Project description:LD score regression (LDSC) is a method to estimate narrow-sense heritability from genome-wide association study (GWAS) summary statistics alone, making it a fast and popular approach. In this work, we present interaction-LD score (i-LDSC) regression: an extension of the original LDSC framework that accounts for interactions between genetic variants. By studying a wide range of generative models in simulations, and by re-analyzing 25 well-studied quantitative phenotypes from 349,468 individuals in the UK Biobank and up to 159,095 individuals in BioBank Japan, we show that the inclusion of a cis-interaction score (i.e. interactions between a focal variant and proximal variants) recovers genetic variance that is not captured by LDSC. For each of the 25 traits analyzed in the UK Biobank and BioBank Japan, i-LDSC detects additional variation contributed by genetic interactions. The i-LDSC software and its application to these biobanks represent a step towards resolving further genetic contributions of sources of non-additive genetic effects to complex trait variation.

Project description:We present an all-atom additive empirical force field for the hexopyranose monosaccharide form of glucose and its diastereomers allose, altrose, galactose, gulose, idose, mannose, and talose. The model is developed to be consistent with the CHARMM all-atom biomolecular force fields, and the same parameters are used for all diastereomers, including both the alpha- and beta-anomers of each monosaccharide. The force field is developed in a hierarchical manner and reproduces the gas-phase and condensed-phase properties of small-molecule model compounds corresponding to fragments of pyranose monosaccharides. The resultant parameters are transferred to the full pyranose monosaccharides, and additional parameter development is done to achieve a complete hexopyranose monosaccharide force field. Parametrization target data include vibrational frequencies, crystal geometries, solute-water interaction energies, molecular volumes, heats of vaporization, and conformational energies, including those for over 1800 monosaccharide conformations at the MP2/cc-pVTZ//MP2/6-31G(d) level of theory. Although not targeted during parametrization, free energies of aqueous solvation for the model compounds compare favorably with experimental values. Also well-reproduced are monosaccharide crystal unit cell dimensions and ring pucker, densities of concentrated aqueous glucose systems, and the thermodynamic and dynamic properties of the exocyclic torsion in dilute aqueous systems. The new parameter set expands the CHARMM additive force field to allow for simulation of heterogeneous systems that include hexopyranose monosaccharides in addition to proteins, nucleic acids, and lipids.

Project description:Inspired by the positive impact of service outsourcing in Chery and other enterprises on human resources, this paper explores the impact of service outsourcing on labor income share. This paper introduces a framework to analyze how value added is distributed between capital and labor along the mix of inputs from different countries and sectors participating in global value chains and examines the effect of service outsourcing on the labor share income. Using the World Input-Output Database (WIOD) and OECD Inter-Country Input-Output (OECD- ICIO) table, this paper utilizes the WWZ decomposition method of global value chains (GVCs) to quantify labor share income. The results show that: (1) service outsourcing significantly contributes to the increase in labor share income; (2) Offshore outsourcing had a statistically stronger effect on labor share income after the financial crisis, both compared to the past and to onshore outsourcing; (3) Offshore outsourcing has a higher coefficient in countries with low technology. For ease of comparison, only onshore outsourcing shows a statistically significant difference among various service types; (4) The analysis using Chinese data reveals that the coefficient of offshore outsourcing is negative and statistically significant, indicating that industries with higher levels of service outsourcing have a lower labor share income.

Project description:Although a proven and effective preventive health measure, childhood immunization programs remain vulnerable to budgetary pressures. Sustainable financing of immunization programs is an important issue that presents a challenge for middle-income countries (MIC) in particular, in part due to technological advances meaning more vaccines are available. This study aimed to analyse trends in immunization program investment across 15 MIC selected based on availability of data, income level classification, and regional representativeness. We assessed investment trends in relation to vaccine coverage, vaccine access, and broader health indicators. Immunization and expenditure data were obtained from the World Health Organisation (WHO) database and the WHO UNICEF Joint Reporting Form and WHO Vaccine Product, Price and Procurement from 2006-2016. We calculated a weighted average index of vaccine commitment (WAIVC) based on vaccine coverage, vaccine scope, and weighted by vaccine innovation measured by approximating vaccine expenditure. Correlation analyses were conducted between immunization expenditure per-capita and each WAIVC, infant mortality and life expectancy. Correlation analyses at a global and individual country level indicate an improvement in immunization access, vaccination commitment measured by WAIVC, and scope of available vaccines in countries with sustained increases in vaccination funding. Increases in national immunization expenditure were correlated with reduced infant mortality and increased life expectancy. Vaccine expenditure comprises a small proportion (less than 2%) of total healthcare spending and has not uniformly increased in accordance with the scope of available vaccines. The present analysis supports the premise that countries with consistent increases in vaccine expenditure have increased vaccine coverage and commitment measured by WAIVC and improved broader health outcomes, indicating the value of sustained investment in vaccination for improved population health. The benefits of vaccine expenditure in this holistic fashion are critical to inform policy decisions on national budget allocation for vaccine funding.

