The complete chloroplast genome of Callicarpa macrophylla Vahl.

ABSTRACT: Callicarpa macrophylla Vahl. belongs to the family Lamiaceae. Its root is a widely used Yao Medicine (YM) to treat internal and external bleeding at the Yao minority areas in southern China. Here, we provide the complete chloroplast genome of C. macrophylla which was collected from Laibin city in Guangxi, China. The total length of the chloroplast genome is 154,141 bp, including a large single-copy (LSC) region, a small single-copy (SSC) region, and a pair of inverted repeats (IRs) regions which are separated by the LSC and SSC, with lengths of 84,904 bp, 17,839 bp, and 25,699 bp, respectively. One hundred and thirty-one genes were identified, including 89 protein-coding genes, 34 tRNA genes, and eight rRNA genes. The overall GC content is 38%. Phylogenetic analysis revealed that C. macrophylla is closely related to C. integerrima var. chinensis.

Project description:Gentiana macrophylla is a perennial medicinal plant in the family Gentianaceae. Natural sources for G. macrophylla plants are being exhausted due to over-collection and need urgent conservation. The complete chloroplast DNA sequence of G. macrophylla (GenBank accession number: KY856959) was determined in our study. The size of chloroplast genome of G. macrophylla is 149,916 bp, including a large single-copy (LSC) region of 82,911 bp and a small single-copy (SSC) region of 17,095 bp separated by a pair of identical inverted repeat regions (IRs) of 24,955 bp each. A total of 130 genes were successfully annotated containing 86 protein-coding genes, 36 tRNA genes and 8 rRNA genes. The GC content is 37.7%. 33 chloroplast simple sequence repeats (cpSSRs) of Gentiana macrophylla were detected, in which 32 of them are mononucleotide repeats. Phylogenomic analysis strongly supported the close relationship of G. macrophylla and other 5 species in Gentiana.

The complete chloroplast genome of Callicarpa dichotoma (Lour.) K.Koch (Lamiaceae).

Project description:Callicarpa dichotoma (Lour.) K.Koch is a shrub species with distribution from East Asia to Southeast Asia. We assembled and annotated for the first time the complete chloroplast (cp) genome of C. dichotoma. The cp genome of C. dichotoma is 154,110 bp long with the GC content of 38.09% and consists of four subregions: a large single-copy (LSC) region of 84,915 bp, a small single-copy (SSC) region of 17,783 bp and a pair of inverted repeats (IRs) of 25,706 bp each. The cp genome of C. dichotoma encodes a total of 114 unique genes, comprising 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. Phylogenetic trees based on the coding sequences strongly support the position of C. dichotoma within the genus Callicarpa, confirming the previously reported monophyly of the genus.

Complete plastome sequence of Callicarpa nudiflora Vahl (Verbenaceae): a medicinal plant.

Project description:Callicarpa nudiflora Vahl is a medicinal plant occurring in Guangdong, Guangxi, Hainan provinces of China. Here, we report and characterize the complete plastid genome sequence of C. nudiflora in an effort to provide genomic resources useful for promoting its conservation. The complete plastome is 154,080 bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 25,657 bp, a large single-copy (LSC) region of 84,949 bp, and a small single-copy (SSC) region of 17,817 bp. There are 113 genes annotated, including 79 unique protein-coding genes, 4 unique ribosomal RNA genes, and 30 transfer RNA genes. To investigate the evolution status of C. nudiflora, as well as Verbenaceae, we constructed a phylogenetic tree with C. nudiflora and other 11 species based on their complete chloroplast genomes. According to the phylogenetic topologies, C. nudiflora was closely related to Lancea hirstua.

Project description:Uvaria macrophylla (Annonaceae) is an erect shrub with multiple medicinal properties. In this study, we report the complete chloroplast genome of U. macrophylla, assembled from whole-genome high-throughput sequencing reads, as a resource for future studies on the phylogeny and evolution of Annonaceae. The chloroplast genome was 192,782 bp in length, with a large single-copy (LSC) region of 83,581 bp, a small single-copy (SSC) region of 3,741 bp, separated by two inverted repeat (IR) regions of 52,730 bp each. It was predicted to contain 151 genes, with an overall GC content of 38.7%. Phylogenetic analysis of 105 protein-coding sequences of 13 plant plastomes showed that U. macrophylla is closest to Annona cherimola.

The genome harbored 130 genes, including 85 protein coding genes, 37 tRNA genes, and 8 ribosomal RNA genes. The overall GC content was 37.99%. Phylogenetic analysis indicated that S. tiliifolia is closely related to the species of Salvia chanryoenica.

The first complete chloroplast genome of Uncaria macrophylla was sequenced and assembled in this study. The genome is 155,138 bp in length and contained 129 encoded genes in total, including 79 protein-coding genes, eight ribosomal RNA genes, and 37 transfer RNA genes. The phylogenomic analysis showed that U. macrophylla was closely related to Uncaria rhynchophylla according to the current sampling extent.

The complete chloroplast contains 112 distinct genes, including 78 protein-coding, 30 tRNAs and 4 rRNAs genes. Phylogenetic analysis suggests that C. longifolia var. floccose is closely associated with C. formosana.

The chloroplast genome has a typical quadripartite structure with a genome size of 152,988 bp, including a large single-copy (LSC) of 83,634 bp, a small single-copy (SSC) of 17,774 bp and two inverted repeats (IRs) of 25,790 bp. The genome contains 129 genes, including 84 protein-coding, 37 tRNA and 8 rRNA genes. The overall GC content is 35.1%. Phylogenetic analysis showed that F. macrophylla grouped with a clade containing the genera of Fagelia, Dolichos, Eriosema, Dunbaria and Cajanus in Fabaceae. This study provides essential data and insight for understanding the phylogenetic placement of Flemingia.

In total, 127 genes were predicted, including 81 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The phylogenetic analysis based on whole chloroplast genome sequences showed that U. macrophylla is closely related to U. rhynchophylla.

Project description:The relationship between Callicarpa rubella Lindl. and its infraspecific taxa has troubled researchers for a long time. Here, we reported for the first time the complete chloroplast (cp) genome of C. rubella to investigate its phylogenetic position and provide more sequencing information for further studies about the relationship between C. rubella and its related species. The cp genome of C. rubella was 154,202 bp in length and displayed a typical quadripartite angiosperm structure, containing two inverted repeat (IR) regions of 25,701 bp, a large single-copy (LSC) region of 84,968 bp and a small single-copy (SSC) region of 17,832 bp. It contained 87 protein-coding genes, 37 tRNA genes and 8 rRNA genes. The analysis fully resolved C. rubella was in a clade with C. bodinieri and C. nudiflora. The results indicated Callicarpa formed a sister relationship with Dicrastylis parvifolia in Lamiaceae.
