Leveraging Auxiliary Information on Marginal Distributions in Nonignorable Models for Item and Unit Nonresponse.

ABSTRACT: Often, government agencies and survey organizations know the population counts or percentages for some of the variables in a survey. These may be available from auxiliary sources, for example, administrative databases or other high quality surveys. We present and illustrate a model-based framework for leveraging such auxiliary marginal information when handling unit and item nonresponse. We show how one can use the margins to specify different missingness mechanisms for each type of nonresponse. We use the framework to impute missing values in voter turnout in a subset of data from the U.S. Current Population Survey (CPS). In doing so, we examine the sensitivity of results to different assumptions about the unit and item nonresponse.

Bayesian Scalar on Image Regression With Nonignorable Nonresponse.

Project description:Medical imaging has become an increasingly important tool in screening, diagnosis, prognosis, and treatment of various diseases given its information visualization and quantitative assessment. The aim of this article is to develop a Bayesian scalar-on-image regression model to integrate high-dimensional imaging data and clinical data to predict cognitive, behavioral, or emotional outcomes, while allowing for nonignorable missing outcomes. Such a nonignorable nonresponse consideration is motivated by examining the association between baseline characteristics and cognitive abilities for 802 Alzheimer patients enrolled in the Alzheimer's Disease Neuroimaging Initiative 1 (ADNI1), for which data are partially missing. Ignoring such missing data may distort the accuracy of statistical inference and provoke misleading results. To address this issue, we propose an imaging exponential tilting model to delineate the data missing mechanism and incorporate an instrumental variable to facilitate model identifiability followed by a Bayesian framework with Markov chain Monte Carlo algorithms to conduct statistical inference. This approach is validated in simulation studies where both the finite sample performance and asymptotic properties are evaluated and compared with the model with fully observed data and that with a misspecified ignorable missing mechanism. Our proposed methods are finally carried out on the ADNI1 dataset, which turns out to capture both of those clinical risk factors and imaging regions consistent with the existing literature that exhibits clinical significance. Leveraging auxiliary data from arbitrary distributions to boost GWAS discovery with Flexible cFDR.

Project description:Genome-wide association studies (GWAS) have identified thousands of genetic variants that are associated with complex traits. However, a stringent significance threshold is required to identify robust genetic associations. Leveraging relevant auxiliary covariates has the potential to boost statistical power to exceed the significance threshold. Particularly, abundant pleiotropy and the non-random distribution of SNPs across various functional categories suggests that leveraging GWAS test statistics from related traits and/or functional genomic data may boost GWAS discovery. While type 1 error rate control has become standard in GWAS, control of the false discovery rate can be a more powerful approach. The conditional false discovery rate (cFDR) extends the standard FDR framework by conditioning on auxiliary data to call significant associations, but current implementations are restricted to auxiliary data satisfying specific parametric distributions, typically GWAS p-values for related traits. We relax these distributional assumptions, enabling an extension of the cFDR framework that supports auxiliary covariates from arbitrary continuous distributions ("Flexible cFDR"). Our method can be applied iteratively, thereby supporting multi-dimensional covariate data. Through simulations we show that Flexible cFDR increases sensitivity whilst controlling FDR after one or several iterations. We further demonstrate its practical potential through application to an asthma GWAS, leveraging various functional genomic data to find additional genetic associations for asthma, which we validate in the larger, independent, UK Biobank data resource.

Optimal pseudolikelihood estimation in the analysis of multivariate missing data with nonignorable nonresponse.

Project description:Tang et al. (2003) considered a regression model with missing response, where the missingness mechanism depends on the value of the response variable and hence is nonignorable. They proposed three pseudolikelihood estimators, based on different treatments of the probability distribution of the completely observed covariates. The first assumes the distribution of the covariate to be known, the second estimates this distribution parametrically, and the third estimates the distribution nonparametrically. While it is not hard to show that the second estimator is more efficient than the first, Tang et al. (2003) only conjectured that the third estimator is more efficient than the first two. In this paper, we investigate the asymptotic behaviour of the third estimator by deriving a closed-form representation of its asymptotic variance. We then prove that the third estimator is more efficient than the other two. Our result can be straightforwardly applied to missingness mechanisms that are more general than that in Tang et al. (2003).

