Project description:Hydrogen atom abstraction from propargyl C-H sites of alkynes plays a critical role in determining the reactivity of alkyne molecules and understanding the formation of soot precursors. This work reports a systematic theoretical study on the reaction mechanisms and rate constants for hydrogen abstraction reactions by hydrogen and hydroxy radicals from a series of alkyne molecules with different structural propargyl C-H atoms. Geometry optimizations and frequency calculations for all species are performed at M06-2X/cc-pVTZ level of theory and the hindered internal rotations are also treated at this level. The high-level W1BD and CCSD(T)/CBS theoretical calculations are used as a benchmark for a series of DFT calculations toward the selection of accurate DFT functionals for large reaction systems in this work. Based on the quantum chemistry calculations, rate constants are computed using the canonical transition state theory with tunneling correction and the treatment of internal rotations. The effects of the structure and reaction site on the energy barriers and rate constants are examined systematically. To the best of our knowledge, this work provides the first systematic study for one of the key initiation abstraction reactions for compounds containing propargyl hydrogen atoms.

Project description:Some oxidoreductase enzymes use redox-active tyrosine, tryptophan, cysteine, and/or glycine residues as one-electron, high-potential redox (radical) cofactors. Amino-acid radical cofactors typically perform one of four tasks-they work in concert with a metallocofactor to carry out a multielectron redox process, serve as storage sites for oxidizing equivalents, activate the substrate molecules, or move oxidizing equivalents over long distances. It is challenging to experimentally resolve the thermodynamic and kinetic redox properties of a single-amino-acid residue. The inherently reactive and highly oxidizing properties of amino-acid radicals increase the experimental barriers further still. This review describes a family of stable and well-structured model proteins that was made specifically to study tyrosine and tryptophan oxidation-reduction. The so-called α3X model protein system was combined with very-high-potential protein film voltammetry, transient absorption spectroscopy, and theoretical methods to gain a comprehensive description of the thermodynamic and kinetic properties of protein tyrosine and tryptophan radicals.

Project description:Myoglobin (Mb)-mediated oxygen (O2) delivery and dissolved O2 in the cytosol are two major sources that support oxidative phosphorylation. During intense exercise, lactate (LAC) production is elevated in skeletal muscles as a consequence of insufficient intracellular O2 supply. The latter results in diminished mitochondrial oxidative metabolism and an increased reliance on nonoxidative pathways to generate ATP. Whether or not metabolites from these pathways impact Mb-O2 associations remains to be established. In the present study, we employed isothermal titration calorimetry, O2 kinetic studies, and UV-Vis spectroscopy to evaluate the LAC affinity toward Mb (oxy- and deoxy-Mb) and the effect of LAC on O2 release from oxy-Mb in varying pH conditions (pH 6.0-7.0). Our results show that LAC avidly binds to both oxy- and deoxy-Mb (only at acidic pH for the latter). Similarly, in the presence of LAC, increased release of O2 from oxy-Mb was detected. This suggests that with LAC binding to Mb, the structural conformation of the protein (near the heme center) might be altered, which concomitantly triggers the release of O2. Taken together, these novel findings support a mechanism where LAC acts as a regulator of O2 management in Mb-rich tissues and/or influences the putative signaling roles for oxy- and deoxy-Mb, especially under conditions of LAC accumulation and lactic acidosis.

Project description:Myoglobin (Mb), besides its roles as an oxygen (O2) carrier/storage protein and nitric oxide NO scavenger/producer, may participate in lipid trafficking and metabolite binding. Our recent findings have shown that O2 is released from oxy-Mb upon interaction with lactate (LAC, anerobic glycolysis end-product). Since pyruvate (PYR) is structurally similar and metabolically related to LAC, we investigated the effects of PYR (aerobic glycolysis end-product) on Mb using isothermal titration calorimetry, circular dichroism, and O2-kinetic studies to evaluate PYR affinity toward Mb and to compare the effects of PYR and LAC on O2 release kinetics of oxy-Mb. Similar to LAC, PYR interacts with both oxy- and deoxy-Mb with a 1:1 stoichiometry. Time-resolved circular dichroism spectra revealed that there are no major conformational changes in the secondary structures of oxy- or deoxy-Mb during interactions with PYR or LAC. However, we found contrasting results with respect to binding affinities and substrate preference, where PYR has higher affinity toward deoxy-Mb when compared with LAC (which prefers oxy-Mb). Furthermore, PYR interaction with oxy-Mb releases a significantly lower amount of O2 than LAC. Taken together, our findings support the hypothesis that glycolytic end-products play a distinctive role in the Mb-rich tissues by serving as novel regulators of O2 availability, and/or by impacting other activities related to oxy-/deoxy-Mb toggling in resting vs. exercised or metabolically activated conditions.

