First complete mitochondrial genome of the Saharan striped polecat (Ictonyx libycus).

ABSTRACT: The Saharan striped polecat (Ictonyx libycus) is endemic to Africa, inhabiting the edges of the Saharan Desert. Little is known about the biology or genetic status of this member of the weasel family (Mustelidae). We present the first complete mitochondrial genome of the Saharan striped polecat, assembled from data generated using a genome skimming approach. The assembled mitogenome is 16,549 bps in length and consists of 37 genes including 13 protein-coding genes, 2 rRNAs, 22 tRNAs, an origin of replication, and a control region. Phylogenetic analysis confirmed the placement of the Saharan striped polecat within the subfamily Ictonychinae.

The first complete mitochondrial genome of Sumatran striped rabbit Nesolagus netscheri (Schlegel, 1880), and its phylogenetic relationship with other Leporidae.

Project description:Nesolagus netscheri, a Sumatran striped rabbit, is one of the rarest rabbits in the Leporidae family, and its genetic information is still limited. This study provides the first mitochondrial genome and molecular systematic characterization of the Sumatran striped rabbit, Nesolagus netscheri, Indonesia's rarest rabbit. It consists of a circular double-stranded DNA of 16,709 bp. It showed that the mitochondrial genome structure of N. netscheri is similar to that of N. timminsi. The mitochondrial genome of N. netscheri contained 22 transfer RNA (tRNA) genes, and all tRNA except for trnS1 showed a characteristic cloverleaf secondary structure. Evidence was found that the atp8 gene of N. netscheri is under positive selection pressure. The phylogenetic analysis shows Leporidae was monophyletic, with Nesolagus at the basal. The study indicates a split between N. netscheri and N. timminsi in the Late Pleistocene around 0.43 million years ago. This research is a fundamental reference for the conservation of the rarest lagomorph species and provides important information for future evolutionary studies in the Leporidae family.

The mitochondrial genome of the orange-striped green sea anemone Diadumene lineata (Actiniaria: Diadumenidae): the first complete sequence in the family Diadumenidae.

Project description:The complete mitogenome of the orange-striped green sea anemone (Diadumene lineata) has been sequenced and annotated for the first time. The total length of the mitogenome is 17,552 bp with an A+T content of 62.6%. Unlike typical metazoan mitogenome, this mitogenome include 14 protein-coding genes (13 energy pathway protein coding genes, and a heg gene), two tRNAs, two rRNAs, and 19 intergenic regions. The COX1 gene possesses a homing endonuclease gene. This circular genome contains two introns, one in ND5 and another in COX1.This sequence is the first sequenced complete mitogenome in Diadumenidae and provides fundamental data for exploring complicated evolutionary relationships in Actiniaria.

The complete mitochondrial genome of striped large-eye bream, Gnathodentex aureolineatus (Teleostei, Lethrinidae).

Project description:Striped large-eye bream, Gnathodentex aureolineatus (Lacepède, 1802), is of high economic value and has important ecological functions in coral reefs. However, the genetic information of this species is quite limited, and there is taxonomical difficulty in the family Lethrinidae. Here, we present the complete mitochondrial genome of G. aureolineatus obtained with a long PCR approach and Sanger sequencing. The mitogenome was 16,940 bp in length, consisting of 37 genes (13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes) and two non-coding regions. Both maximum-likelihood and Bayesian inference phylogenetic trees placed the genus Gnathodentex sister to Monotaxis within Lethrinidae. These results contribute toward the taxonomy, conservation, and phylogeny of Lethrinidae.

The complete mitochondrial genome of the striped hamster (Cricetulus barabesis) China and its phylogenetic analysis.

Project description:The complete mitogenome sequence of the striped hamster was determined using long PCR. The genome was 16,282 bp in length and contained 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, one origin of L strand replication, and one control region. The overall base composition of the heavy strand is A (33.7%), C (22.8%), T (30.5%), and G (13.0%). The base compositions present clearly the A-T skew, which is most obviously in the control region and protein-coding genes. Mitochondrial genome analyses based on MP, ML, NJ, and Bayesian analyses yielded identical phylogenetic trees. Results of phylogenetic analysis showed that Cricetulus had close relationship with Meriones. This study verifies the evolutionary status of the striped hamster in Cricetulus at the molecular level. The mitochondrial genome would be a significant supplement for the striped hamster genetic background. Results of phylogenetic analysis showed that the striped hamster had close relationship with C. griseus in Cricetulus.

