicine. We report herein the complete chloroplast genome sequence of Bletilla striata (Thunb.) Reichb. f. It has a length of 159,491 bp, which contained a small single-copy (SSC) region of 18,778 bp and a large single-copy (LSC) region of 87,139 bp, separated by two copies of an inverted repeat (IR) of 26,787 bp. The chloroplast genome contains 114 unique genes, including 80 PCG, 30 tRNA, and 4 rRNA genes. In addition, 18 genes contained one or two introns, which of those including 10 PCG genes possess a single intron, and 2 PCG genes harbor two introns; and 6 tRNA genes harbor a single intron. In this study, Bletilla stariata is sister to Bletilla formosana and clustered within the group consisting of the species that belong to Orchiidaceae.
