Project description:Simultaneous EEG-fMRI is a powerful multimodal technique for imaging the brain, but its use in neurofeedback experiments has been limited by EEG noise caused by the MRI environment. Neurofeedback studies typically require analysis of EEG in real time, but EEG acquired inside the scanner is heavily contaminated with ballistocardiogram (BCG) artifact, a high-amplitude artifact locked to the cardiac cycle. Although techniques for removing BCG artifacts do exist, they are either not suited to real-time, low-latency applications, such as neurofeedback, or have limited efficacy. We propose and validate a new open-source artifact removal software called EEG-LLAMAS (Low Latency Artifact Mitigation Acquisition Software), which adapts and advances existing artifact removal techniques for low-latency experiments. We first used simulations to validate LLAMAS in data with known ground truth. We found that LLAMAS performed better than the best publicly-available real-time BCG removal technique, optimal basis sets (OBS), in terms of its ability to recover EEG waveforms, power spectra, and slow wave phase. To determine whether LLAMAS would be effective in practice, we then used it to conduct real-time EEG-fMRI recordings in healthy adults, using a steady state visual evoked potential (SSVEP) task. We found that LLAMAS was able to recover the SSVEP in real time, and recovered the power spectra collected outside the scanner better than OBS. We also measured the latency of LLAMAS during live recordings, and found that it introduced a lag of less than 50 ms on average. The low latency of LLAMAS, coupled with its improved artifact reduction, can thus be effectively used for EEG-fMRI neurofeedback. A limitation of the method is its use of a reference layer, a piece of EEG equipment which is not commercially available, but can be assembled in-house. This platform enables closed-loop experiments which previously would have been prohibitively difficult, such as those that target short-duration EEG events, and is shared openly with the neuroscience community.

Project description:Objective.Simultaneous electroencephalography-functional magnetic resonance imaging (EEG-fMRI) recordings offer a high spatiotemporal resolution approach to study human brain and understand the underlying mechanisms mediating cognitive and behavioral processes. However, the high susceptibility of EEG to MRI-induced artifacts hinders a broad adaptation of this approach. More specifically, EEG data collected during fMRI acquisition are contaminated with MRI gradients and ballistocardiogram artifacts, in addition to artifacts of physiological origin. There have been several attempts for reducing these artifacts with manual and time-consuming pre-processing, which may result in biasing EEG data due to variations in selecting steps order, parameters, and classification of artifactual independent components. Thus, there is a strong urge to develop a fully automatic and comprehensive pipeline for reducing all major EEG artifacts. In this work, we introduced an open-access toolbox with a fully automatic pipeline for reducing artifacts from EEG data collected simultaneously with fMRI (refer to APPEAR).Approach.The pipeline integrates average template subtraction and independent component analysis to suppress both MRI-related and physiological artifacts. To validate our results, we tested APPEAR on EEG data recorded from healthy control subjects during resting-state (n= 48) and task-based (i.e. event-related-potentials (ERPs);n= 8) paradigms. The chosen gold standard is an expert manual review of the EEG database.Main results.We compared manually and automated corrected EEG data during resting-state using frequency analysis and continuous wavelet transformation and found no significant differences between the two corrections. A comparison between ERP data recorded during a so-called stop-signal task (e.g. amplitude measures and signal-to-noise ratio) also showed no differences between the manually and fully automatic fMRI-EEG-corrected data.Significance.APPEAR offers the first comprehensive open-source toolbox that can speed up advancement of EEG analysis and enhance replication by avoiding experimenters' preferences while allowing for processing large EEG-fMRI cohorts composed of hundreds of subjects with manageable researcher time and effort.

