Fluctuation relations for irreversible emergence of information.

ABSTRACT: Information theory and Thermodynamics have developed closer in the last years, with a growing application palette in which the formal equivalence between the Shannon and Gibbs entropies is exploited. The main barrier to connect both disciplines is the fact that information does not imply a dynamics, whereas thermodynamic systems unfold with time, often away from equilibrium. Here, we analyze chain-like systems comprising linear sequences of physical objects carrying symbolic meaning. We show that, after defining a reading direction, both reversible and irreversible informations emerge naturally from the principle of microscopic reversibility in the evolution of the chains driven by a protocol. We find fluctuation equalities that relate entropy, the relevant concept in communication, and energy, the thermodynamically significant quantity, examined along sequences whose content evolves under writing and revision protocols. Our results are applicable to nanoscale chains, where information transfer is subject to thermal noise, and extendable to virtually any communication system.

Project description:A general theoretical framework is developed to account for the effects of an external potential on the energetics of membrane proteins. The framework is based on the free energy relation between two (forward/backward) probability densities, which was recently generalized to non-equilibrium processes, culminating in the work-fluctuation theorem. Starting from the probability densities of the conformational states along the "voltage coupling" reaction coordinate, we investigate several interconnected free energy relations between these two conformational states, considering voltage activation of ion channels. The free energy difference between the two conformational states at zero (depolarization) membrane potential (i.e., known as the chemical component of free energy change in ion channels) is shown to be equivalent to the free energy difference between the two "equilibrium" (resting and activated) conformational states along the one-dimensional voltage couplin reaction coordinate. Furthermore, the requirement that the application of linear response approximation to the free energy functionals of voltage coupling should satisfy the general free energy relations, yields a novel closed-form expression for the gating charge in terms of other basic properties of ion channels. This connection is familiar in statistical mechanics, known as the equilibrium fluctuation-response relation. The theory is illustrated by considering the coupling of a unit charge to the external voltage in the two sites near the surface of membrane, representing the activated and resting states. This is done using a coarse-graining (CG) model of membrane proteins, which includes the membrane, the electrolytes and the electrodes. The CG model yields Marcus-type voltage dependent free energy parabolas for the response of the electrostatic environment (electrolytes etc.) to the transition from the initial to the final configuratinal states, leading to equilibrium free energy difference and free energy barrier that follow the trend of the equilibrium fluctuation relation and the Marcus theory of electron transfer. These energetics also allow for a direct estimation of the voltage dependence of channel activation (Q-V curve), offering a quantitative rationale for a correlation between the voltage dependence parabolas and the Q-V curve, upon site-directed mutagenesis or drug binding. Taken together, by introducing the voltage coupling as the energy gap reaction coordinate, our framework brings new perspectives to the thermodynamic models of voltage activation in voltage-sensitive membrane proteins, offering an a framework for a better understating of the structure-function correlations of voltage gating in ion channels as well as electrogenic phenomena in ion pumps and transporters. Significantly, this formulation also provides a powerful bridge between the CG model of voltage coupling and the conventional macroscopic treatments.

Project description:Traditionally, investigations in the area of stimulus equivalence have employed humans as experimental participants. Recently, however, artificial neural network models (often referred to as connectionist models [CMs]) have been developed to simulate performances seen among human participants when training various types of stimulus relations. Two types of neural network models have shown particular promise in recent years. RELNET has demonstrated its capacity to approximate human acquisition of stimulus relations using simulated matching-to-sample (MTS) procedures (e.g., Lyddy & Barnes-Holmes Journal of Speech and Language Pathology and Applied Behavior Analysis, 2, 14-24, 2007). Other newly developed connectionist algorithms train stimulus relations by way of compound stimuli (e.g., Tovar & Chavez The Psychological Record, 62, 747-762, 2012; Vernucio & Debert The Psychological Record, 66, 439-449, 2016). What makes all of these CMs interesting to many behavioral researchers is their apparent ability to simulate the acquisition of diversified stimulus relations as an analogue to human learning; that is, neural networks learn over a series of training epochs such that these models become capable of deriving novel or untrained stimulus relations. With the goal of explaining these quickly evolving approaches to practical and experimental endeavors in behavior analysis, we offer an overview of existing CMs as they apply to behavior-analytic theory and practice. We provide a brief overview of derived stimulus relations as applied to human academic remediation, and we argue that human and simulated human investigations have symbiotic experimental potential. Additionally, we provide a working example of a neural network referred to as emergent virtual analytics (EVA). This model demonstrates a process by which artificial neural networks can be employed by behavior-analytic researchers to understand, simulate, and predict derived stimulus relations made by human participants.
