Project description:The cultivation of vining pea (Pisum sativum) faces a major constraint with root rot diseases, caused by a complex of soil-borne pathogens including the oomycetes Aphanomyces euteiches and Phytophtora pisi. Disease resistant commercial varieties are lacking but the landrace PI180693 is used as a source of partial resistance in ongoing pea breeding programs. In this study, the level of resistance and their interaction with A. euteiches virulence levels of six new back-crossed pea breeding lines, deriving from the cross between the susceptible commercial cultivar Linnea and PI180693, were evaluated for their resistance towards aphanomyces root rot in growth chamber and green house tests. Resistance towards mixed infections by A. euteiches and P. pisi and commercial production traits were evaluated in field trials. In growth chamber trials, pathogen virulence levels had a significant effect on plant resistance, as resistance was more consistent against A. euteiches strains exhibiting high or intermediate virulence compared with lowly virulent strains. In fact, line Z1701-1 showed to be significantly more resistant than both parents when inoculated with a lowly virulent strain. In two separate field trials in 2020, all six breeding lines performed equally well as the resistant parent PI180693 at sites only containing A. euteiches, as there were no differences in disease index. In mixed infections, PI180693 exhibited significantly lower disease index scores than Linnea. However, breeding lines displayed higher disease index scores compared with PI180693, indicating higher susceptibility towards P. pisi. Data on seedling emergence from the same field trials suggested that PI180693 was particularly sensitive towards seed decay/damping off disease caused by P. pisi. Furthermore, the breeding lines performed equally well as Linnea in traits important for green pea production, again emphasizing the commercial potential. In summary, we show that the resistance from PI180693 interacts with virulence levels of the pathogen A. euteiches and is less effective towards root rot caused by P. pisi. Our results show the potential use of combining PI180693 partial resistance against aphanomyces root rot with commercially favorable breeding traits in commercial breeding programs.

Project description:The increasing incidence and prevalence of the pathogen Aphanomyces euteiches in various pulse-growing regions worldwide necessitates the development of effective management strategies, including biological control agents. Numerous labs have undertaken research examining biological control methods to evaluate aphanomyces root rot suppression in multistep processes that include isolation of inhibitory organisms, lab assays, growth chamber assays, and field trials. Given the emergence of various biocontrol agents and the need to mitigate aphanomyces yield losses, we have undertaken a meta-analysis approach to analyze the effectiveness of biocontrol agents in relation to application method, biocontrol agent richness, biocontrol agent type, the type of study, and reporting system-oriented moderator variables. An effect size, calculated as a natural log response ratio, resulted in a summary weighted mean of -0.411, suggesting the overall effectiveness of biocontrol agents (p < .001). Aphanomyces root rot suppression using biological treatments showed significant heterogeneity for all moderator variables, confirming that the studies do not share a common effect size and the use of a random effect model was appropriate. Across studies, meta-analyses revealed that soil amendments, biocontrol agent application as a seed coating and suspension, bacterial and fungal biocontrol agents, mixed applications, growth chamber and field studies, and qualitative and quantitative reporting systems were all associated with significantly positive outcomes for aphanomyces root rot suppression. Our findings suggest that there is potential promise for biological control of aphanomyces root rot, and more field trials need to be conducted to demonstrate the efficacy level observed under growth chamber conditions. Moreover, we identified a lack of detailed understanding of the mechanism(s) of biological control of aphanomyces root rot as a research priority.