A scalable approach to measuring the impact of nonignorable nonresponse with an EMA application.

Project description:There is often a need to assess the dependence of standard analyses on the strong untestable assumption of ignorable missingness. To tackle this problem, past research developed simple sensitivity index measures assuming a linear impact of nonignorability and missingness in outcomes only. These restrictions limit their applicability for studies with missingness in both outcome and covariates. Nonignorable missingness in this setting poses significant new analytic challenges and calls for more general and flexible methods that are also computationally tractable even for large datasets. In this paper, we relax the restrictions of extant linear sensitivity index methods and develop nonlinear sensitivity indices that maintain computational simplicity and perform equally well when the impact of nonignorability is locally linear. On the other hand, they can substantially improve the effectiveness of local sensitivity analysis when regression outcomes and covariates are subject to concurrent missingness. In this situation, the local linear sensitivity analysis fails to detect the impact of nonignorability while the proposed nonlinear sensitivity measures can. Because the new sensitivity indices avoid fitting complicated nonignorable models, they are computationally tractable (i.e., scalable) for use in large datasets. We develop general formula for nonlinear sensitivity index measures, and evaluate the new measures in simulated data and a real dataset collected using the ecological momentary assessment method. Analysis of area level and unit level models for small area estimation in forest inventories assisted with LiDAR auxiliary information.

Project description:Forest inventories require estimates and measures of uncertainty for subpopulations such as management units. These units often times hold a small sample size, so they should be regarded as small areas. When auxiliary information is available, different small area estimation methods have been proposed to obtain reliable estimates for small areas. Unit level empirical best linear unbiased predictors (EBLUP) based on plot or grid unit level models have been studied more thoroughly than area level EBLUPs, where the modelling occurs at the management unit scale. Area level EBLUPs do not require a precise plot positioning and allow the use of variable radius plots, thus reducing fieldwork costs. However, their performance has not been examined thoroughly. We compared unit level and area level EBLUPs, using LiDAR auxiliary information collected for inventorying 98,104 ha coastal coniferous forest. Unit level models were consistently more accurate than area level EBLUPs, and area level EBLUPs were consistently more accurate than field estimates except for large management units that held a large sample. For stand density, volume, basal area, quadratic mean diameter, mean height and Lorey's height, root mean squared errors (rmses) of estimates obtained using area level EBLUPs were, on average, 1.43, 2.83, 2.09, 1.40, 1.32 and 1.64 times larger than those based on unit level estimates, respectively. Similarly, direct field estimates had rmses that were, on average, 1.37, 1.45, 1.17, 1.17, 1.26, and 1.38 times larger than rmses of area level EBLUPs. Therefore, area level models can lead to substantial gains in accuracy compared to direct estimates, and unit level models lead to very important gains in accuracy compared to area level models, potentially justifying the additional costs of obtaining accurate field plot coordinates.

Multiple co-clustering based on nonparametric mixture models with heterogeneous marginal distributions.

Project description:We propose a novel method for multiple clustering, which is useful for analysis of high-dimensional data containing heterogeneous types of features. Our method is based on nonparametric Bayesian mixture models in which features are automatically partitioned (into views) for each clustering solution. This feature partition works as feature selection for a particular clustering solution, which screens out irrelevant features. To make our method applicable to high-dimensional data, a co-clustering structure is newly introduced for each view. Further, the outstanding novelty of our method is that we simultaneously model different distribution families, such as Gaussian, Poisson, and multinomial distributions in each cluster block, which widens areas of application to real data. We apply the proposed method to synthetic and real data, and show that our method outperforms other multiple clustering methods both in recovering true cluster structures and in computation time. Finally, we apply our method to a depression dataset with no true cluster structure available, from which useful inferences are drawn about possible clustering structures of the data.

