The complete plastid genome of a medicinal tree Lindera chienii Cheng 1934 (Lauraceae: Laureae).

ABSTRACT: Lindera chienii Cheng 1934 is an important medicine plant. The first complete plastid genome sequence of L. chienii was assembled and analyzed in this study. The plastid genome is 152,744 bp in length with a GC content of 39.15%, contains a large single-copy region of 93,767 bp and a small single-copy region of 18,843 bp, which were separated by a pair of inverted repeat regions of 20,067 bp. A total of 128 genes were detected in the plastid genome, including eight ribosomal RNA genes, 36 transfer RNA genes, and 81 protein-coding genes. The phylogenomic analysis based on plastid genomes supports the close relationships among Lindera chienii, L. megaphylla and Litsea acutivena.

Project description:Lindera pulcherrima var. hemsleyana is an evergreen tree of the genus Lindera with important medicinal value. The complete chloroplast genome of L. pulcherrima var. hemsleyana is 152,710 bp in length, containing a LSC region of 93,751 bp, a SSC region of 18,813 bp, and a pair of inverted repeats (IRA and IRB) of 20,073 bp each. The genome encoded 128 genes, including 83 protein-coding genes, 8 ribosomal RNA genes, 36 transfer RNA genes, and one pseudogene (ycf1). Most of these genes occurred in a single copy, whereas 15 genes occurred in double copies, including all rRNA, 6 tRNA, and 5 protein-coding genes. The GC content of the whole genome, LSC, SSC, and IR regions is 39.2%, 38.0%, 33.9%, and 44.4%, respectively. A total of 90 SSRs were discovered, the numbers of mono-, di-, tri-, tetra-, penta-, and hexa-nucleotides SSRs were 66, 10, 4, 8, 1, and 1, respectively. Phylogenetic analysis of cp genomes from 24 species of Lauraceae revealed that cp genomes of L. pulcherrima var. hemsleyana, L. pulcherrima var. attenuata, and L. pulcherrima formed a monophyletic clade with 100% bootstrap value.

The complete chloroplast genome sequence of Lindera fragrans (Lauraceae): genome structure and phylogenetic analysis.

Project description:Lindera fragrans, naturally distributed in southern China, is economic and ecological tree. Its leaves are one of the primary raw materials for processing Hawk tea. Here, we assembled the complete chloroplast genome of L. fragrans using Illumina pair-end sequencing. The chloroplast genome size was 152,739 base pairs (bp) with 39% GC content, containing a pair of inverted repeats (IRA/B) of 20,067 bp, separated by a large- and a small single-copy region (LSC/SSC) of 93,711 bp and 18,894 bp, respectively. The genome encoded 126 genes, including 82 protein-coding, 36 transfer RNA (tRNA), and eight ribosomal RNA (rRNA) genes. Phylogenetic analysis based on chloroplast genome sequences of 22 species suggested that L. fragrans was closely related to species of Lindera genus than other genera in Lauraceae. These results can be a valuable genome resource for further genetics and molecular biology studies.

The plastid genome of a tropical tree Alseodaphne petiolaris (Lauraceae).

Project description:Alseodaphne petiolaris Hook.f. is a valuable timber tree of the genus Alseodaphne Nees in the family Lauraceae. To better determine its phylogenetic location with respect to the other Alseodaphne species, the complete plastid genome of A. petiolaris was sequenced. The whole plastome is 152,986 bp in length, consisting of a pair of inverted repeat (IR) regions of 20,108 bp, one large single copy (LSC) region of 93,863 bp, and one small single copy (SSC) region of 18,907 bp. The overall GC content of the whole plastome is 39.1%. Further, maximum-likelihood phylogenetic analyse was conducted using 15 complete plastomes of the Lauraceae, which support the close relationship between A. petiolaris and the species of Machilus and Phoebe.

Characterization of the complete chloroplast genome of Salix chienii W.C. Cheng (Salicaceae) from Southern China.

