Taxonomic revision of the Plagiothecium curvifolium complex.

ABSTRACT: Supported by the examination of specimens from the entire range and by the analysis of type specimens and the diagnosis of individual names, morphological and genetic studies of the Plagiothecium curvifolium complex resulted in the conclusion that this taxon should be recognized as four separate taxa. In addition to P. curvifolium s.str., there is a variety that is proposed as a new combination-P. curvifolium var. recurvum; resurrection of the forgotten P. decursivifolium; and the description of a new species-P. imbricatum. The features that distinguish individual taxa focus primarily on: plant size; arrangement of leaves on the stem; the symmetry, dimensions, shape, concavity and folding of leaves; cell length; serration of the leaf apex; the shape of the decurrencies; the length of the sporophyte and the shape of the operculum. For all described taxa, the distribution, ecological preferences, key to their identification and detailed photographic documentation have been provided.

Taxonomic revision of the Typhula ishikariensis complex.

Project description:Typhula ishikariensis and the related fungi were separated into three biological species by morphological and physiological characteristics, as well as DNA sequences and mating reactions. We propose that the T. ishikariensis complex should be divided into three species (T. ishikariensis, T. canadensis and T. hyperborea) and two varieties (T. ishikariensis var. ishikariensis and var. idahoensis). Typhula hyperborea was reappraised to be recognized also as a separate species of the T. ishikariensis complex.

A Taxonomic Revision of the Wallemia sebi Species Complex.

Project description:Wallemia sebi is a xerophilic food- and air-borne fungus. The name has been used for strains that prevail in cold, temperate and tropical climates. In this study, multi-locus phylogenetic analyses, using the internal transcribed spacer (ITS) regions, DNA replication licensing factor (MCM7), pre-rRNA processing protein (TSR1), RNA polymerase II largest subunit (RPB1), RNA polymerase II second largest subunit (RPB2) and a new marker 3´-phosphoadenosine-5´-phosphatase (HAL2), confirmed the previous hypothesis that W. sebi presents a complex of at least four species. Here, we confirm and apply the phylogenetic analyses based species hypotheses from a companion study to guide phenotypic assessment of W. sebi like strains from a wide range of substrates, climates and continents allowed the recognition of W. sebi sensu stricto and three new species described as W. mellicola, W. Canadensis, and W. tropicalis. The species differ in their conidial size, xerotolerance, halotolerance, chaotolerance, growth temperature regimes, extracellular enzyme activity profiles, and secondary metabolite patterns. A key to all currently accepted Wallemia species is provided that allow their identification on the basis of physiological, micromorphological and culture characters.

A taxonomic and phylogenetic revision of the Penicillium sclerotiorum complex.

Project description:The morphological concept of Penicillium sclerotiorum (subgenus Aspergilloides) includes strains with monoverticillate, vesiculate conidiophores, and vivid orange to red colony colours, with colourful sclerotia sometimes produced. Multigene phylogenetic analyses with the nuclear ribosomal internal transcribed spacer (ITS) region, cytochrome c oxidase subunit 1 (cox1), β-tubulin (benA), translation elongation factor 1-α (tef1-α), and calmodulin (cmd), reveal that the P. sclerotiorum morphospecies is a complex of seven phylogenetically distinct species, three of which were recently described, namely P. guanacastense, P. mallochii, and P. viticola. Three previously unidentified species are described here as P. cainii, P. jacksonii, and P. johnkrugii. The phylogenetic species are morphologically similar, but differ in combinations of colony characters, sclerotium production, conidiophore stipe roughening and branching, and conidial shape. Ecological characters and differences in geographical distribution further characterise some of the species, but increased sampling is necessary to confirm these differences. The fungal DNA barcode, the ITS, and the animal DNA barcode, cox1, have lower species resolving ability in our phylogenetic analyses, but still allow identification of all the species. Tef1-α and cmd were superior in providing fully resolved, statistically well-supported phylogenetic trees for this species complex, whereas benA resolved all species but had some issues with paraphyly. Penicilliumadametzioides and P. multicolor, considered synonyms of P. sclerotiorum by some previous authors, do not belong to the P. sclerotiorum complex.Taxonomic noveltiesNew species:Penicillium cainii K.G. Comparative Genomics Suggests a Taxonomic Revision of the Staphylococcus cohnii Species Complex.

Project description:Staphylococcus cohnii (SC), a coagulase-negative bacterium, was first isolated in 1975 from human skin. Early phenotypic analyses led to the delineation of two subspecies (subsp.), Staphylococcus cohnii subsp. cohnii (SCC) and Staphylococcus cohnii subsp. urealyticus (SCU). SCC was considered to be specific to humans, whereas SCU apparently demonstrated a wider host range, from lower primates to humans. The type strains ATCC 29974 and ATCC 49330 have been designated for SCC and SCU, respectively. Comparative analysis of 66 complete genome sequences-including a novel SC isolate-revealed unexpected patterns within the SC complex, both in terms of genomic sequence identity and gene content, highlighting the presence of 3 phylogenetically distinct groups. Based on our observations, and on the current guidelines for taxonomic classification for bacterial species, we propose a revision of the SC species complex. We suggest that SCC and SCU should be regarded as two distinct species: SC and SU (Staphylococcus urealyticus), and that two distinct subspecies, SCC and SCB (SC subsp. barensis, represented by the novel strain isolated in Bari) should be recognized within SC. Furthermore, since large-scale comparative genomics studies recurrently suggest inconsistencies or conflicts in taxonomic assignments of bacterial species, we believe that the approach proposed here might be considered for more general application.