Project description:BackgroundAphanomyces euteiches is a soil-borne oomycete that causes root rot in pea and other legume species. Symptoms of Aphanomyces root rot (ARR) include root discoloration and wilting, leading to significant yield losses in pea production. Resistance to ARR is known to be polygenic but the roles of single genes in the pea immune response are still poorly understood. This study uses transcriptomics to elucidate the immune response of two pea genotypes varying in their levels of resistance to A. euteiches.ResultsIn this study, we inoculated roots of the pea (P. sativum L.) genotypes 'Linnea' (susceptible) and 'PI180693' (resistant) with two different A. euteiches strains varying in levels of virulence. The roots were harvested at 6 h post-inoculation (hpi), 20 hpi and 48 hpi, followed by differential gene expression analysis. Our results showed a time- and genotype-dependent immune response towards A. euteiches infection, involving several WRKY and MYB-like transcription factors, along with genes associated with jasmonic acid (JA) and abscisic acid (ABA) signaling. By cross-referencing with genes segregating with partial resistance to ARR, we identified 39 candidate disease resistance genes at the later stage of infection. Among the genes solely upregulated in the resistant genotype 'PI180693', Psat7g091800.1 was polymorphic between the pea genotypes and encoded a Leucine-rich repeat receptor-like kinase reminiscent of the Arabidopsis thaliana FLAGELLIN-SENSITIVE 2 receptor.ConclusionsThis study provides new insights into the gene expression dynamics controlling the immune response of resistant and susceptible pea genotypes to A. euteiches infection. We present a set of 39 candidate disease resistance genes for ARR in pea, including the putative immune receptor Psat7g091800.1, for future functional validation.

Project description:Aphanomyces root rot, caused by Aphanomyces euteiches, causes severe yield loss in field pea (Pisum sativum). The identification of a pea germplasm resistant to this disease is an important breeding objective. Polygenetic resistance has been reported in the field pea cultivar '00-2067'. To facilitate marker-assisted selection (MAS), bulked segregant RNA-seq (BSR-seq) analysis was conducted using an F8 RIL population derived from the cross of 'Carman' × '00-2067'. Root rot development was assessed under controlled conditions in replicated experiments. Resistant (R) and susceptible (S) bulks were constructed based on the root rot severity in a greenhouse study. The BSR-seq analysis of the R bulks generated 44,595,510~51,658,688 reads, of which the aligned sequences were linked to 44,757 genes in a reference genome. In total, 2356 differentially expressed genes were identified, of which 44 were used for gene annotation, including defense-related pathways (jasmonate, ethylene and salicylate) and the GO biological process. A total of 344.1 K SNPs were identified between the R and S bulks, of which 395 variants were located in 31 candidate genes. The identification of novel genes associated with partial resistance to Aphanomyces root rot in field pea by BSR-seq may facilitate efforts to improve management of this important disease.

Project description:Aphanomyces root rot (ARR) is a devastating disease that affects the production of pea. The plants are prone to infection at any growth stage, and there are no chemical or cultural controls. Thus, the development of resistant pea cultivars is important. Phenomics technologies to support the selection of resistant cultivars through phenotyping can be valuable. One such approach is to couple imaging technologies with deep learning algorithms that are considered efficient for the assessment of disease resistance across a large number of plant genotypes. In this study, the resistance to ARR was evaluated through a CNN-based assessment of pea root images. The proposed model, DeepARRNet, was designed to classify the pea root images into three classes based on ARR severity scores, namely, resistant, intermediate, and susceptible classes. The dataset consisted of 1581 pea root images with a skewed distribution. Hence, three effective data-balancing techniques were identified to solve the prevalent problem of unbalanced datasets. Random oversampling with image transformations, generative adversarial network (GAN)-based image synthesis, and loss function with class-weighted ratio were implemented during the training process. The result indicated that the classification F1-score was 0.92 ± 0.03 when GAN-synthesized images were added, 0.91 ± 0.04 for random resampling, and 0.88 ± 0.05 when class-weighted loss function was implemented, which was higher than when an unbalanced dataset without these techniques were used (0.83 ± 0.03). The systematic approaches evaluated in this study can be applied to other image-based phenotyping datasets, which can aid the development of deep-learning models with improved performance.

