Transcriptome Changes in Glioma Cells Cultivated under Conditions of Neurosphere Formation.

ABSTRACT: Glioma is the most common and heterogeneous primary brain tumor. The development of a new relevant preclinical models is necessary. As research moves from cultures of adherent gliomas to a more relevant model, neurospheres, it is necessary to understand the changes that cells undergo at the transcriptome level. In the present work, we used three patient-derived gliomas and two immortalized glioblastomas, while their cultivation was carried out under adherent culture and neurosphere (NS) conditions. When comparing the transcriptomes of monolayer (ML) and NS cell cultures, we used Enrichr genes sets enrichment analysis to describe transcription factors (TFs) and the pathways involved in the formation of glioma NS. It was observed that NS formation is accompanied by the activation of five common gliomas of TFs, SOX2, UBTF, NFE2L2, TCF3 and STAT3. The sets of transcripts controlled by TFs MYC and MAX were suppressed in NS. Upregulated genes are involved in the processes of the epithelial-mesenchymal transition, cancer stemness, invasion and migration of glioma cells. However, MYC/MAX-dependent downregulated genes are involved in translation, focal adhesion and apical junction. Furthermore, we found three EGFR and FGFR signaling feedback regulators common to all analyzed gliomas-SPRY4, ERRFI1, and RAB31-which can be used for creating new therapeutic strategies of suppressing the invasion and progression of gliomas.

Project description:Soil salinization poses a serious threat to the ecological environment and agricultural production and is one of the most common abiotic stresses in global agricultural production. As a salt-sensitive plant, the growth, development, and production of bananas (Musa acuminata L.) are restricted by salt stress. Melatonin is known to improve the resistance of plants to stress. The study analyzed the effects of 100 μM melatonin on physiological and transcriptome changes in banana varieties (AAA group cv. Cavendish) under 60 mmol/l of NaCl salt stress situation. The phenotypic results showed that the application of exogenous melatonin could maintain banana plants' health growth and alleviate the damage caused by salt stress. The physiological data show that the application of exogenous melatonin can enhance salt tolerance of banana seedlings by increasing the content of proline content and soluble protein, slowing down the degradation of chlorophyll, reducing membrane permeability and recovery of relative water content, increasing the accumulation of MDA, and enhancing antioxidant defense activity. Transcriptome sequencing showed that melatonin-induced salt tolerance of banana seedlings involved biological processes, molecular functions, and cellular components. We also found that differentially expressed genes (DEGs) are involved in a variety of metabolic pathways, including amino sugar and nucleotide sugar metabolism, phenylalanine metabolism, cyanoamino acid metabolism, starch and sucrose metabolism, and linoleic acid metabolism. These major metabolism and biosynthesis may be involved in the potential mechanism of melatonin under salt stress. Furthermore, some members of the transcription factor family, such as MYB, NAC, bHLH, and WRKY, might contribute to melatonin alleviating salt stress tolerance of the banana plant. The result laid a basis for further clarifying the salt stress resistance mechanism of bananas mediated by exogenous melatonin and provides theoretical bases to utilize melatonin to improve banana salt tolerance in the future.

Project description:Bifidobacteria are frequently used in probiotic food and dairy products. Bifidobacterium bifidum S17 is a promising probiotic candidate strain that displays strong adhesion to intestinal epithelial cells and elicits potent anti-inflammatory capacity both in vitro and in murine models of colitis. The recently sequenced genome of B. bifidum S17 has a size of about 2.2 Mb and encodes 1,782 predicted protein-coding genes. In the present study, a comprehensive proteomic profiling was carried out to identify and characterize proteins expressed by B. bifidum S17. A total of 1148 proteins entries were identified by liquid chromatography coupled to tandem mass spectrometry (LC-MS/MS), representing 64.4% of the predicted proteome. 719 proteins could be assigned to functional categories according to cluster of orthologous groups of proteins (COGs). The COG distribution of the detected proteins highly correlates with that of the complete predicted proteome suggesting a good coverage and representation of the genomic content of B. bifidum S17 by the proteome. COGs that were highly present in the proteome of B. bifidum S17 were Translation, Amino Acid Transport and Metabolism, and Carbohydrate Transport and Metabolism. Complete sets of enzymes for both the bifidus shunt and the Embden-Meyerh of pathway were identified. Further bioinformatic analysis yielded 28 proteins with a predicted extracellular localization including 14 proteins with an LPxTG-motif for cell wall anchoring and two proteins (elongation factor Tu and enolase) with a potential moonlighting function in adhesion. Amongst the predicted extracellular proteins were five of six pilin proteins encoded in the B. bifidum S17 genome as well as several other proteins with a potential role in interaction with host structures. The presented results are the first compilation of a proteomic reference profile for a B. bifidum strain and will facilitate analysis of the molecular mechanisms of physiology, host-interactions and beneficial effects of a potential probiotic strain.