Project description:Salix chienii W.C. Cheng (Salicaceae) is a dioecious small tree with high economic and medicinal value. In this study, we reported the complete chloroplast DNA (cpDNA) of S. chienii by employing HiSeq sequencing and de novo assembly. The chloroplast genome of S. chienii is 155,672 bp in length, with a 36.60% GC content; it contains one large single copy (LSC), one small single copy (SSC) and two inverted repeat (IR) regions with lengths of 84,494, 16,330, and 27,424 bp, respectively. A total of 132 genes were predicted, including 85 protein-coding genes, 37 tRNA genes, 8 rRNA genes and 2 pseudogenes. A maximum-likelihood phylogenetic tree showed that S. chienii is closely related to S. wilsonii and S. triandra.

Complete plastid genome sequence of Neolitsea aciculata (Laurales: Lauraceae), an evergreen broad-leaved tree endemic to East Asia.

Project description:In this study, we sequenced the complete plastid genome (plastome) of Neolitsea aciculata, an evergreen broad-leaved tree endemic to East Asia, a woody component of East Asian warm-temperate and subtropical forests across China, Korea, and Japan. The plastome of N. aciculata is assembled as a single contig (152,722 bp). A large and a small single copy (93,785 and 18,795 bp, respectively) of the genome are separated by a pair of inverted repeats (20,071 bp). The genome consists of 126 genes, including 80 protein-coding, eight ribosomal RNA, and 36 transfer RNA genes. Two genes in the IR region (ycf1 and ycf2) are pseudogenized. Our phylogenetic analysis revealed the phylogenetic position of N. aciculata in a highly supported clade of the genus Neolitsea along with other two congeners, N. pallens and N. sericea.

The complete plastid genome sequence of Gleditsia sinensis, an ancient medicinal tree in China.

Project description:Gleditsia sinensis Lam. (Leguminosae) is an ancient medicinal tree in China. In this study, we first characterized the whole plastid genome sequence using the illumination sequencing technology. The length of the plastid genome was 163,151 bp, including the large single copy (LSC) region of 91,515 bp, the small single copy (SSC) region of 19,250 bp, and two reversed duplicate regions (IR) of each 26,193 bp. The genome of G. sinensis contains 130 genes, including 85 protein-coding genes, 37 transfer RNA (tRNA) and 8 ribosomal RNA (rRNA). Phylogenetic analysis showed that G. sinensis was placed as a sister to the congeneric G. japonica.

Presently, the complete chloroplast (cp) genome of this species was sequenced, assembled, and annotated. It is 152,818 bp in length and encodes 85 protein-coding genes, 36 transfer RNA (tRNA) genes and eight ribosomal RNA (rRNA) genes. The phylogenetic analysis indicated intraspecific varieties within L. praecox species collected in China and Japan. This chloroplast genome sequencing offers genetic background for resources conservation and phylogenetic studies.

Characterization of two complete chloroplast genomes of Lindera megaphylla (Lauraceae).

Project description:Lindera megaphylla (Lauraceae) is an ecologically important and dominant evergreen broad-leaf tree species in the warm-temperate and subtropical zone of China. In this study, we sequenced and assembled two complete genomes of L. megaphylla (LM01 and LM02) based on the next-generation sequencing data. The two complete chloroplasts of L. megaphylla are 152,741 bp in length, including two same length inverted repeats of 20,067 and 20,068 bp, a small single copy of 18,882 and 18,914 bp and a large single copy of 93,726 and 93,691 bp for LM01 and LM02 respectively. They all contain 84 protein-coding, 36 tRNA and eight rRNA genes. The phylogenetic analysis based on chloroplast genomes indicates that L. megaphylla is closely related to another Lindera and Litsea species.

The complete plastid genome of Chinese cinnamon, Cinnamomum aromaticum Nees (Lauraceae).

Project description:Cinnamomum aromaticum has long been recognized and cultivated in tropical and subtropical Asia for their aromatic bark to produce cinnamon. We reported for the first time the complete plastid genome of C. aromaticum and reconstructed its phylogenetic position. The complete plastid genome is 152,754 bp in length with a quadripartite organization: a large single copy (LSC) region of 93,706 bp and a small single copy (SSC) region of 18,916 bp. Each of the two inverted repeat regions (IRa and IRb) is 20,066 bp. We recovered 128 functional genes, including 84 protein-coding genes, 36 tRNA genes and 8 rRNA genes. The phylogenetic analysis suggested that C. aromaticum and two samples of C. camphora forms a strongly supported clade, which is sister to another cinnamon species of C. verum native to Sri Lanka with strong ultrafast bootstrap support.
