Design and Development of Modified Ensemble Learning with Weighted RBM Features for Enhanced Multi-disease Prediction Model.

ABSTRACT: In this computer world, huge data are generated in several fields. Statistics in the healthcare engineering provides data about many diseases and corresponding patient's information. These data help to evaluate a huge amount of data for identifying the unknown patterns in the diseases and are also utilized for predicting the disease. Hence, this work is to plan and implement a new computer-aided technique named modified Ensemble Learning with Weighted RBM Features (EL-WRBM). Data collection is an initial process, in which the data of various diseases are gathered from UCI repository and Kaggle. Then, the gathered data are pre-processed by missing data filling technique. Then, the pre-processed data are performed by deep belief network (DBN), in which the weighted features are extracted from the RBM regions. Then, the prediction is made by ensemble learning with classifiers, namely, support vector machine (SVM), recurrent neural network (RNN), and deep neural network (DNN), in which hyper-parameters are optimized by the adaptive spreading rate-based coronavirus herd immunity optimizer (ASR-CHIO). At the end, the simulation analysis reveals that the suggested model has implications to support doctor diagnoses.

Project description:BackgroundAntioxidant proteins are involved in several biological processes and can protect DNA and cells from the damage of free radicals. These proteins regulate the body's oxidative stress and perform a significant role in many antioxidant-based drugs. The current invitro-based medications are costly, time-consuming, and unable to efficiently screen and identify the targeted motif of antioxidant proteins.MethodsIn this model, we proposed an accurate prediction method to discriminate antioxidant proteins namely StackedEnC-AOP. The training sequences are formulation encoded via incorporating a discrete wavelet transform (DWT) into the evolutionary matrix to decompose the PSSM-based images via two levels of DWT to form a Pseudo position-specific scoring matrix (PsePSSM-DWT) based embedded vector. Additionally, the Evolutionary difference formula and composite physiochemical properties methods are also employed to collect the structural and sequential descriptors. Then the combined vector of sequential features, evolutionary descriptors, and physiochemical properties is produced to cover the flaws of individual encoding schemes. To reduce the computational cost of the combined features vector, the optimal features are chosen using Minimum redundancy and maximum relevance (mRMR). The optimal feature vector is trained using a stacking-based ensemble meta-model.ResultsOur developed StackedEnC-AOP method reported a prediction accuracy of 98.40% and an AUC of 0.99 via training sequences. To evaluate model validation, the StackedEnC-AOP training model using an independent set achieved an accuracy of 96.92% and an AUC of 0.98.ConclusionOur proposed StackedEnC-AOP strategy performed significantly better than current computational models with a ~ 5% and ~ 3% improved accuracy via training and independent sets, respectively. The efficacy and consistency of our proposed StackedEnC-AOP make it a valuable tool for data scientists and can execute a key role in research academia and drug design.

Project description:MotivationS-sulfhydration, a crucial post-translational protein modification, is pivotal in cellular recognition, signaling processes, and the development and progression of cardiovascular and neurological disorders, so identifying S-sulfhydration sites is crucial for studies in cell biology. Deep learning shows high efficiency and accuracy in identifying protein sites compared to traditional methods that often lack sensitivity and specificity in accurately locating nonsulfhydration sites. Therefore, we employ deep learning methods to tackle the challenge of pinpointing S-sulfhydration sites.ResultsIn this work, we introduce a deep learning approach called Sul-BertGRU, designed specifically for predicting S-sulfhydration sites in proteins, which integrates multi-directional gated recurrent unit (GRU) and BERT. First, Sul-BertGRU proposes an information entropy-enhanced BERT (IE-BERT) to preprocess protein sequences and extract initial features. Subsequently, confidence learning is employed to eliminate potential S-sulfhydration samples from the nonsulfhydration samples and select reliable negative samples. Then, considering the directional nature of the modification process, protein sequences are categorized into left, right, and full sequences centered on cysteines. We build a multi-directional GRU to enhance the extraction of directional sequence features and model the details of the enzymatic reaction involved in S-sulfhydration. Ultimately, we apply a parallel multi-head self-attention mechanism alongside a convolutional neural network to deeply analyze sequence features that might be missed at a local level. Sul-BertGRU achieves sensitivity, specificity, precision, accuracy, Matthews correlation coefficient, and area under the curve scores of 85.82%, 68.24%, 74.80%, 77.44%, 55.13%, and 77.03%, respectively. Project description:Background and objectiveDiabetes is a life-threatening chronic disease with a growing global prevalence, necessitating early diagnosis and treatment to prevent severe complications. Machine learning has emerged as a promising approach for diabetes diagnosis, but challenges such as limited labeled data, frequent missing values, and dataset imbalance hinder the development of accurate prediction models. Therefore, a novel framework is required to address these challenges and improve performance.MethodsIn this study, we propose an innovative pipeline-based multi-classification framework to predict diabetes in three classes: diabetic, non-diabetic, and prediabetes, using the imbalanced Iraqi Patient Dataset of Diabetes. Our framework incorporates various pre-processing techniques, including duplicate sample removal, attribute conversion, missing value imputation, data normalization and standardization, feature selection, and k-fold cross-validation. Furthermore, we implement multiple machine learning models, such as k-NN, SVM, DT, RF, AdaBoost, and GNB, and introduce a weighted ensemble approach based on the Area Under the Receiver Operating Characteristic Curve (AUC) to address dataset imbalance. Performance optimization is achieved through grid search and Bayesian optimization for hyper-parameter tuning.ResultsOur proposed model outperforms other machine learning models, including k-NN, SVM, DT, RF, AdaBoost, and GNB, in predicting diabetes. The model achieves high average accuracy, precision, recall, F1-score, and AUC values of 0.9887, 0.9861, 0.9792, 0.9851, and 0.999, respectively.ConclusionOur pipeline-based multi-classification framework demonstrates promising results in accurately predicting diabetes using an imbalanced dataset of Iraqi diabetic patients. The proposed framework addresses the challenges associated with limited labeled data, missing values, and dataset imbalance, leading to improved prediction performance. This study highlights the potential of machine learning techniques in diabetes diagnosis and management, and the proposed framework can serve as a valuable tool for accurate prediction and improved patient care. Further research can build upon our work to refine and optimize the framework and explore its applicability in diverse datasets and populations.