Project description:With an increasing focus in science, politics and society on animal welfare, human in vitro systems are gaining particular interest as potential replacement tools for animal experimentation. However, animal components are still commonly used in cell culture models, thereby compromising the true potential of in vitro systems as “pure” animal replacement tools. Especially fetal bovine serum (FBS) is heavily used in cell culture models, sparking debates about the ethical and scientific defensibleness of the usage of FBS in in vitro cell culture systems. In this study, we performed a comparative proteomic characterization of HepG2 cells adapted to serum-free conditions with cells cultivated under FBS-containing conditions. Four different serum-free media were used, of which two were previously shown to support long-term serum-free cultivation of HepG2 cells. Notably, while two media can be characterized as xeno-free, two media still contain animal components (bovine transferrin and/or bovine serum albumin). As we have previously shown increase sensitivity of serum-free cultivated HepG2 cells in cytotoxicity assays, as well as increased oxidative stress protection, we set a particular focus on drug-metabolizing enzymes and NRF2 regulated proteins. Using principal component analysis and pathways analysis, we identified nutrient related stress and energy generation as key factors for survival under serum-free conditions, either due to a decreased/altered availability of substrates for utilization or missing micronutrients. Furthermore, we observed predicted up-regulation of multiple pathways associated with drug metabolism and oxidative stress protection, including; “phase I – functionalization of compounds”, “phase II – conjugation of compounds” and “NRF2 mediated oxidative stress response”. We observed significant up-regulation of multiple members of the glutathione-s-transferase and glutathione peroxidase families and confirmed that increased antioxidant enzyme expression correlates with higher enzyme activity in vitro. These findings support our previously generated results derived from different toxicity assays and provide insights into the changes inflicted upon HepG2 cells by altered culturing conditions.

Project description:Objective: Our previous study showed that glioma stem-like cells could be induced to undergo dedifferentiation under hypoxic conditions, but the mechanism requires further study. HIF1α and HIF2α are the main molecules involved in the response to hypoxia, and Sox2, as a retroelement, plays an important role in the formation of induced pluripotent stem cells, especially in hypoxic microenvironments. Therefore, we performed a series of experiments to verify whether HIF1α, HIF2α and Sox2 regulated glioma cell dedifferentiation under hypoxic conditions. Materials and methods: Sphere formation by single glioma cells was observed, and CD133 and CD15 expression was compared between the normoxic and hypoxic groups. HIF1α, HIF2α, and Sox2 expression was detected using the CGGA database, and the correlation among HIF1α, HIF2α and Sox2 levels was analyzed. We knocked out HIF1α, HIF2α and Sox2 in glioma cells and cultured them under hypoxic conditions to detect CD133 and CD15 expression. The above cells were implanted into mouse brains to analyze tumor volume and survival time. Results: New spheres were formed from single glioma cells in 1% O2, but no spheres were formed in 21% O2. The cells cultured in 1% O2 highly expressed CD133 and CD15 and had a lower apoptosis rate. The CGGA database showed HIF1α and HIF2α expression in glioma. Knocking out HIF1α or HIF2α led to a decrease in CD133 and CD15 expression and inhibited sphere formation under hypoxic conditions. Moreover, tumor volume and weight decreased after HIF1α or HIF2α knockout with the same temozolomide treatment. Sox2 was also highly expressed in glioma, and there was a positive correlation between the HIF1α/HIF2α and Sox2 expression levels. Sox2 was expressed at lower levels after HIF1α or HIF2α was knocked out. Then, Sox2 was knocked out, and we found that CD133 and CD15 expression was decreased. Moreover, a lower sphere formation rate, higher apoptosis rate, lower tumor formation rate and longer survival time after temozolomide treatment were detected in the Sox2 knockout cells. Conclusion: In a hypoxic microenvironment, the HIF1α/HIF2α-Sox2 network induced the formation of glioma stem cells through the dedifferentiation of differentiated glioma cells, thus promoting glioma cell chemoresistance. This study demonstrates that both HIF1α and HIF2α, as genes upstream of Sox2, regulate the malignant progression of glioma through dedifferentiation.
