Project description:A range of different genetic architectures underpin local adaptation in nature. Honey bees (Apis mellifera) in the Eastern African mountains harbour high frequencies of two chromosomal inversions that likely govern adaptation to this high elevation habitat. In the Americas, honey bees are hybrids of European and African ancestries, and adaptation to latitudinal variation in climate correlates with the proportion of these ancestries across the genome. It is unknown which, if either, of these forms of genetic variation govern adaptation in honey bees living at high elevations in the Americas. Here, we performed whole-genome sequencing of 29 honey bees from both high and low elevation populations in Colombia. Analysis of genetic ancestry indicated that both populations were predominantly of African ancestry, but the East African inversions were not detected. However, individuals in the higher elevation population had significantly higher proportions of European ancestry, likely reflecting local adaptation. Several genomic regions exhibited particularly high differentiation between highland and lowland bees, containing candidate loci for local adaptation. Genes that were highly differentiated between highland and lowland populations were enriched for functions related to reproduction and sperm competition. Furthermore, variation in levels of European ancestry across the genome was correlated between populations of honey bees in the highland population and populations at higher latitudes in South America. The results are consistent with the hypothesis that adaptation to both latitude and elevation in these hybrid honey bees are mediated by variation in ancestry at many loci across the genome.

Project description:Africanized honey bees entered California in 1994 but few accounts of their northward expansion or their frequency relative to European honey bees have been published. We used mitochondrial markers and morphometric analyses to determine the prevalence of Africanized honeybees in San Diego County and their current northward progress in California west of the Sierra Nevada crest. The northernmost African mitotypes detected were approximately 40 km south of Sacramento in California's central valley. In San Diego County, 65% of foraging honey bee workers carry African mitochondria and the estimated percentage of Africanized workers using morphological measurements is similar (61%). There was no correlation between mitotype and morphology in San Diego County suggesting Africanized bees result from bidirectional hybridization. Seventy percent of feral hives, but only 13% of managed hives, sampled in San Diego County carried the African mitotype indicating that a large fraction of foraging workers in both urban and rural San Diego County are feral. We also found a single nucleotide polymorphism at the DNA barcode locus COI that distinguishes European and African mitotypes. The utility of this marker was confirmed using 401 georeferenced honey bee sequences from the worldwide Barcode of Life Database. Future censuses can determine whether the current range of the Africanized form is stable, patterns of introgression at nuclear loci, and the environmental factors that may limit the northern range of the Africanized honey bee.

Project description:The Africanized honey bee (AHB) is a New World amalgamation of several subspecies of the western honey bee (Apis mellifera), a diverse taxon historically grouped into four major biogeographic lineages: A (African), M (Western European), C (Eastern European), and O (Middle Eastern). In 1956, accidental release of experimentally bred "Africanized" hybrids from a research apiary in Sao Paulo, Brazil initiated a hybrid species expansion that now extends from northern Argentina to northern California (U.S.A.). Here, we assess nuclear admixture and mitochondrial ancestry in 60 bees from four countries (Panamá; Costa Rica, Mexico; U.S.A) across this expansive range to assess ancestry of AHB several decades following initial introduction and test the prediction that African ancestry decreases with increasing latitude. We find that AHB nuclear genomes from Central America and Mexico have predominately African genomes (76%-89%) with smaller contributions from Western and Eastern European lineages. Similarly, nearly all honey bees from Central America and Mexico possess mitochondrial ancestry from the African lineage with few individuals having European mitochondria. In contrast, AHB from San Diego (CA) shows markedly lower African ancestry (38%) with substantial genomic contributions from all four major honey bee lineages and mitochondrial ancestry from all four clades as well. Genetic diversity measures from all New World populations equal or exceed those of ancestral populations. Interestingly, the feral honey bee population of San Diego emerges as a reservoir of diverse admixture and high genetic diversity, making it a potentially rich source of genetic material for honey bee breeding.

Project description:Oceanic islands have reduced resources and natural enemies and potentially affect life history traits of arriving organisms. Among the most spectacular invasions in the Western hemisphere is that of the Africanized honeybee. We hypothesized that in the oceanic island Puerto Rico, Africanized bees will exhibit differences from the mainland population such as for defensiveness and other linked traits. We evaluated the extent of Africanization through three typical Africanized traits: wing size, defensive behavior, and resistance to Varroa destructor mites. All sampled colonies were Africanized by maternal descent, with over 65% presence of European alleles at the S-3 nuclear locus. In two assays evaluating defense, Puerto Rican bees showed low defensiveness similar to European bees. In morphology and resistance to mites, Africanized bees from Puerto Rico are similar to other Africanized bees. In behavioral assays on mechanisms of resistance to Varroa, we directly observed that Puerto Rican Africanized bees groomed-off and bit the mites as been observed in other studies. In no other location, Africanized bees have reduced defensiveness while retaining typical traits such as wing size and mite resistance. This mosaic of traits that has resulted during the invasion of an oceanic island has implications for behavior, evolution, and agriculture.

Project description:Africanized honey bees (Apis mellifera) arrived in the western hemisphere in the 1950s and quickly spread north reaching California in the 1990s. These bees are highly defensive and somewhat more difficult to manage for commercial purposes than the European honey bees traditionally kept. The arrival of these bees and their potentially replacing European bees over much of the state is thus of great concern. After a 25 year period of little systematic sampling, a recent small scale study found Africanized honey bees in the Bay Area of California, far north of their last recorded distribution. The purpose of the present study was to expand this study by conducting more intensive sampling of bees from across northern California. We found Africanized honey bees as far north as Napa and Sacramento. We also found Africanized bees in all counties south of these counties. Africanized honey bees were particularly abundant in parts of the central valley and Monterey. This work suggests the northern spread of Africanized honey bees may not have stopped. They may still be moving north at a slow rate, although due to the long gaps in sampling it is currently impossible to tell for certain. Future work should routinely monitor the distribution of these bees to distinguish between these two possibilities.

