The contribution of common and rare genetic variants to variation in metabolic traits in 288,137 East Asians.

ABSTRACT: Metabolic traits are heritable phenotypes widely-used in assessing the risk of various diseases. We conduct a genome-wide association analysis (GWAS) of nine metabolic traits (including glycemic, lipid, liver enzyme levels) in 125,872 Korean subjects genotyped with the Korea Biobank Array. Following meta-analysis with GWAS from Biobank Japan identify 144 novel signals (MAF ≥ 1%), of which 57.0% are replicated in UK Biobank. Additionally, we discover 66 rare (MAF < 1%) variants, 94.4% of them co-incident to common loci, adding to allelic series. Although rare variants have limited contribution to overall trait variance, these lead, in carriers, substantial loss of predictive accuracy from polygenic predictions of disease risk from common variant alone. We capture groups with up to 16-fold variation in type 2 diabetes (T2D) prevalence by integration of genetic risk scores of fasting plasma glucose and T2D and the I349F rare protective variant. This study highlights the need to consider the joint contribution of both common and rare variants on inherited risk of metabolic traits and related diseases.

Project description:Genotype-phenotype (G-P) analyses for complex morphological traits typically utilize simple, predetermined anatomical measures or features derived via unsupervised dimension reduction techniques (e.g. principal component analysis (PCA) or eigen-shapes). Despite the popularity of these approaches, they do not necessarily reveal axes of phenotypic variation that are genetically relevant. Therefore, we introduce a framework to optimize phenotyping for G-P analyses, such as genome-wide association studies (GWAS) of common variants or rare variant association studies (RVAS) of rare variants. Our strategy is two-fold: (i) we construct a multidimensional feature space spanning a wide range of phenotypic variation, and (ii) within this feature space, we use an optimization algorithm to search for directions or feature combinations that are genetically enriched. To test our approach, we examine human facial shape in the context of GWAS and RVAS. In GWAS, we optimize for phenotypes exhibiting high heritability, estimated from either family data or genomic relatedness measured in unrelated individuals. In RVAS, we optimize for the skewness of phenotype distributions, aiming to detect commingled distributions that suggest single or few genomic loci with major effects. We compare our approach with eigen-shapes as baseline in GWAS involving 8246 individuals of European ancestry and in gene-based tests of rare variants with a subset of 1906 individuals. After applying linkage disequilibrium score regression to our GWAS results, heritability-enriched phenotypes yielded the highest SNP heritability, followed by eigen-shapes, while commingling-based traits displayed the lowest SNP heritability. Heritability-enriched phenotypes also exhibited higher discovery rates, identifying the same number of independent genomic loci as eigen-shapes with a smaller effective number of traits. For RVAS, commingling-based traits resulted in more genes passing the exome-wide significance threshold than eigen-shapes, while heritability-enriched phenotypes lead to only a few associations. Overall, our results demonstrate that optimized phenotyping allows for the extraction of genetically relevant traits that can specifically enhance discovery efforts of common and rare variants, as evidenced by their increased power in facial GWAS and RVAS.

Project description:BackgroundWhole-genome sequencing and imputation methodologies have enabled the study of the effects of genomic variants with low to very low minor allele frequency (MAF) on variation in complex traits. Our objective was to estimate the proportion of variance explained by imputed sequence variants classified according to their MAF compared with the variance explained by the pedigree-based additive genetic relationship matrix for 17 traits in Nordic Holstein dairy cattle.ResultsImputed sequence variants were grouped into seven classes according to their MAF (0.001-0.01, 0.01-0.05, 0.05-0.1, 0.1-0.2, 0.2-0.3, 0.3-0.4 and 0.4-0.5). The total contribution of all imputed sequence variants to variance in deregressed estimated breeding values or proofs (DRP) for different traits ranged from 0.41 [standard error (SE) = 0.026] for temperament to 0.87 (SE = 0.011) for milk yield. The contribution of rare variants (MAF < 0.01) to the total DRP variance explained by all imputed sequence variants was relatively small (a maximum of 12.5% for the health index). Rare and low-frequency variants (MAF < 0.05) contributed a larger proportion of the explained DRP variances (>13%) for health-related traits than for production traits (<11%). However, a substantial proportion of these variance estimates across different MAF classes had large SE, especially when the variance explained by a MAF class was small. The proportion of DRP variance that was explained by all imputed whole-genome sequence variants improved slightly compared with variance explained by the 50 k Illumina markers, which are routinely used in bovine genomic prediction. However, the proportion of DRP variance explained by imputed sequence variants was lower than that explained by pedigree relationships, ranging from 1.5% for milk yield to 37.9% for the health index.ConclusionsImputed sequence variants explained more of the variance in DRP than the 50 k markers for most traits, but explained less variance than that captured by pedigree-based relationships. Although in humans partitioning variants into groups based on MAF and linkage disequilibrium was used to estimate heritability without bias, many of our bovine estimates had a high SE. For a reliable estimate of the explained DRP variance for different MAF classes, larger sample sizes are needed.
