Estimation of Complex-Trait Prediction Accuracy from the Different Holo-Omics Interaction Models.

ABSTRACT: Statistical models play a significant role in designing competent breeding programs related to complex traits. Recently; the holo-omics framework has been productively utilized in trait prediction; but it contains many complexities. Therefore; it is desirable to establish prediction accuracy while combining the host's genome and microbiome data. Several methods can be used to combine the two data in the model and study their effectiveness by estimating the prediction accuracy. We validate our holo-omics interaction models with analysis from two publicly available datasets and compare them with genomic and microbiome prediction models. We illustrate that the holo-omics interactive models achieved the highest prediction accuracy in ten out of eleven traits. In particular; the holo-omics interaction matrix estimated using the Hadamard product displayed the highest accuracy in nine out of eleven traits, with the direct holo-omics model and microbiome model showing the highest prediction accuracy in the remaining two traits. We conclude that comparing prediction accuracy in different traits using real data showed important intuitions into the holo-omics architecture of complex traits.

Project description:Random regression models (RRM) are used extensively for genomic inference and prediction of time-valued traits in animal breeding, but only recently have been used in plant systems. High-throughput phenotyping (HTP) platforms provide a powerful means to collect high-dimensional phenotypes throughout the growing season for large populations. However, to date, selection of an appropriate statistical genomic framework to integrate multiple temporal traits for genomic prediction in plants remains unexplored. Here, we demonstrate the utility of a multi-trait RRM (MT-RRM) for genomic prediction of daily water usage (WU) in rice (Oryza sativa) through joint modeling with shoot biomass (projected shoot area, PSA). Three hundred and fifty-seven accessions were phenotyped daily for WU and PSA over 20 days using a greenhouse-based HTP platform. MT-RRMs that modeled additive genetic and permanent environmental effects for both traits using quadratic Legendre polynomials were used to assess genomic correlations between traits and genomic prediction for WU. Predictive abilities of the MT-RRMs were assessed using two cross-validation (CV) scenarios. The first scenario was designed to predict genetic values for WU at all time points for a set of accessions with unobserved WU. The second scenario was designed to forecast future genetic values for WU for a panel of known accessions with records for WU at earlier time periods. In each scenario we evaluated two MT-RRMs in which PSA records were absent or available for time points in the testing population. Weak to strong genomic correlations between WU and PSA were observed across the days of imaging (0.29-0.870.38-0.80). In both CV scenarios, MT-RRMs showed better predictive abilities compared to single-trait RRM, and prediction accuracies were greatly improved when PSA records were available for the testing population. In summary, these frameworks provide an effective approach to predict temporal physiological traits that are difficult or expensive to quantify in large populations.

Project description:In local chickens targeted for niche markets, genotyping costs are relatively high due to the small population size and diverse breeding goals. The single-step genomic best linear unbiased prediction (ssGBLUP) model, which combines pedigree and genomic information, has been introduced to increase the accuracy of genomic estimated breeding value (GEBV). Therefore, this model may be more beneficial than the genomic BLUP (GBLUP) model for genomic selection in local chickens. Additionally, the single-step genome-wide association study (ssGWAS) can be used to extend the ssGBLUP model results to animals with available phenotypic information but without genotypic data. In this study, we compared the accuracy of (G)EBVs using the pedigree-based BLUP (PBLUP), GBLUP, and ssGBLUP models. Moreover, we conducted single-SNP GWAS (SNP-GWAS), GBLUP-GWAS, and ssGWAS methods to identify genes associated with egg production traits in the NCHU-G101 chicken to understand the feasibility of using genomic selection in a small population. The average prediction accuracy of (G)EBV for egg production traits using the PBLUP, GBLUP, and ssGBLUP models is 0.536, 0.531, and 0.555, respectively. In total, 22 suggestive- and 5% Bonferroni genome-wide significant-level SNPs for total egg number (EN), average laying rate (LR), average clutch length, and total clutch number are detected using 3 GWAS methods. These SNPs are mapped onto Gallus gallus chromosomes (GGA) 4, 6, 10, 18, and 25 in NCHU-G101 chicken. Furthermore, through SNP-GWAS and ssGWAS methods, we identify 2 genes on GGA4 associated with EN and LR: ENSGALG00000023172 and PPARGC1A. In conclusion, the ssGBLUP model demonstrates superior prediction accuracy, performing on average 3.41% than the PBLUP model. The implications of our gene results may guide future selection strategies for Taiwan Country chickens. Our results highlight the applicability of the ssGBLUP model for egg production traits selection in a small population, specifically NCHU-G101 chicken in Taiwan.