Project description:The oomycete pathogen, Aphanomyces euteiches, was implicated for the first time in pea and lentil root rot in Saskatchewan and Alberta in 2012 and 2013. Subsequent surveys from 2014 to 2017 revealed that Aphanomyces root rot (ARR) was widespread across the Canadian prairies. The absence of effective chemical, biological, and cultural controls and lack of genetic resistance leave only one management option: avoidance. The objectives of this study were to relate oospore levels in autoclaved and non-autoclaved soils to ARR severity across soil types from the vast prairie landscape and to determine the relationship of measured DNA quantity of A. euteiches using droplet digital PCR or quantitative PCR to the initial oospore inoculum dose in soils. These objectives support a future end goal of creating a rapid assessment method capable of categorizing root rot risk in field soil samples to aid producers with pulse crop field selection decisions. The ARR severity to oospore dose relationship was statistically significantly affected by the soil type and location from which soils were collected and did not show a linear relationship. For most soil types, ARR did not develop at oospore levels below 100/g soil, but severity rose above this level, confirming a threshold level of 100 oospores/g soil for disease development. For most soil types, ARR severity was significantly higher in non-autoclaved compared to autoclaved treatments, demonstrating the role that other pathogens play in increasing disease severity. There was a significant linear relationship between DNA concentrations measured in soil and oospore inoculum concentration, although the strength of the relationship was better for some soil types, and in some soil types, DNA measurement results underestimated the number of oospores. This research is important for developing a root rot risk assessment system for the Canadian prairies based on soil inoculum quantification, following field validation of soil quantification and relationship to root rot disease severity.

Project description:Aphanomyces root rot (ARR) is a soil-borne disease that results in severe yield losses in lentil. The development of resistant cultivars is one of the key strategies to control this pathogen. However, the evaluation of disease severity is limited to visual scores that can be subjective. This study utilized image-based phenotyping approaches to evaluate Aphanomyces euteiches resistance in lentil genotypes in greenhouse (351 genotypes from lentil single plant/LSP derived collection and 191 genotypes from recombinant inbred lines/RIL using digital Red-Green-Blue/RGB and hyperspectral imaging) and field (173 RIL genotypes using unmanned aerial system-based multispectral imaging) conditions. Moderate to strong correlations were observed between RGB, multispectral, and hyperspectral derived features extracted from lentil shoots/roots and visual scores. In general, root features extracted from RGB imaging were found to be strongly associated with disease severity. With only three root traits, elastic net regression model was able to predict disease severity across and within multiple datasets (R 2 = 0.45-0.73 and RMSE = 0.66-1.00). The selected features could represent visual disease scores. Moreover, we developed twelve normalized difference spectral indices (NDSIs) that were significantly correlated with disease scores: two NDSIs for lentil shoot section - computed from wavelengths of 1170, 1160, 1270, and 1280 nm (0.12 ≤ |r| ≤ 0.24, P < 0.05) and ten NDSIs for lentil root sections - computed from wavelengths in the range of 630-670, 700-840, and 1320-1530 nm (0.10 ≤ |r| ≤ 0.50, P < 0.05). Root-derived NDSIs were more accurate in predicting disease scores with an R 2 of 0.54 (RMSE = 0.86), especially when the model was trained and tested on LSP accessions, compared to R 2 of 0.25 (RMSE = 1.64) when LSP and RIL genotypes were used as train and test datasets, respectively. Importantly, NDSIs - computed from wavelengths of 700, 710, 730, and 790 nm - had strong positive correlations with disease scores (0.35 ≤r ≤ 0.50, P < 0.0001), which was confirmed in field phenotyping with similar correlations using vegetation index with red edge wavelength (normalized difference red edge, 0.36 ≤ |r| ≤ 0.57, P < 0.0001). The adopted image-based phenotyping approaches can help plant breeders to objectively quantify ARR resistance and reduce the subjectivity in selecting potential genotypes.

