Complete mitochondrial genome of the branching octocoral Paramuricea grayi (Johnson, 1861), phylogenetic relationships and divergence analysis.

ABSTRACT: The Gray's sea fan, Paramuricea grayi (Johnson, 1861), typically inhabits deep littoral and circalittoral habitats of the eastern temperate and tropical Atlantic Ocean. Along the Iberian Peninsula, where P. grayi is a dominant constituent of circalittoral coral gardens, two segregating lineages (yellow and purple morphotypes) were recently identified using single-copy nuclear orthologues. The mitochondrial genomes of 9 P. grayi individuals covering both color morphotypes were assembled from RNA-seq data, using samples collected at three sites in southern (Sagres and Tavira) and western (Cape Espichel) Portugal. The complete circular mitogenome is 18,668 bp in length, has an A + T-rich base composition (62.5%) and contains the 17 genes typically found in Octocorallia: 14 protein-coding genes (atp6, atp8, cob, cox1-3, mt-mutS, nad1-6, and nad4L), the small and large subunit rRNAs (rns and rnl), and one transfer RNA (trnM). The mitogenomes were nearly identical for all specimens, though we identified a noteworthy polymorphism (two SNPs 9 bp apart) in the mt-mutS of one purple individual that is shared with the sister species P. clavata. The mitogenomes of the two species have a pairwise sequence identity of 99.0%, with nad6 and mt-mutS having the highest rates of non-synonymous substitutions.

Project description:Allioideae includes economically important bulb crops such as garlic, onion, leeks, and some ornamental plants in Amaryllidaceae. Here, we reported the complete chloroplast genome (cpDNA) sequences of 17 species of Allioideae, five of Amaryllidoideae, and one of Agapanthoideae. These cpDNA sequences represent 80 protein-coding, 30 tRNA, and four rRNA genes, and range from 151,808 to 159,998 bp in length. Loss and pseudogenization of multiple genes (i.e., rps2, infA, and rpl22) appear to have occurred multiple times during the evolution of Alloideae. Additionally, eight mutation hotspots, including rps15-ycf1, rps16-trnQ-UUG, petG-trnW-CCA, psbA upstream, rpl32-trnL-UAG, ycf1, rpl22, matK, and ndhF, were identified in the studied Allium species. Additionally, we present the first phylogenomic analysis among the four tribes of Allioideae based on 74 cpDNA coding regions of 21 species of Allioideae, five species of Amaryllidoideae, one species of Agapanthoideae, and five species representing selected members of Asparagales. Our molecular phylogenomic results strongly support the monophyly of Allioideae, which is sister to Amaryllioideae. Within Allioideae, Tulbaghieae was sister to Gilliesieae-Leucocoryneae whereas Allieae was sister to the clade of Tulbaghieae- Gilliesieae-Leucocoryneae. Molecular dating analyses revealed the crown age of Allioideae in the Eocene (40.1 mya) followed by differentiation of Allieae in the early Miocene (21.3 mya). The split of Gilliesieae from Leucocoryneae was estimated at 16.5 mya. Biogeographic reconstruction suggests an African origin for Allioideae and subsequent spread to Eurasia during the middle Eocene. Cool and arid conditions during the late Eocene led to isolation between African and Eurasian species. African Allioideae may have diverged to South American taxa in the late Oligocene. Rather than vicariance, long-distance dispersal is the most likely explanation for intercontinental distribution of African and South American Allioideae species.