Bayesian models leveraging bioactivity and cytotoxicity information for drug discovery.

Project description:Identification of unique leads represents a significant challenge in drug discovery. This hurdle is magnified in neglected diseases such as tuberculosis. We have leveraged public high-throughput screening (HTS) data to experimentally validate a virtual screening approach employing Bayesian models built with bioactivity information (single-event model) as well as bioactivity and cytotoxicity information (dual-event model). We virtually screened a commercial library and experimentally confirmed actives with hit rates exceeding typical HTS results by one to two orders of magnitude. This initial dual-event Bayesian model identified compounds with antitubercular whole-cell activity and low mammalian cell cytotoxicity from a published set of antimalarials. The most potent hit exhibits the in vitro activity and in vitro/in vivo safety profile of a drug lead. These Bayesian models offer significant economies in time and cost to drug discovery.

Nonstandard conditionally specified models for nonignorable missing data.

Project description:Data analyses typically rely upon assumptions about the missingness mechanisms that lead to observed versus missing data, assumptions that are typically unassessable. We explore an approach where the joint distribution of observed data and missing data are specified in a nonstandard way. In this formulation, which traces back to a representation of the joint distribution of the data and missingness mechanism, apparently first proposed by J. W. Tukey, the modeling assumptions about the distributions are either assessable or are designed to allow relatively easy incorporation of substantive knowledge about the problem at hand, thereby offering a possibly realistic portrayal of the data, both observed and missing. We develop Tukey's representation for exponential-family models, propose a computationally tractable approach to inference in this class of models, and offer some general theoretical comments. We then illustrate the utility of this approach with an example in systems biology.

Using Auxiliary Item Information in the Item Parameter Estimation of a Graded Response Model for a Small to Medium Sample Size: Empirical Versus Hierarchical Bayes Estimation.

Project description:Marginal maximum likelihood estimation (MMLE) is commonly used for item response theory item parameter estimation. However, sufficiently large sample sizes are not always possible when studying rare populations. In this paper, empirical Bayes and hierarchical Bayes are presented as alternatives to MMLE in small sample sizes, using auxiliary item information to estimate the item parameters of a graded response model with higher accuracy. Empirical Bayes and hierarchical Bayes methods are compared with MMLE to determine under what conditions these Bayes methods can outperform MMLE, and to determine if hierarchical Bayes can act as an acceptable alternative to MMLE in conditions where MMLE is unable to converge. In addition, empirical Bayes and hierarchical Bayes methods are compared to show how hierarchical Bayes can result in estimates of posterior variance with greater accuracy than empirical Bayes by acknowledging the uncertainty of item parameter estimates. The proposed methods were evaluated via a simulation study. Simulation results showed that hierarchical Bayes methods can be acceptable alternatives to MMLE under various testing conditions, and we provide a guideline to indicate which methods would be recommended in different research situations. R functions are provided to implement these proposed methods.

Functional Linear Regression Models for Nonignorable Missing Scalar Responses.

Project description:As an important part of modern health care, medical imaging data, which can be regarded as densely sampled functional data, have been widely used for diagnosis, screening, treatment, and prognosis, such as finding breast cancer through mammograms. The aim of this paper is to propose a functional linear regression model for using functional (or imaging) predictors to predict clinical outcomes (e.g., disease status), while addressing missing clinical outcomes. We introduce an exponential tilting semiparametric model to account for the nonignorable missing data mechanism. We develop a set of estimating equations and its associated computational methods for both parameter estimation and the selection of the tuning parameters. We also propose a bootstrap resampling procedure for carrying out statistical inference. Under some regularity conditions, we systematically establish the asymptotic properties (e.g., consistency and convergence rate) of the estimates calculated from the proposed estimating equations. Simulation studies and a real data analysis are used to illustrate the finite sample performance of the proposed methods.
