The complete mitochondrial genome of a vulnerable mandarin fish Coreoperca liui (Teleostei: Perciformes: Serranidae) from Qiandaohu Lake in China.

ABSTRACT: Coreoperca liui as an approximate species of the genus Siniperca, provides an important source for the genetic diversity of the mandarin fish, which is valuable for the protection of biodiversity and utilization of germplasm resources. The complete mitochondrial genome of C. liui is 16,482 bp long and it consists of 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, and a control region (D-loop). Phylogenetic analysis using the maximum-likelihood method, based on 13 PCGs and two rRNA from 13 species produced three major clades. The phylogenetic tree showed that C. liui is most closely related to Coreoperca whiteheadi. Our results provide useful information for understanding the phylogeny of the genus Coreoperca, as well as for conducing conservation studies of Sinipercidae and related species.

Project description:We describe the complete mitochondrial genome of the Endangered fish Anabarilius liui yalongensis. It is a circular molecule of 16,608 bp in size, and all genes show the typical gene arrangement conforming to the vertebrate consensus. The cytochrome c oxidase subunit I (COI) sequence of A. liui yalongensis and other 21 species from 14 genera were used for phylogenetic analysis by Bayesian inference and maximum likelihood methods. The topology demonstrated that the A. liui yalongensis clustered with A. grahami are closely to Hemiculter branch within the subfamily Cultrinae.

Characterization of the complete mitochondrial genome of Cephalopholis miniata (Perciformes, Serranidae) and its phylogenetic analysis.

Project description:Cephalopholis miniata belongs to the family Serranidae of Perciformes, which is one of the most important species in coral-reef ecosystem. In this study, its complete mitochondrial genome is presented. The assembled mitogenome is 16,585 bp and includes 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (12S and 16S), and an AT-rich region (also called control region, CR). The overall base composition is 29.2% A, 26.1% T, 16.2% G, and 28.5% C, with an A + T bias of 55.3%. Except ND6 and eight tRNAs, all other mitochondrial genes are encoded on the heavy strand. Phylogenetic analysis shows that all species of the genus Cephalopholis cluster into a clade, including the newly sequenced mitogenome of C. miniata.

Characterization of the complete mitochondrial genome of the white grouper Epinephelus aeneus (Perciformes, Serranidae) and a comparative analysis with other Serranidae species.

Project description:The complete mitochondrial genome of the white grouper Epinephelus aeneus, which belongs to the family Serranidae, was determined. The complete mitochondrial genome measured 16,578 bp in length and consisted of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. The mitochondrial gene arrangement of E. aeneus was typical of vertebrates. Phylogenetic analysis conducted using the mitochondrial genomes of 13 related species showed that E. aeneus clustered with other Serranidae species. This mitochondrial genome provides an important resource for addressing taxonomic issues and developing conservation strategies.

Evolutionary history of the Lake Tanganyika cichlid tribe Lamprologini (Teleostei: Perciformes) derived from mitochondrial and nuclear DNA data.

Project description:Lake Tanganyika comprises a cichlid species flock with substrate-breeding and mouthbrooding lineages. While sexual selection via mate choice on male mating color is thought to boost speciation rates in mouthbrooding cichlids, this is not the case in substrate-breeding lamprologines, which mostly form stable pairs and lack sexual dichromatism. We present a comprehensive reconstruction of the evolution of the cichlid tribe Lamprologini, based upon mtDNA sequences and multilocus nuclear DNA (AFLP) markers. Twelve mtDNA clades were identified, seven of which were corroborated by the AFLP tree. The radiation is likely to have started about 5.3 MYA, contemporarily with that of the mouthbrooding C-lineage, and probably triggered by the onset of deep-water conditions in Lake Tanganyika. Neither the Congo- nor the Malagarazi River species form the most ancestral branch. Several conflicts in the mtDNA phylogeny with taxonomic assignments based upon color, eco-morphology and behavior could be resolved and complemented by the AFLP analysis. Introgressive hybridization upon secondary contact seems to be the most likely cause for paraphyly of taxa due to mtDNA capture in species involving brood-care helpers, while accidental hybridization best explains the para- or polyphyly of several gastropod shell breeders. Taxonomic error or paraphyly due to the survival of ancestral lineages appear responsible for inconsistencies in the genera Lamprologus and Neolamprologus.

Seven fish complete mitochondrial genomes of the Gastromyzontidae in Southern China (Teleostei: Cypriniformes).

