The complete mitochondrial genome of Sinularia humilis van Ofwegen, 2008 (Octocorallia: Alcyonacea).

ABSTRACT: In this study, the complete mitochondrial genome (mitogenome) of Sinularia humilis van Ofwegen, 2008 was determined using next-generation sequencing (NGS) method. The mitogenome of S. humilis is 18,743 bp in length, containing 14 protein-coding genes (PCGs), two ribosomal RNAs (rRNA) and one tRNA (tRNA-Met), which has same gene order with other species of Sinularia. ATG was determined as start codon in all 14 PCGs. Eight TAG, five TAA, and one incomplete codons (T-) were found as stop codon. Phylogenetic analysis of the small number of available mitogenomes showed that S. humilis is closely related to Sinularia ceramensis and Sinularia peculiaris.

The mitogenome of S. acuta was 18,730 bp in length and consisted of 14 protein-coding genes (PCGs), two ribosomal RNA genes (rRNA), and only one transfer RNA gene (tRNA-Met). The base composition was 30.18% A, 16.46% C, 19.35% G, and 34.00% T, with a total A + T content of 64.19%. The phylogenetic analysis demonstrated a close evolutionary relationship among Sinularia acuta, Sinularia penghuensis, and Sinularia maxima.

The base composition is 30.18% A, 16.47% C, 19.35% G, and 33.99% T, with an A + T content of 64.18%. With regard to the phylogenetic analysis, members of genus Sinularia were clustered in different clades.

Project description:The complete mitochondrial genome of Sinularia penghuensis was sequenced and analyzed using next-generation sequencing. The present mitochondrial genome was 18730 bp in length, containing 14 protein-coding genes (PCGs) (cox1-cox3.nad1-nad6, nad4L, atp6, atp8, cytb, and MutS), two ribosomal RNA genes (rRNAs) (12S and 16S), and one transfer RNA gene (Met-tRNA). The phylogenetic analysis of family Alcyoniidae revealed that S. penghuensis and Sinularia maxima cluster together. Five species in Sinularia reveals high identity in mitogenome sequences that the lowest variable sites (SNPs) were found between S. penghuensis and S. maxima.

Project description:We report the first complete Stoloniferamitochondrial genome.Carijoa riisei(Duchassaing&Michelotti, 1860) isolate CLP2_A03was collected by scuba at 32 m on the USTS Texas Clipper (27° 53.7827' N, 93° 36.2702' W). The complete mitogenome has the ancestral octocoral gene order for its 14 protein-coding genes, two rRNA genes, and one tRNA gene. It is 18,714 bp (30.7% A, 15.8% C, 18.8% G, and 34.7% T). Of the Alcyonacea mitogenomes published to date, it is most genetically similar (94% uncorrected) to Sinularia ceramensisVerseveldt, 1977 (NC_044122).

Project description:Sinularia leptoclados (Ehrenberg, 1834) is re-described. Sinularia leptoclados var. gonatodes Kolonko, 1926 is synonymized with Sinularia maxima Verseveldt, 1977. Two new species of Sinularia with digitiform lobules, leptoclados-type surface clubs and unbranched interior spindles, are described. An updated maximum likelihood tree of Sinularia species with leptoclados-type clubs (clade 5C) based on two mitochondrial genes (mtMutS, COI) and a nuclear gene (28S rDNA) is presented.

The complete mitochondrial genome of Plumarella spinosa (Octocorallia: Calcaxonia: Primnoidae) from South Korea.

Project description:Plumarella spinosa (Anthozoa: Octocorallia: Primnoidae) is an endangered marine soft coral species discovered on a 50-100 m deep reefs in South Korea. We analyzed the mitochondrial genome sequence of this species. The genome size was 19,037 bp in length consisting of 14 protein coding genes (PCGs), two rRNA genes and a tRNA gene. Our phylogenetic analysis for this species with 33 Octocorallia species reconstructed based on the nucleotide sequences of 14 PCGs showed that P. spinosa was placed as a sister to Narella hawainensis and Primnoidae formed a monophyletic group.

Rhodolitica on rhodoliths: a new stoloniferan genus (Anthozoa, Octocorallia, Alcyonacea).

Project description:Rhodolitica occulta gen. nov. et sp. nov. (Clavulariidae) is described from Cocos Island National Park, Pacific Ocean, Costa Rica. The species was found at various islets and rocky outcrops around the island, 20-55 m in depth. The genus is characterised by tubular, single, erect anthosteles interconnected by thin basal ribbon-like stolons on the surfaces of living rhodoliths. The anthosteles are devoid of fused sclerites, which are only present in the stolons. Coenenchymal sclerites are mostly spindles of various shapes, with a characteristic cylindrical warty type in the outer layer, crosses and radiates. Anthocodiae are armed with points, lacking collarets. Colonies and sclerites are red. Using an integrative taxonomic approach, we separate the new genus from similar genera through both morphological comparison and a molecular phylogenetic analysis. This research is a contribution to the knowledge of the octocoral biodiversity in Cocos Island and marine biodiversity in the eastern tropical Pacific.

Melithaeidae of Japan (Octocorallia, Alcyonacea) re-examined with descriptions of 11 new species.

Project description:Japanese melithaeid type material is re-examined and re-described. The sclerites of the different species are depicted using Scanning Electron Microscopy. All Japanese species of the family Melithaeidae treated here belong to the genus Melithaea and are endemic to Japanese waters. Old museum material and newly collected specimens from Japanese waters are identified after comparison with this type material. Acabaria modesta var. abyssicola is regarded a separate species, here named Melithaea abyssicola (Kükenthal, 1909). In addition, 11 new species are described: Melithaea boninensis sp. n., Melithaea doederleini sp. n., Melithaea isonoi sp. n., Melithaea keramaensis sp. n., Melithaea oyeni sp. n., Melithaea ryukyukensis sp. n., Melithaea sagamiensis sp. n., Melithaea satsumaensis sp. n., Melithaea suensoni sp. n., Melithaea tanseii sp. n., and Melithaea tokaraensis sp. n.. Pleurocorallium confusum Moroff, 1902, Pleurocoralloides formosum Moroff, 1902, Melitodes flabellifera Kükenthal, 1908, and Melitodes densa Kükenthal, 1908 are synonymized with Melithaea japonica (Verrill, 1865). We have designated a neotype for Melithaea mutsu Minobe, 1929. A key to the Japanese melithaeids is presented.

The complete chloroplast genome of Cerasus humilis (Bge.) Sok.

Project description:The chloroplast (cp) genome sequence of Cerasus humilis has been characterized from Illumina pair-end sequencing. The complete cp genome was 158,082 bp in length, containing a large single-copy region (LSC) of 86,273 bp and a small single copy region (SSC) of 19,039 bp, which were separated by a pair of 26,385 bp inverted repeat regions (IRs). The genome contained 131 genes, including 86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content is 36.7%, while the corresponding values of the LSC, SSC, and IR regions are 34.6, 29.5, and 42.6%, respectively. Phylogenetic reconstruction using 59 conserved coding-protein genes clustered C. humilis within Eurosids I.