Taxonomic revision of black salamanders of the Aneides flavipunctatus complex (Caudata: Plethodontidae).

Project description:We present a taxonomic revision of the black salamander (Aneides flavipunctatus) complex of northwestern California and extreme southeastern Oregon. The revision is based on a number of published works as well as new molecular and morphological data presented herein. The subspecies Aneides flavipunctatus niger Myers & Maslin 1948 is raised in rank to a full species. It is isolated far to the south of the main range on the San Francisco Peninsula, south and west of San Francisco Bay. Another geographically isolated set of populations occurs well inland in Shasta County, northern CA, mainly in the vicinity of Shasta Lake. It is raised from synonymy and recognized as Aneides iecanus (Cope 1883). The remaining taxa occur mainly along and inland from the coast from the vicinity of the Russian River and Lake Berryessa/Putah Creek, north to the vicinity of the Smith River near the Oregon border and more inland along the Klamath and Trinity Rivers and tributaries into Oregon. The northern segment of this nearly continuous range is named Aneides klamathensis Reilly and Wake 2019. We use molecular data to provide a detailed examination of a narrow contact zone between the northern A. klamathensis and the more southern A. flavipunctatus in southern Humboldt County in the vicinity of the Van Duzen and main fork of the Eel rivers. To the south is the remnant of the former species and it takes the name Aneides flavipunctatus (Strauch 1870). It is highly diversified morphologically and genetically and requires additional study.

Taxonomic revision of Pachyptera (Bignonieae, Bignoniaceae).

Project description:Pachyptera DC. is a small genus of neotropical lianas included in tribe Bignonieae (Bignoniaceae). The genus has a complicated taxonomic history but currently includes species distributed from Belize to Southern Amazon. Pachyptera is characterised by four main synapomorphies, namely, a papery peeling bark, prophylls of the axillary buds organised in a series of three, patelliform glands arranged in lines in the upper portions of the calyx and corolla tube. Furthermore, members of the genus also have stems with four phloem wedges in cross-section and conspicuous extrafloral nectaries between the interpetiolar region and at the petiole apex, although these characters are also shared with other genera of tribe Bignonieae. Here, we present a taxonomic revision of Pachyptera, which includes a complete list of synonyms, detailed morphological descriptions of species and an identification key, as well as information on the habitat, distribution and phenology, nomenclatural notes, taxonomic comments and illustrations of all the species. In addition, we designate three lectotypes, propose one new combination, raise one variety to species status and describe a new species. After these adjustments, a Pachyptera with five well-defined species is recognised.

Phylogenetic and taxonomic revision of Lopadostoma.

Project description:The genus Lopadostoma (Xylariaceae, Xylariales) is revised. Most species formerly assigned to Lopadostoma do not belong to the genus. Twelve species are herein recognised, of which two are only known from morphology. Ten species, of which six (L. americanum, L. fagi, L. insulare, L. lechatii, L. meridionale and L. quercicola) are newly described, are characterised by both morphology and DNA phylogeny using LSU, ITS and rpb2 sequences. Morphologically, ecologically and phylogenetically Lopadostoma is a well-defined genus comprising exclusively species with pustular pseudostroma development in bark of angiospermous trees. Phaeosperma ailanthi, Phaeosperma dryophilum and Sphaeria linosperma are combined in Lopadostoma. Lopadostoma gastrinum is neotypified and L. turgidum is lecto- and epitypified. Species with asci and ascospores similar to those of Lopadostoma but having perithecia immersed in wood, particularly those of Lopadostoma subg. Anthostomopsis have been determined to be unrelated to the genus. DNA data confirm that Anthostoma is unrelated to Lopadostoma. Its type and currently only confirmed species Anthostoma decipiens belongs to Diatrypaceae. DNA data also show that L. pouzarii and Barrmaelia macrospora are unrelated to Lopadostoma. A commentary is provided for names in Lopadostoma and those names in Anthostoma that may be putative species of Lopadostoma based on their protologues. Anthostoma insidiosum is an older name for Anthostomella (Diatrype) adusta.

Project description:A taxonomic revision of species related to Mordellistenahirtipes Schilsky, 1895 is presented. Five species among the M.hirtipes complex are recognised: M.hirtipes Schilsky, 1895, M.pseudohirtipes Ermisch, 1965, M.purpurascens Costa, 1854, M.balearica Compte, 1985, and M.irritans Franciscolo, 1991. Descriptions, differential diagnoses, an identification key, and new distributional records are provided. Principal Component Analysis is performed for visualisation of differentiation between taxa. The following taxonomic acts are proposed: Mordellistenapodlussanyi Czető, 1990 and M.aegea Franciscolo, 1949 are proposed as junior subjective synonyms of M.hirtipes Schilsky, 1895; M.fageli Ermisch, 1969 and M.pseudohirtipeskrotosensis Czető, 1990 are proposed as junior subjective synonyms of M.pseudohirtipespseudohirtipes Ermisch, 1965; M.geronensis Ermisch, 1977 and M.istrica Ermisch, 1977 are proposed as junior subjective synonyms of M.purpurascens Costa, 1854.