Project description:BackgroundArtemisia subg. Seriphidium, one of the most species-diverse groups within Artemisia, grows mainly in arid or semi-arid regions in temperate climates. Some members have considerable medicinal, ecological, and economic value. Previous studies on this subgenus have been limited by a dearth of genetic information and inadequate sampling, hampering our understanding of their phylogenetics and evolutionary history. We therefore sequenced and compared the chloroplast genomes of this subgenus, and evaluated their phylogenetic relationships.ResultsWe newly sequenced 18 chloroplast genomes of 16 subg. Seriphidium species and compared them with one previously published taxon. The chloroplast genomes, at 150,586-151,256 bp in length, comprised 133 genes, including 87 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and one pseudogene, with GC content of 37.40-37.46%. Comparative analysis showed that genomic structures and gene order were relatively conserved, with only some variation in IR borders. A total of 2203 repeats (1385 SSRs and 818 LDRs) and 8 highly variable loci (trnK - rps16, trnE - ropB, trnT, ndhC - trnV, ndhF, rpl32 - trnL, ndhG - ndhI and ycf1) were detected in subg. Seriphidium chloroplast genomes. Phylogenetic analysis of the whole chloroplast genomes based on maximum likelihood and Bayesian inference analyses resolved subg. Seriphidium as polyphyletic, and segregated into two main clades, with the monospecific sect. Minchunensa embedded within sect. Seriphidium, suggesting that the whole chloroplast genomes can be used as molecular markers to infer the interspecific relationship of subg. Seriphidium taxa.ConclusionOur findings reveal inconsistencies between the molecular phylogeny and traditional taxonomy of the subg. Seriphidium and provide new insights into the evolutionary development of this complex taxon. Meanwhile, the whole chloroplast genomes with sufficiently polymorphic can be used as superbarcodes to resolve interspecific relationships in subg. Seriphidium.

Project description:Golden camellia species are endangered species with great ecological significance and economic value in the section Chrysantha of the genus Camellia of the family Theaceae. Literature shows that more than 50 species of golden camellia have been found all over the world, but the exact number remains undetermined due to the complex phylogenetic background, the non-uniform classification criteria, and the presence of various synonyms and homonyms; and phylogenetic relationships among golden camellia species at the gene level are yet to be disclosed. Therefore, it is necessary to investigate the divergence time and phylogenetic relationships between all golden camellia species at the gene level to improve their classification system and achieve accurate identification of them. Phenotypic data and transcriptomic sequences of 20 golden camellia species commonly found in Guangxi, China were obtained. PCA and OPLS-DA analyses were conducted based on phenotypic data, and agglomerative clustering was performed to generate the clustering tree of the 20 golden camellia species. Single-copy homologous genes were used to generate phylogenetic trees using Neighbor-Joining, Maximum Likelihood, and Bayesian Inference methods, and the results obtained with these three methods were compared. Then the molecular dating analysis was performed to reveal the divergence time and evolutionary relationships. Rhododendron griersonianum, Diospyros lotus, and Impatiens glandulifera were used as outgroups. The phylogenetic tree based on single-copy homologous genes showed that golden camellia species with shorter geographical distances were closer phylogenetically. Phylogenetic relationships based on phenotypic traits and those based on single-copy homologous genes were inconsistent, suggesting that species with a close genetic evolutionary relationship may show high variation in phenotypic traits and thus the analysis of evolutionary relationships based on phenotypic traits may result in inaccurate outcomes. Among three phylogenetic trees constructed by the three methods, the evolutionary sequences were different, but evolutionary relationships between most species were consistent. For 6 species, the divergence time estimated by Maximum Likelihood and Bayesian Inference varied much, that estimated by Bayesian Inference later than that estimated by Maximum Likelihood. Using these two methods, the resulting divergence time of 14 species was 3.452 Mya. The divergence time predicted in our study is later than that in the literature. In the present study phylogenetic relationships among 20 golden camellia species were analyzed at the transcriptome level to provide a supplement to the phylogenetic classification and evolutionary relationships explored using morphological traits and some molecular markers. Our findings show that the 20 golden camellia species diverged at a later time than other known species in the genus Camellia. Since our analyses were based on the failed molecular clock hypothesis, our conclusions are tentative. Further research using more systematic analyses and more methods should be conducted to confirm the phylogenetic relationships among golden camellia species.