Project description:In contrast to the western honey bee, Apis mellifera, other honey bee species have been largely neglected despite their importance and diversity. The genetic basis of the evolutionary diversification of honey bees remains largely unknown. Here, we provide a genome-wide comparison of three honey bee species, each representing one of the three subgenera of honey bees, namely the dwarf (Apis florea), giant (A. dorsata), and cavity-nesting (A. mellifera) honey bees with bumblebees as an outgroup. Our analyses resolve the phylogeny of honey bees with the dwarf honey bees diverging first. We find that evolution of increased eusocial complexity in Apis proceeds via increases in the complexity of gene regulation, which is in agreement with previous studies. However, this process seems to be related to pathways other than transcriptional control. Positive selection patterns across Apis reveal a trade-off between maintaining genome stability and generating genetic diversity, with a rapidly evolving piRNA pathway leading to genomes depleted of transposable elements, and a rapidly evolving DNA repair pathway associated with high recombination rates in all Apis species. Diversification within Apis is accompanied by positive selection in several genes whose putative functions present candidate mechanisms for lineage-specific adaptations, such as migration, immunity, and nesting behavior.

Project description:BackgroundWith the completion of a single nucleotide polymorphism (SNP) chip for honey bees, the technical basis of genomic selection is laid. However, for its application in practice, methods to estimate genomic breeding values need to be adapted to the specificities of the genetics and breeding infrastructure of this species. Drone-producing queens (DPQ) are used for mating control, and usually, they head non-phenotyped colonies that will be placed on mating stations. Breeding queens (BQ) head colonies that are intended to be phenotyped and used to produce new queens. Our aim was to evaluate different breeding program designs for the initiation of genomic selection in honey bees.MethodsStochastic simulations were conducted to evaluate the quality of the estimated breeding values. We developed a variation of the genomic relationship matrix to include genotypes of DPQ and tested different sizes of the reference population. The results were used to estimate genetic gain in the initial selection cycle of a genomic breeding program. This program was run over six years, and different numbers of genotyped queens per year were considered. Resources could be allocated to increase the reference population, or to perform genomic preselection of BQ and/or DPQ.ResultsIncluding the genotypes of 5000 phenotyped BQ increased the accuracy of predictions of breeding values by up to 173%, depending on the size of the reference population and the trait considered. To initiate a breeding program, genotyping a minimum number of 1000 queens per year is required. In this case, genetic gain was highest when genomic preselection of DPQ was coupled with the genotyping of 10-20% of the phenotyped BQ. For maximum genetic gain per used genotype, more than 2500 genotyped queens per year and preselection of all BQ and DPQ are required.ConclusionsThis study shows that the first priority in a breeding program is to genotype phenotyped BQ to obtain a sufficiently large reference population, which allows successful genomic preselection of queens. To maximize genetic gain, DPQ should be preselected, and their genotypes included in the genomic relationship matrix. We suggest, that the developed methods for genomic prediction are suitable for implementation in genomic honey bee breeding programs.

Project description:Corynebacteriumulcerans is an important zoonotic pathogen which is causing diphtheria-like disease in humans globally. In this study, the genomes of three recently isolated C. ulcerans strains, 4940, 2590 and BR-AD 2649, respectively from an asymptomatic carrier, a patient with pharyngitis and a canine host, were sequenced to investigate their virulence potential. A comparative analysis was performed including the published genome sequences of 16 other C. ulcerans isolates. C. ulcerans strains belong to two lineages; 13 strains are grouped together in lineage 1, and six strains comprise lineage 2. Consistent with the zoonotic nature of C. ulcerans infections, isolates from both the human and canine hosts clustered in both the lineages. Most of the strains possessed spaDEF and spaBC gene clusters along with the virulence genes cpp, pld, cwlH, nanH, rpfI, tspA and vsp1. The gene encoding Shiga-like toxin was only present in one strain, and 11 strains carried the tox gene encoding the diphtheria-like toxin. However, none of strains 4940, 2590 and BR-AD 2649 carried any toxin genes. These strains varied in the number of prophages in their genomes, which suggests that they play an important role in introducing diversity in C. ulcerans. The pan-genomic analyses revealed a variation in the number of membrane-associated and secreted proteins that may contribute to the variation in pathogenicity among different strains.

Project description:In natural ecosystems, parasites often infect multiple host species, particularly when hosts share habitats, facilitating host-to-host transmission and altering traditional host-parasite coevolution dynamics. This study examines the microsporidian parasite Nosema ceranae in Eastern honey bees (Apis cerana) and Western honey bees (Apis mellifera), assessing its virulence and proliferation dynamics. Using inoculation experiments, we measured bee mortality and parasite spore loads to infer virulence and proliferation. Additionally, time-series transcriptome analysis of both bees and parasites provide insights into host-pathogen interactions. The results reveal that N. ceranae produces more spores with lower mortality in A. mellifera but causes higher mortality with lower spore production in A. cerana. The parasite also suppresses host gene expression, with stronger suppression observed in A. cerana. These findings suggest that N. ceranae is adapted for low virulence and high proliferation in A. mellifera but exhibits high virulence and limited proliferation in A. cerana. This study highlights the evolution of distinct trade-offs between virulence and proliferation in a multi-host system, offering valuable insights into parasite-host dynamics and their ecological implications.
