Fitness landscape analysis of a tRNA gene reveals that the wild type allele is sub-optimal, yet mutationally robust.

ABSTRACT: Fitness landscape mapping and the prediction of evolutionary trajectories on these landscapes are major tasks in evolutionary biology research. Evolutionary dynamics is tightly linked to the landscape topography, but this relation is not straightforward. Here, we analyze a fitness landscape of a yeast tRNA gene, previously measured under four different conditions. We find that the wild type allele is sub-optimal, and 8%-10% of its variants are fitter. We rule out the possibilities that the wild type is fittest on average on these four conditions or located on a local fitness maximum. Notwithstanding, we cannot exclude the possibility that the wild type might be fittest in some of the many conditions in the complex ecology that yeast lives at. Instead, we find that the wild type is mutationally robust ('flat'), while more fit variants are typically mutationally fragile. Similar observations of mutational robustness or flatness have been so far made in very few cases, predominantly in viral genomes.

Project description:Pervasive allelic variation at both gene and single nucleotide level (SNV) between individuals is commonly associated with complex traits in humans and animals. Allele-specific expression (ASE) analysis, using RNA-Seq, can provide a detailed annotation of allelic imbalance and infer the existence of cis-acting transcriptional regulation. However, variant detection in RNA-Seq data is compromised by biased mapping of reads to the reference DNA sequence. In this manuscript, we describe an unbiased standardized computational pipeline for allele-specific expression analysis using RNA-Seq data, which we have adapted and developed using tools available under open license. The analysis pipeline we present is designed to minimize reference bias while providing accurate profiling of allele-specific expression across tissues and cell types. Using this methodology, we were able to profile pervasive allelic imbalance across tissues and cell types, at both the gene and SNV level, in Texel×Scottish Blackface sheep, using the sheep gene expression atlas data set. ASE profiles were pervasive in each sheep and across all tissue types investigated. However, ASE profiles shared across tissues were limited, and instead, they tended to be highly tissue-specific. These tissue-specific ASE profiles may underlie the expression of economically important traits and could be utilized as weighted SNVs, for example, to improve the accuracy of genomic selection in breeding programs for sheep. An additional benefit of the pipeline is that it does not require parental genotypes and can therefore be applied to other RNA-Seq data sets for livestock, including those available on the Functional Annotation of Animal Genomes (FAANG) data portal. This study is the first global characterization of moderate to extreme ASE in tissues and cell types from sheep. We have applied a robust methodology for ASE profiling to provide both a novel analysis of the multi-dimensional sheep gene expression atlas data set and a foundation for identifying the regulatory and expressed elements of the genome that are driving complex traits in livestock.

Project description:Crop wild relatives (CWR) provide a valuable resource for improving crops. They possess desirable traits that confer resilience to various environmental stresses. To fully utilize crop wild relatives in breeding and conservation programs, it is important to understand the genetic basis of their adaptation. Landscape genomics associates environments with genomic variation and allows for examining the genetic basis of adaptation. Our study examined the differences in allele frequency of 15,416 single nucleotide polymorphisms (SNPs) generated through genotyping by sequencing approach among 153 accessions of 15 wild eggplant relatives and two cultivated species from Africa, the principal hotspot of these wild relatives. We also explored the correlation between these variations and the bioclimatic and soil conditions at their collection sites, providing a comprehensive understanding of the genetic signals of environmental adaptation in African wild eggplant. Redundancy analysis (RDA) results showed that the environmental variation explained 6% while the geographical distances among the collection sites explained 15% of the genomic variation in the eggplant wild relative populations when controlling for population structure. Our findings indicate that even though environmental factors are not the main driver of selection in eggplant wild relatives, it is influential in shaping the genomic variation over time. The selected environmental variables and candidate SNPs effectively revealed grouping patterns according to the environmental characteristics of sampling sites. Using four genotype-environment association methods, we detected 396 candidate SNPs (2.5% of the initial SNPs) associated with eight environmental factors. Some of these SNPs signal genes involved in pathways that help adapt to environmental stresses such as drought, heat, cold, salinity, pests, and diseases. These candidate SNPs will be useful for marker-assisted improvement and characterizing the germplasm of this crop for developing climate-resilient eggplant varieties. The study provides a model for applying landscape genomics to other crops' wild relatives.

Project description:The fall armyworm (FAW) Spodoptera frugiperda (J.E. Smith) is a global invasive pest of cereals. Although this pest uses maize and sorghum as its main hosts, it is associated with a wide range of host plants due to its polyphagous nature. Despite the FAW's polyphagy being widely reported in literature, few studies have investigated the effects of the non-preferred conditions or forms (e.g., drought-stressed forms) of this pest's hosts on its physiological and ecological fitness. Thus, the interactive effects of biotic and abiotic stresses on FAW fitness costs or benefits have not been specifically investigated. We therefore assessed the effects of host plant quality on the developmental rates and thermal tolerance of the FAW. Specifically, we reared FAW neonates on three hosts (maize, cowpeas, and pearl millet) under two treatments per host plant [unstressed (well watered) and stressed (water deprived)] until the adult stage. Larval growth rates and pupal weights were determined. Thermal tolerance traits viz critical thermal maxima (CTmax), critical thermal minima (CTmin), heat knockdown time (HKDT), chill-coma recovery time (CCRT), and supercooling points (SCPs) were measured for the emerging adults from each treatment. The results showed that suboptimal diets significantly prolonged the developmental time of FAW larvae and reduced their growth rates and ultimate body weights, but did not impair their full development. Suboptimal diets (comprising non-cereal plants and drought-stressed cereal plants) increased the number of larval instars to eight compared to six for optimal natural diets (unstressed maize and pearl millet). Apart from direct effects, in all cases, suboptimal diets significantly reduced the heat tolerance of FAWs, but their effect on cold tolerance was recorded only in select cases (e.g., SCP). These results suggest host plant effects on the physical and thermal fitness of FAW, indicating a considerable degree of resilience against multiple stressors. This pest's resilience can present major drawbacks to its cultural management using suboptimal hosts (in crop rotations or intercrops) through its ability to survive on most host plants despite their water stress condition and gains in thermal fitness. The fate of FAW population persistence under multivariate environmental stresses is therefore not entirely subject to prior environmental host plant history or quality.