Project description:Family of Gastromyzontidae originates from China and Southeast Asia, which is widely distributed in the southern part of the Yangtze River. In this study, we sequenced seven fish complete mitogenomes from three of all 18 genera in the Gastromyzontidae on the Illumina HiSeq platform. Lengths of seven complete mitochondrial genome sequences varied from 16,554 to 16,574 bp, with an AT bias of 53.6-54.9%. Maximum-likelihood phylogenetic tree was reconstructed using the connected protein sequences of 13 protein-coding genes of 34 species of fish. The phylogeny revealed that the genera Gastromyzon, Sewellia, and Erromyzon were monophyletic, and other genera Beaufortia, Vanmanenia, Formosania, and Pseudogastromyzon were paraphyletic or polyphyletic. Phylogeny corrected the taxonomic status of Metahomaloptera omeiensis, which should be categorized under the family of Gastromyzontidae rather than Balitoridae, denoting the significance of this study to the overall fisheries research.

Complete mitochondrial genome of Mekong fighting fish, Betta smaragdina (Teleostei: Osphronemidae).

Project description:Mekong fighting fish (Betta smaragdina) are found in Northeast Thailand. A complete mitochondrial genome (mitogenome) of B. smaragdina was assembled and annotated. Mitogenome sequences were 16,372 bp in length, with slight AT bias (59.8%), containing 37 genes with identical order to most teleost mitogenomes. Phylogenetic analysis of B. smaragdina showed closer relationship with B. splendens and B. mahachaiensis as the bubble-nesting group, compared to the mouthbrooder group (B. apollon, B. simplex, and B. pi). Results will allow the creation of a reference annotated genome that can be utilized to sustain biodiversity and eco-management of betta bioresources to improve conservation programs.

The complete mitochondrial genome of Perciformes fish (Brama dussumieri) from South China Sea.

Project description:Brama dussumieri is one of the members of the family Bramidae and is widely distributed in the North Pacific Ocean. In this study, we described the complete mitochondrial genome of B. dussumieri. The genome is 16,996bp in length, encoding the standard set of 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes, with circular organization. The overall base composition of the whole mitochondrial genome was A (26.21%), T (25.65%), G (16.83%) and C (31.31%) with an AT bias of 51.86%. The ATG initiation codons are used in all protein-coding genes except COX1, and the stop codons of all the 13 protein-coding genes were complete.

Project description:We determined complete nucleotide sequences of the mitochondrial genome of two individuals of the Red-spotted grouper, Epinephelus akaara (Perciformes, Serranidae), caught in South Korea. The mitochondrial genome had 16,795 base pairs (bp) and 13 protein-coding genes, 2 ribosomal RNAs, 22 transfer RNAs, and a noncoding control region. The two mt genomes were highly homologous (99.71% similarity). The two mt genomes of E. akaara analyzed in this study were found in Clade I with those of E. awoara, E. fasciatomaculosus, E. sexfasciatus, E. diacanthus, E. sticus, and E. morio. Here, we reported the complete mt genome sequence of E. akaara, suggesting that this may use in phylogenetic studies of Epinephelus.

The complete mitochondrial genome of the surgeon fish Acanthurus lineatus Linnaeus 1758 (Perciformes: Acanthuridae).

Project description:Acanthurid fishes are highly ornamental coral reef fishes, commonly called as surgeon fishes. In this study, the complete mitochondrial genome of Acanthurus lineatus was determined (GenBank accession no EU273284). The genome was circular, double-stranded molecules of 16,532 bp length encoded with 37 mitochondrial genes. It contained 13 protein-coding genes, 22tRNA genes, 2 rRNA genes and 852 bp long control region. The entire nucleotide composition was 29.84% A, 28.07% C, 26.60% T and 15.49% G with an A + T content of 56.44%. Phylogenetic relationship of A. lineatus among the closely related species of Perciformes was studied based on H-strand protein-coding genes using the maximum parsimony method.

Complete sequence and characterization of the paradise fish Macropodus erythropterus (Perciformes: Macropodusinae) mitochondrial genome.

Project description:Macropodus erythropterus is a small well-known aquarium fish. In the present study, the complete mitochondrial DNA (mtDNA) sequences of M. erythropterus were first determined. The mtDNA of M. erythropterus (GenBank accession no. KU215670) was a circular molecule of 16 495 bp in length with two ribosome RNA (rRNA) genes, 13 protein-coding genes, 22 transfer RNA genes, an L-strand replication origin and a control region (CR). The entire mitogenome nucleotide acid was 15.71% for G, 29.66% for A, 28.37% for T and 26.26% for C with an A + T content of 58.03%. And the A + T contents of 12S rRNA, 16S rRNA and CR were 55.63%, 57.66% and 66.79%, respectively. This study provides basic molecular data for studying the conservation biology, phylogenetic and evolutionary analysis of Macropodusinae fishes.