Project description:ObjectiveThe concurrent recording of electroencephalography (EEG) and functional magnetic resonance imaging (fMRI) is a technique that has received much attention due to its potential for combined high temporal and spatial resolution. However, the ballistocardiogram (BCG), a large-amplitude artifact caused by cardiac induced movement contaminates the EEG during EEG-fMRI recordings. Removal of BCG in software has generally made use of linear decompositions of the corrupted EEG. This is not ideal as the BCG signal propagates in a manner which is non-linearly dependent on the electrocardiogram (ECG). In this paper, we present a novel method for BCG artifact suppression using recurrent neural networks (RNNs).MethodsEEG signals were recovered by training RNNs on the nonlinear mappings between ECG and the BCG corrupted EEG. We evaluated our model's performance against the commonly used Optimal Basis Set (OBS) method at the level of individual subjects, and investigated generalization across subjects.ResultsWe show that our algorithm can generate larger average power reduction of the BCG at critical frequencies, while simultaneously improving task relevant EEG based classification.ConclusionThe presented deep learning architecture can be used to reduce BCG related artifacts in EEG-fMRI recordings.SignificanceWe present a deep learning approach that can be used to suppress the BCG artifact in EEG-fMRI without the use of additional hardware. This method may have scope to be combined with current hardware methods, operate in real-time and be used for direct modeling of the BCG.

Project description:BackgroundArtifacts contained in EEG recordings hamper both, the visual interpretation by experts as well as the algorithmic processing and analysis (e.g. for Brain-Computer Interfaces (BCI) or for Mental State Monitoring). While hand-optimized selection of source components derived from Independent Component Analysis (ICA) to clean EEG data is widespread, the field could greatly profit from automated solutions based on Machine Learning methods. Existing ICA-based removal strategies depend on explicit recordings of an individual's artifacts or have not been shown to reliably identify muscle artifacts.MethodsWe propose an automatic method for the classification of general artifactual source components. They are estimated by TDSEP, an ICA method that takes temporal correlations into account. The linear classifier is based on an optimized feature subset determined by a Linear Programming Machine (LPM). The subset is composed of features from the frequency-, the spatial- and temporal domain. A subject independent classifier was trained on 640 TDSEP components (reaction time (RT) study, n = 12) that were hand labeled by experts as artifactual or brain sources and tested on 1080 new components of RT data of the same study. Generalization was tested on new data from two studies (auditory Event Related Potential (ERP) paradigm, n = 18; motor imagery BCI paradigm, n = 80) that used data with different channel setups and from new subjects.ResultsBased on six features only, the optimized linear classifier performed on level with the inter-expert disagreement (<10% Mean Squared Error (MSE)) on the RT data. On data of the auditory ERP study, the same pre-calculated classifier generalized well and achieved 15% MSE. On data of the motor imagery paradigm, we demonstrate that the discriminant information used for BCI is preserved when removing up to 60% of the most artifactual source components.ConclusionsWe propose a universal and efficient classifier of ICA components for the subject independent removal of artifacts from EEG data. Based on linear methods, it is applicable for different electrode placements and supports the introspection of results. Trained on expert ratings of large data sets, it is not restricted to the detection of eye- and muscle artifacts. Its performance and generalization ability is demonstrated on data of different EEG studies.

Project description:Simultaneous electroencephalography-functional MRI (EEG-fMRI) is a technique that combines temporal (largely from EEG) and spatial (largely from fMRI) indicators of brain dynamics. It is useful for understanding neuronal activity during many different event types, including spontaneous epileptic discharges, the activity of sleep stages, and activity evoked by external stimuli and decision-making tasks. However, EEG recorded during fMRI is subject to imaging, pulse, environment and motion artifact, causing noise many times greater than the neuronal signals of interest. Therefore, artifact removal methods are essential to ensure that artifacts are accurately removed, and EEG of interest is retained. This paper presents a systematic review of methods for artifact reduction in simultaneous EEG-fMRI from literature published since 1998, and an additional systematic review of EEG-fMRI studies published since 2016. The aim of the first review is to distill the literature into clear guidelines for use of simultaneous EEG-fMRI artifact reduction methods, and the aim of the second review is to determine the prevalence of artifact reduction method use in contemporary studies. We find that there are many published artifact reduction techniques available, including hardware, model based, and data-driven methods, but there are few studies published that adequately compare these methods. In contrast, recent EEG-fMRI studies show overwhelming use of just one or two artifact reduction methods based on literature published 15-20 years ago, with newer methods rarely gaining use outside the group that developed them. Surprisingly, almost 15% of EEG-fMRI studies published since 2016 fail to adequately describe the methods of artifact reduction utilized. We recommend minimum standards for reporting artifact reduction techniques in simultaneous EEG-fMRI studies and suggest that more needs to be done to make new artifact reduction techniques more accessible for the researchers and clinicians using simultaneous EEG-fMRI.

