Agricultural SandboxNL: A national-scale database of parcel-level processed Sentinel-1 SAR data.

ABSTRACT: Synthetic Aperture Radar (SAR) data handling, processing, and interpretation are barriers preventing a rapid uptake of SAR data by application specialists and non-expert domain users in the field of agricultural monitoring. To improve the accessibility of Sentinel-1 data, we have generated a reduced-volume, multi-year Sentinel-1 SAR database. It includes mean and standard deviation of VV, VH and VH/VV backscatter, pixel counts, geometry, crop type, local incidence angle and azimuth angle at parcel-level. The database uses around 3100 Sentinel-1 images (5 TB) to produce a 12 GB time series database for approximately 770,000 crop parcels over the Netherlands for a period of three years. The database can be queried by Sentinel-1 system parameters (e.g. relative orbit) or user application-specific parameters (e.g. crop type, spatial extent, time period) for parcel level assessment. The database can be used to accelerate the development of new tools, applications and methodologies for agricultural and water related applications, such as parcel-level crop bio-geophysical parameter estimation, inter-annual variability analysis, drought monitoring, grassland monitoring and agricultural management decision-support.

Project description:The U.S. Food and Drug Administration's Sentinel System is a leading distributed data network for drug safety surveillance in the world. The National Health Insurance Research Database (NHIRD) in Taiwan was converted into the Taiwan Sentinel Data Model (TSDM) based on the Sentinel Common Data Model (SCDM) version 6.0.2. The goal of this study was to investigate the feasibility of applying the same study designs, analytic choices, and analytic tools as used by the U.S. Sentinel System to examine the same drug-outcome associations in the TSDM-formatted NHIRD. Four known drug-outcome associations previously examined by the U.S. Sentinel System were selected as the use cases: (1) use of angiotensin-converting enzyme inhibitors (ACEIs) and risk of angioedema, (2) use of warfarin and risk of gastrointestinal bleeding, (3) use of oral clindamycin and risk of Clostridioides difficile infection (CDI), and (4) use of glyburide and risk of serious hypoglycemia. We followed the same study designs and analytic choices used by the U.S. Sentinel System and applied the Sentinel Routine Querying Tools to answer the same study questions within the TSDM-formatted NHIRD. The results showed that ACEIs were associated with a non-significant increase in risk of angioedema compared to beta-blockers (hazard ratio [HR]: 1.21; 95% confidence interval [CI]: 0.89-1.64); warfarin was associated with a higher risk of gastrointestinal bleeding compared to statins (HR: 1.72; 1.50-1.98); glyburide was associated with an increased risk of hypoglycemia compared to glipizide (HR: 1.61, 1.30-2.00). We were unable to evaluate the association between oral clindamycin and risk of CDI due to the low event number. Our study demonstrated that it was feasible to directly apply the publicly available Sentinel Routine Querying Tools within the TSDM-formatted NHIRD. However, sources of heterogeneity other than design and analytic differences should be carefully considered when comparing the results between the two systems.

Project description:BackgroundInterferometric Synthetic Aperture Radar (InSAR) has become a promising technique for monitoring wetland water levels. However, its capability in monitoring wetland water level changes with Sentine-1 data has not yet been thoroughly investigated.MethodsIn this study, we produced a multitemporal Sentinel-1 C-band VV-polarized SAR backscatter images and generated a total of 28 interferometric coherence maps for marsh wetlands of China's Momoge National Nature Reserve to investigate the interferometric coherence level of Sentinel-1 C-VV data as a function of perpendicular and temporal baseline, water depth, and SAR backscattering intensity. We also selected six interferogram pairs acquired within 24 days for quantitative analysis of the accuracy of water level changes monitored by Sentinel-1 InSAR. The accuracy of water level changes determined through the Sentinel-1 InSAR technique was calibrated by the values of six field water level loggers.ResultsOur study showed that (1) the coherence was mainly dependent on the temporal baseline and was little affected by the perpendicular baseline for Sentinel-1 C-VV data in marsh wetlands; (2) in the early stage of a growing season, a clear negative correlation was found between Sentinel-1 coherence and water depth; (3) there was an almost linear negative correlation between Sentinel-1 C-VV coherence and backscatter for the marsh wetlands; (4) once the coherence exceeds a threshold of 0.3, the stage during the growing season, rather than the coherence, appeared to be the primary factor determining the quality of the interferogram for the marsh wetlands, even though the quality of the interferogram largely depends on the coherence; (5) the results of water level changes from InSAR processing show no agreement with in-situ measurements during most growth stages. Based on the findings, we can conclude that although the interferometric coherence of the Sentinel-1 C-VV data is high enough, the data is generally unsuitable for monitoring water level changes in marsh wetlands of China's Momoge National Nature Reserve.

Project description:BackgroundOften missing from or uncertain in a biomedical data warehouse (BDW), vital status after discharge is central to the value of a BDW in medical research. The French National Mortality Database (FNMD) offers open-source nominative records of every death. Matching large-scale BDWs records with the FNMD combines multiple challenges: absence of unique common identifiers between the 2 databases, names changing over life, clerical errors, and the exponential growth of the number of comparisons to compute.ObjectiveWe aimed to develop a new algorithm for matching BDW records to the FNMD and evaluated its performance.MethodsWe developed a deterministic algorithm based on advanced data cleaning and knowledge of the naming system and the Damerau-Levenshtein distance (DLD). The algorithm's performance was independently assessed using BDW data of 3 university hospitals: Lille, Nantes, and Rennes. Specificity was evaluated with living patients on January 1, 2016 (ie, patients with at least 1 hospital encounter before and after this date). Sensitivity was evaluated with patients recorded as deceased between January 1, 2001, and December 31, 2020. The DLD-based algorithm was compared to a direct matching algorithm with minimal data cleaning as a reference.ResultsAll centers combined, sensitivity was 11% higher for the DLD-based algorithm (93.3%, 95% CI 92.8-93.9) than for the direct algorithm (82.7%, 95% CI 81.8-83.6; P<.001). Sensitivity was superior for men at 2 centers (Nantes: 87%, 95% CI 85.1-89 vs 83.6%, 95% CI 81.4-85.8; P=.006; Rennes: 98.6%, 95% CI 98.1-99.2 vs 96%, 95% CI 94.9-97.1; P<.001) and for patients born in France at all centers (Nantes: 85.8%, 95% CI 84.3-87.3 vs 74.9%, 95% CI 72.8-77.0; P<.001). The DLD-based algorithm revealed significant differences in sensitivity among centers (Nantes, 85.3% vs Lille and Rennes, 97.3%, P<.001). Specificity was >98% in all subgroups. Our algorithm matched tens of millions of death records from BDWs, with parallel computing capabilities and low RAM requirements. We used the Inseehop open-source R script for this measurement.ConclusionsOverall, sensitivity/recall was 11% higher using the DLD-based algorithm than that using the direct algorithm. This shows the importance of advanced data cleaning and knowledge of a naming system through DLD use. Statistically significant differences in sensitivity between groups could be found and must be considered when performing an analysis to avoid differential biases. Our algorithm, originally conceived for linking a BDW with the FNMD, can be used to match any large-scale databases. While matching operations using names are considered sensitive computational operations, the Inseehop package released here is easy to run on premises, thereby facilitating compliance with cybersecurity local framework. The use of an advanced deterministic matching algorithm such as the DLD-based algorithm is an insightful example of combining open-source external data to improve the usage value of BDWs.
