KUALA: a machine learning-driven framework for kinase inhibitors repositioning.

ABSTRACT: The family of protein kinases comprises more than 500 genes involved in numerous functions. Hence, their physiological dysfunction has paved the way toward drug discovery for cancer, cardiovascular, and inflammatory diseases. As a matter of fact, Kinase binding sites high similarity has a double role. On the one hand it is a critical issue for selectivity, on the other hand, according to poly-pharmacology, a synergistic controlled effect on more than one target could be of great pharmacological interest. Another important aspect of binding similarity is the possibility of exploit it for repositioning of drugs on targets of the same family. In this study, we propose our approach called Kinase drUgs mAchine Learning frAmework (KUALA) to automatically identify kinase active ligands by using specific sets of molecular descriptors and provide a multi-target priority score and a repurposing threshold to suggest the best repurposable and non-repurposable molecules. Project description:The analytic procedures incorporated to facilitate the delivery of projects are often referred to as project analytics. Existing techniques focus on retrospective reporting and understanding the underlying relationships to make informed decisions. Although machine learning algorithms have been widely used in addressing problems within various contexts (e.g., streamlining the design of construction projects), limited studies have evaluated pre-existing machine learning methods within the delivery of construction projects. Due to this, the current research aims to contribute further to this convergence between artificial intelligence and the execution construction project through the evaluation of a specific set of machine learning algorithms. This study proposes a machine learning-based data-driven research framework for addressing problems related to project analytics. It then illustrates an example of the application of this framework. In this illustration, existing data from an open-source data repository on construction projects and cost overrun frequencies was studied in which several machine learning models (Python's Scikit-learn package) were tested and evaluated. The data consisted of 44 independent variables (from materials to labour and contracting) and one dependent variable (project cost overrun frequency), which has been categorised for processing under several machine learning models. These models include support vector machine, logistic regression, k-nearest neighbour, random forest, stacking (ensemble) model and artificial neural network. Feature selection and evaluation methods, including the Univariate feature selection, Recursive feature elimination, SelectFromModel and confusion matrix, were applied to determine the most accurate prediction model. This study also discusses the generalisability of using the proposed research framework in other research contexts within the field of project management. The proposed framework, its illustration in the context of construction projects and its potential to be adopted in different contexts will significantly contribute to project practitioners, stakeholders and academics in addressing many project-related issues.

Project description:BackgroundDrug repositioning, also known as drug repurposing, defines new indications for existing drugs and can be used as an alternative to drug development. In recent years, the accumulation of large volumes of information related to drugs and diseases has led to the development of various computational approaches for drug repositioning. Although herbal medicines have had a great impact on current drug discovery, there are still a large number of herbal compounds that have no definite indications.ResultsIn the present study, we constructed a computational model to predict the unknown pharmacological effects of herbal compounds using machine learning techniques. Based on the assumption that similar diseases can be treated with similar drugs, we used four categories of drug-drug similarity (e.g., chemical structure, side-effects, gene ontology, and targets) and three categories of disease-disease similarity (e.g., phenotypes, human phenotype ontology, and gene ontology). Then, associations between drug and disease were predicted using the employed similarity features. The prediction models were constructed using classification algorithms, including logistic regression, random forest and support vector machine algorithms. Upon cross-validation, the random forest approach showed the best performance (AUC = 0.948) and also performed well in an external validation assessment using an unseen independent dataset (AUC = 0.828). Finally, the constructed model was applied to predict potential indications for existing drugs and herbal compounds. As a result, new indications for 20 existing drugs and 31 herbal compounds were predicted and validated using clinical trial data.ConclusionsThe predicted results were validated manually confirming the performance and underlying mechanisms - for example, irinotecan as a treatment for neuroblastoma. From the prediction, herbal compounds were considered to be drug candidates for related diseases which is important to be further developed. The proposed prediction model can contribute to drug discovery by suggesting drug candidates from herbal compounds which have potentials but few were studied.