Project description:Multimodal neuroimaging using EEG and fMRI provides deeper insights into brain function by improving the spatial and temporal resolution of the acquired data. However, simultaneous EEG-fMRI inevitably compromises the quality of the EEG and fMRI signals due to the high degree of interaction between the two systems. Fluctuations in the magnetic flux flowing through the participant and the EEG system, whether due to movement within the magnetic field of the scanner or to changes in magnetic field strength, induce electrical potentials in the EEG recordings that mask the much weaker electrical activity of the neuronal populations. A number of different methods have been proposed to reduce MR artifacts. We present an overview of the most commonly used methods and an evaluation of the methods using three sets of diverse EEG data. We limited the evaluation to open-access and easy-to-use methods and a reference signal regression method using a set of six carbon-wire loops (CWL), which allowed evaluation of their added value. The evaluation was performed by comparing EEG signals recorded outside the MRI scanner with artifact-corrected EEG signals recorded simultaneously with fMRI. To quantify and evaluate the quality of artifact reduction methods in terms of the spectral content of the signal, we analyzed changes in oscillatory activity during a resting-state and a finger tapping motor task. The quality of artifact reduction in the time domain was assessed using data collected during a visual stimulation task. In the study we utilized hierarchical Bayesian probabilistic modeling for statistical inference and observed significant differences between the evaluated methods in the success of artifact reduction and associated signal quality in both the frequency and time domains. In particular, the CWL system proved superior to the other methods evaluated in improving spectral contrast in the alpha and beta bands and in recovering visual evoked responses. Based on the results of the evaluation study, we proposed guidelines for selecting the optimal method for MR artifact reduction.

Project description:Magnetic resonance imaging (MRI) and continuous electroencephalogram (EEG) monitoring are essential in the clinical management of neonatal seizures. EEG electrodes, however, can significantly degrade the image quality of both MRI and CT due to substantial metallic artifacts and distortions. Thus, we developed a novel thin film trace EEG net ("NeoNet") for improved MRI and CT image quality without compromising the EEG signal quality. The aluminum thin film traces were fabricated with an ultra-high-aspect ratio (up to 17,000:1, with dimensions 30 nm × 50.8 cm × 100 µm), resulting in a low density for reducing CT artifacts and a low conductivity for reducing MRI artifacts. We also used numerical simulation to investigate the effects of EEG nets on the B1 transmit field distortion in 3 T MRI. Specifically, the simulations predicted a 65% and 138% B1 transmit field distortion higher for the commercially available copper-based EEG net ("CuNet", with and without current limiting resistors, respectively) than with NeoNet. Additionally, two board-certified neuroradiologists, blinded to the presence or absence of NeoNet, compared the image quality of MRI images obtained in an adult and two children with and without the NeoNet device and found no significant difference in the degree of artifact or image distortion. Additionally, the use of NeoNet did not cause either: (i) CT scan artifacts or (ii) impact the quality of EEG recording. Finally, MRI safety testing confirmed a maximum temperature rise associated with the NeoNet device in a child head-phantom to be 0.84 °C after 30 min of high-power scanning, which is within the acceptance criteria for the temperature for 1 h of normal operating mode scanning as per the FDA guidelines. Therefore, the proposed NeoNet device has the potential to allow for concurrent EEG acquisition and MRI or CT scanning without significant image artifacts, facilitating clinical care and EEG/fMRI pediatric research.