Project description:The kinetics and thermochemistry of the pent-1-en-3-yl radical reaction with molecular oxygen (CH2CHCHCH2CH3 + O2) has been studied by both experimental and computational methods. The bimolecular rate coefficient of the reaction was measured as a function of temperature (198-370 K) and pressure (0.2-4.5 Torr) using laser photolysis-photoionization mass-spectrometry. Quantum chemical calculations were used to explore the potential energy surface of the reaction, after which Rice-Ramsperger-Kassel-Marcus theory/master equation simulations were performed to investigate the reaction. The experimental data were used to adjust key parameters, such as well depths, in the master equation model within methodological uncertainties. The master equation simulations suggest that the formation rates of the two potential RO2 adducts are equal and that the reaction to QOOH is slower than for saturated hydrocarbons. The initial addition reaction, CH2CHCHCH2CH3 + O2, is found to be barrierless when accounting for multireference effects. This is in agreement with the current experimental data, as well as with past experimental data for the allyl + O2 reaction. Finally, we conducted numerical simulations of the pent-1-en-3-yl + O2 reaction system and observed significant amounts of penta-1,3-diene being formed under engine-relevant conditions.

Project description:The existence of pre- and post-reaction complexes has been proposed to influence hydrogen abstraction reaction kinetics, but the significance still remains controversial. A theoretical study is presented to discuss the effects of complexes on hydrogen abstraction from 2-butanone by OH radicals based on the detailed PESs at the DLPNO-CCSD(T)/aug-cc-pVTZ//M06-2x-D3/may-cc-pVTZ level with five pre-reaction complexes at the entrance of the channels and four post-reaction complexes at the exit. The hydrogen bond interactions, steric effects, and contributions to the bonding orbital of the OH radical species and 2-butanone species in the complex structures were visualized and investigated by wavefunction analyses. Three kinds of mechanisms-the general bimolecular reaction, the reaction with the complexes considered, and the well-skipping reaction-were compared based on high-pressure-limit rate constants, predicted branching ratios, and fractional populations of reactants and products in the temperature range of 250-2000 K. The existence of complexes was proved to be crucial in the kinetics and mechanisms of the hydrogen abstraction from 2-butanone molecules by OH radicals.

Project description:The electrochemical oxygen reduction reaction is vital for applications such as fuel cells, metal air batteries and for oxygen gas sensing. Oxygen undergoes a 1-electron reduction process in dry ionic liquids (ILs) to form the electrogenerated superoxide ion that is solvated and stabilized by IL cations. In this work, the oxygen/superoxide (O2/O2 •-) redox couple has been used to understand the effect of mixing ILs with different cations in the context of developing designer electrolytes for oxygen sensing, by employing cyclic voltammetry at both gold and platinum electrodes. Different cations with a range of sizes, geometries and aromatic/aliphatic character were studied with a common bis(trifluoromethylsulfonyl)imide ([NTf2]-) anion. Diethylmethylsulfonium ([S2,2,1]+), N-butyl-N-methylpyrrolidinum ([C4mpyrr]+) and tetradecyltrihexylphosphonium ([P14,6,6,6]+) cations were mixed with a common 1-butyl-3-methylimidazolium ([C4mim]+) cation at mole fractions (x) of [C4mim]+ of 0, 0.2, 0.4, 0.6, 0.8, and 1. Both the redox kinetics and thermodynamics were found to be highly dependent on the cation structure and the electrode material used. Large deviations from "ideal" mixtures were observed for mixtures of [C4mim][NTf2] with [C4mpyrr][NTf2] on gold electrodes, suggesting a much higher amount of [C4mim]+ ions near the electrode surface despite the large excess of [C4mpyrr]+ in the bulk. The electrical double layer structure was probed for a mixture of [C4mim]0.2[C4mpyrr]0.8[NTf2] using atomic force microscopy measurements on Au, revealing that the first layer was more like [C4mim][NTf2] than [C4mpyrr][NTf2]. Unusually fast kinetics for O2/O2 •- in mixtures of [C4mim]+ with [P14,6,6,6]+ were also observed in the electrochemistry results, which warrants further follow-up studies to elucidate this promising behavior. Overall, it is important to understand the effect on the kinetic and thermodynamic properties of electrochemical reactions when mixing solvents, to aid in the creation of designer electrolytes with favorable properties for their intended application.

