Chloroplast genome structure and phylogenetic analysis of Glycosmis parviflora (Sims) Little 1948, a folk medicinal plant featured in Lingnan Region, China.

ABSTRACT: Glycosmis parviflora is the most widely spread and the most morphologically varied species of Chinese Glycosmis, and its roots and leaves serve as folk medicines. We sequenced the complete chloroplast (cp) genome of G. parviflora. The cp genome obtained was a circular DNA molecule of 159,825 bp in length, containing one large and one small single copy region (LSC and SSC) of 87,517 and 18,352 bp separated by a pair of 26,978 bp inverted repeat regions (IRs). The overall GC content of the cp genome was 38.40%. The phylogenetic analysis revealed that Glycosmis was strongly supported as a monophyletic group belonging to Clauseneae, and G. parviflora was closely related to G. pentaphylla. The results will provide the basis for the further study of molecular markers and phylogeny of G. parviflora.

Complete chloroplast genome of medicinal plant Sabia parviflora Wall. ex Roxb. (Sabiaceae).

Project description:Sabia parviflora Wall. ex Roxb., an evergreen climbing woody vine, is a Chinese herbal medicine commonly used by ethnic minorities in some areas of China. In this study, the chloroplast genome of S. parviflora was sequenced for the first time. Its genome is 162,054 bp in length with 38.6% of GC content. The genome consists of a large single copy (LSC) region of 90,001 bp, a small single copy (SSC) region of 18,887 bp, and two inverted repeat (IRa and IRb) regions of 26,583 bp each. A total of 130 genes were annotated, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis was conducted by nine species from order Proteales, which demonstrated a close relationship between the family Sabiaceae and Nelumbonaceae.

Project description:The complete chloroplast (cp) genome of Ilex chinensis, an important economic plant with ornamental and ecological values, was sequenced to investigate its phylogenetic relationship. The entire cp genome of I. chinensis was 157,885 bp in length with 37.61% overall GC content, including a large single-copy (LSC) region of 87,289 bp, and a small single-copy (SSC) region of 18,388 bp, which were separated by a pair of inverted repeats (IRs) of 52,208 bp. The cp genome contained 135 genes, including 90 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis based on whole cp genome sequences showed that I. chinensis was closely related to I. szechwanensis and I. viridis species.

Project description:We announce here the first complete chloroplast genome sequence of Tetrastigma planicaule, one important Chinese folk medicinal plant. This complete chloroplast genome is 160,323 bp in length. In total, 131 genes were identified, including 86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The results of phylogenetic analysis indicated that Tetrastigma is a separate genus and is closely related to Vitis.

The chloroplast genome of M. paniculata is 160,280 bp in length consisting of large and small single-copy regions of length 87,605 and 18,609 bp, separated by two IR regions of 27,033 bp. The overall GC content was 38.61%. De novo assembly and annotation showed the presence of unique genes with 85 protein-coding genes, 29 tRNA genes, and eight rRNA genes. A maximum-likelihood phylogenomic analysis showed that M. paniculata was closely related to M. caloxylon.

The third complete chloroplast genome of Melicope pteleifolia (Rutaceae): a widely used folk medicinal herb.

Project description:Melicope pteleifolia commonly known as thin evodia, is an herb used to therapy eczema, dermatitis, and other ailments in traditional Chinese medicine. Here, we reported the third complete chloroplast genome of M. pteleifolia based on next-generation sequencing. The third chloroplast genome of M. pteleifolia is 158,933 bp in length consisting of large and small single-copy regions of length 85,020 and 18,607 bp, separated by two IR regions of 27,683 bp. The overall GC content was 38.30%. De novo assembly and annotation showed the chloroplast genome of M. pteleifolia encodes 134 genes, including 89 protein-coding genes, 37 tRNA genes, and eight rRNA genes. A huge intraspecies variation was found with 248 SNPs and 97 INDELs among three assemblies of M. pteleifolia. Phylogenetic tree indicated that three assemblies of M. pteleifolia form a clade, sister to the genus Phellodendron and Casimiroa.

Characterization of the complete chloroplast genome of Paederia scandens (Rubiaceae): a Chinese folk medicinal plant.

Project description:Paederia scandens has been used as a traditional medicine in Asian countries to treat jaundice, dysentery, and the pain of rheumatism. The complete chloroplast (cp) genome sequence of P. scandens was reported and characterized in this study. The cp genome is 153,626 bp in length, composed of a pair of 26,513 bp inverted repeat (IR) regions separated by a large single-copy (LSC) region of 83,712 bp and a small single-copy (SSC) region of 16,888 bp. There were 131 predicted genes (86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes) in the genome, and the overall GC content of the genome is 37.7%. Phylogenetic analysis based on the cp genome data showed that P. scandens was sister to the clade formed by Galium mollugo and G. aparine.

Project description:Bletilla striata (Thunb.) Reichb. f. is one of the commonly used traditional Chinese medicine with tuber as medicine. We report herein the complete chloroplast genome sequence of Bletilla striata (Thunb.) Reichb. f. It has a length of 159,491 bp, which contained a small single-copy (SSC) region of 18,778 bp and a large single-copy (LSC) region of 87,139 bp, separated by two copies of an inverted repeat (IR) of 26,787 bp. The chloroplast genome contains 114 unique genes, including 80 PCG, 30 tRNA, and 4 rRNA genes. In addition, 18 genes contained one or two introns, which of those including 10 PCG genes possess a single intron, and 2 PCG genes harbor two introns; and 6 tRNA genes harbor a single intron. In this study, Bletilla stariata is sister to Bletilla formosana and clustered within the group consisting of the species that belong to Orchiidaceae.

Characterization of the complete chloroplast genome sequence of Galinsoga parviflora and its phylogenetic implications.

Project description:Galinsoga parviflora is an invasive weed in southwest of Chinese agricultural systems and commonly used as medicine and food. In this study, the complete chloroplast genome of the G. parviflora was assembled from the whole genome Illumina sequencing data. The circular genome is 151,811 bp in size, which composed of one large single-copy (LSC) and one small single-copy (SSC) regions of 83,594 bp and 18,141 bp, respectively, and separated by a pair of inverted repeat (IR) regions of 25,038 bp each. It encodes a total of 113 gene species (80 protein-coding, 29 tRNA, and four rRNA species), in which 19 of them with double copies. The overall GC content is 37.7% while the GC content of the LSC, SSC, and IR regions are 35.8%, 31.3%, and 43.1%, separately. Phylogenetic analysis indicated that Galinsoga parviflora was closely related to Galinsoga quadriradiata.