Project description:Artifact Subspace Reconstruction (ASR) is an adaptive method for the online or offline correction of artifacts comprising multichannel electroencephalography (EEG) recordings. It repeatedly computes a principal component analysis (PCA) on covariance matrices to detect artifacts based on their statistical properties in the component subspace. We adapted the existing ASR implementation by using Riemannian geometry for covariance matrix processing. EEG data that were recorded on smartphone in both outdoors and indoors conditions were used for evaluation (N = 27). A direct comparison between the original ASR and Riemannian ASR (rASR) was conducted for three performance measures: reduction of eye-blinks (sensitivity), improvement of visual-evoked potentials (VEPs) (specificity), and computation time (efficiency). Compared to ASR, our rASR algorithm performed favorably on all three measures. We conclude that rASR is suitable for the offline and online correction of multichannel EEG data acquired in laboratory and in field conditions.

Project description:Wearable EEG suffers from motion artifact contamination due to the subject's movement in an ambulatory environment. Signal processing techniques pose promising solutions for the detection and removal of motion artifacts from ambulatory EEG, but relevant open-access datasets are not available, which is detrimental to the development of wearable EEG applications. This article showcases open-access electroencephalography (EEG) recordings, while a subject is performing different upper-body, lower-body, and full-body movements. One healthy male subject volunteered to record his EEG data using a 14-channel EMOTIV EPOCH EEG headset device. This device's electrode placement is in accordance with the international 10-20 system, and the data was stored using the EMOTIV Pro application. We used the MATLAB software to visualize the captured brain waveforms. The venue of the data collection was the Biomedical Instrumentation and Signal Processing Laboratory (BISPL) at the Independent University, Bangladesh (IUB). The EMOTIV Pro application extracted the recorded EEG data in the CSV file format, while the MATLAB software converted it to a .mat extension file afterward. The first 14 columns of this file represent the 14-channel EEG data, and the subsequent nine columns are for the motion sensor data. The list of recorded movements includes blinking of eyes, eyebrow movement, and also horizontal and vertical eye movements. Afterward, the head shook and nodded. Later, the leg trembled, followed by listening to music, talking, walking, and standing and sitting down. Before the recording ended, the subject relaxed on a chair with both eyes open and closed. This dataset is one of its kind, allowing us to explore further research for wearable EEG while denoising motion artifacts arising from subject movement.

Project description:Electroencephalography (EEG) is used in the diagnosis, monitoring, and prognostication of many neurological ailments including seizure, coma, sleep disorders, brain injury, and behavioral abnormalities. One of the primary challenges of EEG data is its sensitivity to a breadth of non-stationary noises caused by physiological-, movement-, and equipment-related artifacts. Existing solutions to artifact detection are deficient because they require experts to manually explore and annotate data for artifact segments. Existing solutions to artifact correction or removal are deficient because they assume that the incidence and specific characteristics of artifacts are similar across both subjects and tasks (i.e., "one-size-fits-all"). In this paper, we describe a novel EEG noise-reduction method that uses representation learning to perform patient- and task-specific artifact detection and correction. More specifically, our method extracts 58 clinically relevant features and applies an ensemble of unsupervised outlier detection algorithms to identify EEG artifacts that are unique to a given task and subject. The artifact segments are then passed to a deep encoder-decoder network for unsupervised artifact correction. We compared the performance of classification models trained with and without our method and observed a 10% relative improvement in performance when using our approach. Our method provides a flexible end-to-end unsupervised framework that can be applied to novel EEG data without the need for expert supervision and can be used for a variety of clinical decision tasks, including coma prognostication and degenerative illness detection. By making our method, code, and data publicly available, our work provides a tool that is of both immediate practical utility and may also serve as an important foundation for future efforts in this domain.