Project description:The complete mitochondrial DNA sequence of Apogonichthyoides taeniatus (Cuvier, 1828) is determined. The mitochondrial genome is 17,050 in length and has the same composition and gene order like most other vertebrates. The phylogenetic analysis based on 13 concatenated PCGs nucleotide sequences among 20 species showed that this species has high support with the sister branch Jaydia lineata. Our findings provide useful information for phylogenetic and evolutionary research of Kurtiformes species.

The first complete mitochondrial genome of sesame (Sesamum indicum L.).

Project description:Sesame (Sesamum indicum L.), an important oilseed crop, has garnered considerable interest. The nuclear and chloroplast genomes of sesame have been extensively applied to sesame genetics and genomics research. The mitochondrial (mt) genome of sesame, however, has not been sequenced and annotated. In order to solve this issue, we reconstructed the first mt genome of sesame using third-generation sequencing data. The sesame mt genome was 724,998 bp in size and had 22 circular chromosomes. A total of 66 genes were annotated, including 37 protein-coding genes, 26 transfer RNAs, and three ribosomal RNAs. We investigated the codon usage patterns, simple sequence repeats, long tandem repeats, and dispersed repeats of the sesame mt genome. Furthermore, we investigated the DNA transfer from chloroplast to mitochondrion and compared the sesame mt genome to two other Lamiales mt genomes. Given the economic importance of this crop, our presented sesame mt genome is a valuable genomic resource and will allow for more comprehensive studies on sesame and related species.

Complete mitochondrial DNA genome sequences from the first New Zealanders.

Project description:The dispersal of modern humans across the globe began ~65,000 y ago when people first left Africa and culminated with the settlement of East Polynesia, which occurred in the last 1,000 y. With the arrival of Polynesian canoes only 750 y ago, Aotearoa/New Zealand became the last major landmass to be permanently settled by humans. We present here complete mitochondrial genome sequences of the likely founding population of Aotearoa/New Zealand recovered from the archaeological site of Wairau Bar. These data represent complete mitochondrial genome sequences from ancient Polynesian voyagers and provide insights into the genetic diversity of human populations in the Pacific at the time of the settlement of East Polynesia.

First Complete Mitochondrial Genome of Melyridae (Coleoptera, Cleroidea): Genome Description and Phylogenetic Implications.

Project description:To explore the characteristics of the mitogenome of Melyridae and reveal phylogenetic relationships, the mitogenome of Cordylepherus sp. was sequenced and annotated. This is the first time a complete mitochondrial genome has beengenerated in this family. Consistent with previous observations of Cleroidea species, the mitogenome of Cordylepherus sp. is highly conserved in gene size, organization and codon usage, and secondary structures oftRNAs. All protein-coding genes(PCGs) initiate withthe standard start codon ATN,except ND1, which starts with TTG, and terminate with the complete stop codons of TAA and TAG, or incomplete forms, TA- and T-. MosttRNAs have the typical clover-leaf structure, except trnS1 (Ser, AGN), whose dihydrouridine (DHU) armis reduced. In the A+T-rich region, three types of tandem repeat sequence units are found, including a 115 bp sequence tandemly repeated twice, a 16 bp sequence tandemly repeated three timeswith a partial third repeat and a 10 bp sequence tandemly repeated seven times. Phylogenetic analyses based on 13 protein-coding genes by both Bayesian inference (BI) and maximum likelihood (ML) methods suggest that Melyridae sensu lato is polyphyletic, and Dasytinae and Malchiinae are supported as independent families.

First complete mitochondrial genome of Phoenix dact ylifera var. Khanezi.

Project description:In this study, we determined the complete mitochondrial (mt) genome of Phoenix dactylifera var. Khanezi. The results revealed a circular genome of 715,120 bp, having G + C content of 45.1%, containing 40 protein coding genes, 3 rRNA, and 18 rRNA genes. Evolutionary relationship analysis suggested that P. dactylifera var. Khanezi is more closely related to previously reported P. dactylifera var. Khalas.