Project description:Aphanomyces root rot (ARR), caused by Aphanomyces euteiches, is one of the most devastating diseases that affect the production of peas. Several control strategies such as crop rotation, biocontrol, and fungicides have been proposed, but none provides a complete solution. Therefore, the deployment of resistant cultivars is fundamental. ARR resistance breeding is hampered by the moderate levels of resistance identified so far. The available screening protocols require post-inoculation root assessment, which is destructive, time-consuming, and tedious. In an attempt to address these limitations, we developed a non-destructive screening protocol based on foliar symptoms and used it to identify new sources of resistance in a Pisum spp. germplasm collection. Accessions were root inoculated separately with two A. euteiches isolates, and leaf symptoms were assessed at 5, 10, 14, 17, and 20 days after inoculation (DAI). Although the majority of accessions exhibited high levels of susceptibility, thirty of them exhibited moderate resistance. These thirty accessions were selected for a second experiment, in which they were inoculated with both A. euteiches isolates at two inoculum doses. The objective of this second trial was to confirm the resistance of these accessions by evaluating root and biomass loss, as well as foliar symptoms, and to compare root and foliar evaluations. As a result, a high correlation (R2 = 0.75) between foliar and root evaluations was observed, validating the foliar evaluation method. Notably, accessions from P.s. subsp. humile exhibited the lowest symptomatology across all evaluation methods, representing valuable genetic resources for breeding programs aimed at developing pea varieties resistant to ARR.

Project description:Pea (Pisum sativum), a crop historically significant in the field of genetics, is regaining momentum in sustainable agriculture due to its high protein content and environmental benefits. However, its cultivation faces significant challenges from root rot, a complex disease caused by multiple soil-borne pathogens prevalent across most pea growing regions. This disease leads to substantial yield losses, further complicated by the dynamic interactions among pathogens, soil conditions, weather, and agricultural practices. Recent advancements in molecular diagnostics provide promising tools for the early and precise detection of these pathogens, which is critical for implementing effective disease management strategies. In this review, we explore how the availability of latest pea genomic resources and emerging technologies, such as CRISPR and cell-specific transcriptomics, will enable a deeper understanding of the molecular basis underlying host-pathogen interactions. We emphasize the need for a comprehensive approach that integrates genetic resistance, advanced diagnostics, cultural practices and the role of the soil microbiome in root rot. By leveraging these strategies, it is possible to develop pea varieties that can withstand root rot, ensuring the crop's resilience and its continued importance in global agriculture.

Project description:In recent years, a new root rot disease in barley, which is caused by an Aphanomyces species, was found in field surveys in Southern Sweden and Denmark. Its symptoms occurred at the early tillering stage, around the BBCH 21 growth stage, and included the yellowing of leaves, brown coleoptiles, and the discolouration of roots. Prolonged soil wetness after rainfall favoured disease development, which sometimes advanced the yellowing patches to entire fields, resulting in lower yields. Oospores were found in the fine roots of diseased plants, and Aphanomyces isolates were obtained from these roots, as well as from the roots of barley plants grown in the greenhouse in soil samples from infected fields. Based on morphological analysis, we found that the new isolates were similar to those already obtained from barley and spinach roots in the 1990s in the same growing area. The morphological and molecular analyses performed in this study clearly separated and distinguished these barley isolates from other known Aphanomyces, and hereby Aphanomyces macrosporus sp. nov. is proposed as a new plant pathogenic species. It has larger oogonia and oospores than A. euteiches, A. cochlioides, and A. cladogamus, with one up to eight diclinous antheridia per oogonium. The phylogenetic analysis of the ITS rDNA region sequences grouped these new Aphanomyces isolates in a monophyletic clade, which was clearly distinguished from other plant pathogenic Aphanomyces species. The further pathogenicity of A. macrosporus on other plants is currently under investigation, but it is clear that it can at least infect barley, spinach, and sugar beet, indicating a wide host range for this species. The widespread presence and presumably broad host range of this new pathogenic Aphanomyces species must be considered in crop rotations.
