ABSTRACT: We present a genome assembly from an individual female Cheilosia vulpina (the large burdock Cheilosia or stocky blacklet; Arthropoda; Insecta; Diptera; Syriphidae). The genome sequence is 913 megabases in span. The majority of the assembly (98.81%) is scaffolded into sixchromosomal pseudomolecules, with the X sex chromosome assembled.

Genome sequence of Phormia regina Meigen (Diptera: Calliphoridae): implications for medical, veterinary and forensic research.

Project description:BackgroundBlow flies (Diptera: Calliphoridae) are important medical, veterinary and forensic insects encompassing 8 % of the species diversity observed in the calyptrate insects. Few genomic resources exist to understand the diversity and evolution of this group.ResultsWe present the hybrid (short and long reads) draft assemblies of the male and female genomes of the common North American blow fly, Phormia regina (Diptera: Calliphoridae). The 550 and 534 Mb draft assemblies contained 8312 and 9490 predicted genes in the female and male genomes, respectively; including > 93 % conserved eukaryotic genes. Putative X and Y chromosomes (21 and 14 Mb, respectively) were assembled and annotated. The P. regina genomes appear to contain few mobile genetic elements, an almost complete absence of SINEs, and most of the repetitive landscape consists of simple repetitive sequences. Candidate gene approaches were undertaken to annotate insecticide resistance, sex-determining, chemoreceptors, and antimicrobial peptides.ConclusionsThis work yielded a robust, reliable reference calliphorid genome from a species located in the middle of a calliphorid phylogeny. By adding an additional blow fly genome, the ability to tease apart what might be true of general calliphorids vs. what is specific of two distinct lineages now exists. This resource will provide a strong foundation for future studies into the evolution, population structure, behavior, and physiology of all blow flies.

Complete mitochondrial genome sequence of Catla catla (Hamilton, 1822) from the Halda river of Bangladesh.

Project description:Catla (Catla catla) is one of the fastest-growing major carp found in South Asia as well as Bangladesh. Catla catla is the second most popular indigenous carp species in the freshwater aquaculture industry of Bangladesh due to its relatively good taste and high market price. In this study, we disclosed the complete mitochondrial genome sequence of Bangladeshi Catla fish from Halda river located in Chittagong. The circular mitogenome of Catla catla is 16,597 bp in length and nucleotide composition is AT-based (72%), contains 37 genes including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and a D-loop (control region).

Complete mitochondrial genome of Compsilura concinnata (Meigen) (Diptera, Tachinidae).

Project description:The complete mitochondrial genome of Compsilura concinnata (Meigen), was analyzed by next-generation sequencing approach. Its mitogenome is 15,841 bp totally, which consists of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one non-coding control region. The nucleotide composition biases toward A and T, the overall A + T% was up to 80.9% of the entire mitogenome. Phylogenetic analysis supported the sister relationship between Goniini and Blondeliini. The result also suggested that the monophyly of the Exoristinae.

Genome sequencing and assembly of Indian major carp, Cirrhinus mrigala (Hamilton, 1822).

Project description:The freshwater aquaculture species, Cirrhinus mrigala, commonly known as mrigal, holds significance in the carp-dominated aquaculture system, globally. Despite constituting 1.08% of the total freshwater aquaculture production, mrigal is the third most important Indian major carp. However, its genome and associated information is not available. This study aims to address this gap by generation high quality genome assembly using PacBio long reads, Illumina short reads and Hi-C scaffolding. The characterization of assembled highly contiguous genome, 1.057 Gb in size, revealed 39,091 genes with functional annotations. The orthology analysis based on direct orthologs and single copy ortholgs places C. mrigala in a distinct position within the Otophysi clade. Additionally, the study delves into Hox gene clusters, identifying 38 Hox genes distributed in seven clusters. The present genomic information offers potential applications for sustainable aquaculture management, including selection programs for economic traits.

The complete mitochondrial genome of Slender Giant Moray Strophidon sathete (Hamilton, 1822).

Project description:The whole mitochondrial genome of the Slender Giant Moray Strophidon sathete (Hamilton, 1822) from the Hainan island was characterized using next-generation sequencing for the first time. The circular mitogenome of S. sathete is 16,568 bp, with 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a D-loop region. The base composition is little biased (A, G, T, and C was 30.95%, 16.73%, 27.09%, and 25.23%, respectively) with A + T contents of 58.04%. Among 13 PCGs, 12 PCGs use a normal ATG as the start codon except COX1 use GTG; four of them end with TAA or TAG, others terminate with an unusual stop codon. The phylogenetic tree showed that S. sathete was first clustered with Rhinomuraena quaesita and Gymnothorax minor, which further clarify the phylogenetic and evolution position of the genus Strophidon in the family Muraenidae.

The Mycetophilaruficollis Meigen (Diptera, Mycetophilidae) group in Europe: elucidating species delimitation with COI and ITS2 sequence data.

Project description:European species of the Mycetophilaruficollis group are compared on the basis of morphology and sequences of mitochondrial cytochrome oxidase subunit one (COI) and the ITS2 region of nuclear ribosomal DNA. The study represents the first evaluation of morphology-based species delimitation of closely related fungus gnat species by applying molecular information. Detailed descriptions and illustrations of the male terminalia are presented along with a key for the identification of all nine European species of the group. Phylogenetic analyses of molecular data generally supported the morphological species discrimination. The barcoding region of COI superseded ITS2 rDNA in resolving species. In the COI barcoding region interspecific differences ranged from 2.9 to 10.6% and the intraspecific distance from 0.08 to 0.8%. Only COI data distinguished between the similar and closely related Mycetophilaichneumonea and Mycetophilauninotata of which the latter was observed to include cryptic species. The host range of some species is suggested to be narrower than previously considered and to depend on the forest type. Presented evidence indicates the importance of analysing sequence data of morphologically very similar mycetophages reared from identified host fungi for elucidating species delimitation as well as their geographic and host ranges. New country records, viz. Estonia for Mycetophilaevanida, Georgia for Mycetophilaichneumonea, Mycetophilaidonea and Mycetophilaruficollis, and Norway for Mycetophilastrobli, widen the known distribution ranges of these species.