Project description:In this paper, we report on the unexplored reaction mechanisms of bimolecular homolytic substitution (SH2) between GeH3 radicals and the nitrogen atom of NF3. The SH2 reactions are studied both experimentally and theoretically with ab initio and density functional theory (DFT) calculations. The experimental results of X-ray irradiation of mixtures of GeH4 and NF3 show the formation of GeH3-NF2 and GeH3-F. The trend of product yields as a function of the increase in GeH4 partial pressure in the irradiated mixtures evidences the predominant role of GeH3 radicals. Particularly, the SH2 mechanism can be hypothesized for the reaction between GeH3 radicals and NF3 molecules leading to GeH3-NF2. This mechanism is further confirmed by the increase in GeH3-NF2 yield observed if O2 is added, as a radical scavenger, to the reaction mixture. In agreement with the experimental data, from the calculations performed at the CCSD(T) and G3B3 levels of theory, we observe that the GeH3-NF2 product actually occurs from a bimolecular homolytic substitution by the GeH3 radical, which attacks the N atom of NF3, and this reaction is in competition with the fluorine abstraction reaction leading to GeH3F, even if other mechanisms may be involved in the formation of this product.

Project description:Using renewable electricity to synthesize ammonia from nitrogen paves a sustainable route to making value-added chemicals but yet requires further advances in electrocatalyst development and device integration. By engineering both electrocatalyst and electrolyzer to simultaneously regulate chemical kinetics and thermodynamic driving forces of the electrocatalytic nitrogen reduction reaction (ENRR), we report herein stereoconfinement-induced densely populated metal single atoms (Rh, Ru, Co) on graphdiyne (GDY) matrix (formulated as M SA/GDY) and realized a boosted ENRR activity in a pressurized reaction system. Remarkably, under the pressurized environment, the hydrogen evolution reaction of M SA/GDY was effectively suppressed and the desired ENRR activity was strongly amplificated. As a result, the pressurized ENRR activity of Rh SA/GDY at 55 atm exhibited a record-high NH3 formation rate of 74.15 μg h-1⋅cm-2, a Faraday efficiency of 20.36%, and a NH3 partial current of 0.35 mA cm-2 at -0.20 V versus reversible hydrogen electrode, which, respectively, displayed 7.3-, 4.9-, and 9.2-fold enhancements compared with those obtained under ambient conditions. Furthermore, a time-independent ammonia yield rate using purified 15N2 confirmed the concrete ammonia electroproduction. Theoretical calculations reveal that the driving force for the formation of end-on N2* on Rh SA/GDY increased by 9.62 kJ/mol under the pressurized conditions, facilitating the ENRR process. We envisage that the cooperative regulations of catalysts and electrochemical devices open up the possibilities for industrially viable electrochemical ammonia production.

Project description:In this work, we introduce hydroxyl radicals into the electrocatalytic nitrogen oxidation reaction (NOR) for the first time. Cobalt tetroxide (Co3O4) acts not only as an electrocatalyst, but also as a nanozyme (in combination with hydrogen peroxide producing ˙OH), and can be used as a high-efficiency nitrogen oxidation reaction (NOR) electrocatalyst for environmental nitrate synthesis. Co3O4 + ˙OH shows an excellent nitrogen oxidation reaction (NOR) performance among Co3O4 catalysts in 0.1 M Na2SO4 solution. At an applied potential of 1.7 V vs. RHE, the HNO3 yield of Co3O4 + ˙OH reaches 89.35 μg h-1 mgcat -1, which is up to 7 times higher than that of Co3O4 (12.8 μg h-1 mgcat -1) and the corresponding FE is 20.4%. The TOF of Co3O4 + ˙OH at 1.7 V vs. RHE reaches 0.58 h-1, which is higher than that of Co3O4 (0.083 h-1), demonstrating that free radicals greatly enhance the intrinsic activity. Density functional theory (DFT) demonstrates that ˙OH not only can drive nitrogen adsorption, but also can decrease the energy barrier (rate-determining step) of N2 to N2OH*, thus producing great NOR activity.