Project description:Bacterial cells, like many other organisms, face a tradeoff between longevity and fecundity. Planktonic cells are fast growing and fragile, while biofilm cells are often slower growing but stress resistant. Here we ask why bacterial lineages invest simultaneously in both fast- and slow-growing types. We develop a population dynamic model of lineage expansion across a patchy environment and find that mixed investment is favored across a broad range of environmental conditions, even when transmission is entirely via biofilm cells. This mixed strategy is favored because of a division of labor where exponentially dividing planktonic cells can act as an engine for the production of future biofilm cells, which grow more slowly. We use experimental evolution to test our predictions and show that phenotypic heterogeneity is persistent even under selection for purely planktonic or purely biofilm transmission. Furthermore, simulations suggest that maintenance of a biofilm subpopulation serves as a cost-effective hedge against environmental uncertainty, which is also consistent with our experimental findings.IMPORTANCE Cell types specialized for survival have been observed and described within clonal bacterial populations for decades, but why are these specialists continually produced under benign conditions when such investment comes at a high reproductive cost? Conversely, when survival becomes an imperative, does it ever benefit the population to maintain a pool of rapidly growing but vulnerable planktonic cells? Using a combination of mathematical modeling, simulations, and experiments, we find that mixed investment strategies are favored over a broad range of environmental conditions and rely on a division of labor between cell types, where reproductive specialists amplify survival specialists, which can be transmitted through the environment with a limited mortality rate. We also show that survival specialists benefit rapidly growing populations by serving as a hedge against unpredictable changes in the environment. These results help to clarify the general evolutionary and ecological forces that can generate and maintain diverse subtypes within clonal bacterial populations.

Project description:Recent discourse has highlighted significant gender disparity in many aspects of economic, social and cultural life. With the advent of advanced tools in Artificial Intelligence (AI) and Natural Language Processing (NLP), there is an opportunity to use computational and digital tools to analyze corpora, such as copyright-expired literature in the pre-modern period (defined herein as books published approximately between 1800 and 1950) from the Project Gutenberg corpus. Nevertheless, there are challenges in using such tools, especially for maintaining high-enough quality to explore interesting hypotheses. We present a dataset and materials that illustrate how modern processes in NLP can be used on the raw text of more than 3,000 literary texts in Project Gutenberg to (i) extract characters and pronouns from the text with high quality, (ii) disambiguate characters so that they are not overcounted, (iii) detect the gender of each character. Furthermore, we also used manual labeling to determine the genders of authors who have published these texts, and published the labels as part of the dataset to facilitate future digital humanities research.

Project description:China's tourism economy has experienced significant regional disparities. However, little attention has been paid to understanding the intricate mechanisms through which the interplay of influential factors gives rise to such disparities. Utilizing statistical data from the tourism economy of 31 provinces in mainland China, this study investigates regional tourism economic disparity through the asymmetric modeling of fuzzy set qualitative comparative analysis (fsQCA). The findings reveal that the causes of regional tourism economic disparity exhibit asymmetry; varying approaches contribute to the formation of high and low levels of tourism economy; the functioning of the most influential factors is impacted by other antecedent conditions, presenting an asymmetric non-linear effect; favorable transportation convenience is a necessary condition for a high level of tourism economy, while poor tourism attraction is a necessary condition for a low level of tourism economy. This research not only introduces a fresh perspective on regional tourism economic disparities, enabling an in-depth comprehension of the complex interactions and nonlinear functional mechanisms of influential factors, but also explores a region-based tourism development model, offering valuable practical guidance for policymakers in the tourism sector.

Project description:BackgroundJava is the most populous island in the world. This high population and the extensive economic activities have significantly reduced the forest areas of the Island and have greatly increased the pressure on its plant diversity. Compared to those with a wide distribution, endemic plants with a narrow geographic range are more vulnerable to anthropogenic threats and environmental changes. As species lists are essential for knowledge of species diversity in areas with strong anthropogenic pressure, here we present a dataset of endemic plants of Java Island. The initial species list was manually extracted from the Plant of the World Online (POWO). Each species on the list was then confirmed for its endemism by checking its current distribution using peer-reviewed publications, online plant databases and herbarium specimen images stored on the Global Biodiversity Information Facility (GBIF). The dataset contains 652 species in 279 genera and 85 families. The family with the highest number of endemic species is Orchidaceae (142 species), followed by Rubiaceae (57 species), Acanthaceae (40 species), Apocynaceae (35 species) and Lauraceae (29 species). The growth form of the species is mostly trees (22.6%), followed by herbs (19.2%), epiphytes (16%), shrubs (12.4%), vines (11%) and geophytes (9.4%). Most of the species (89.7%) have not yet been assessed for their conservation status according to the IUCN Red List Categories and Criteria. There are only 55 species (8.3%) that have been conserved within ex situ collections. Furthermore, most of the species (79.8%) are not listed on the CITES appendices and there are only four species (0.6%) protected by national law.New informationOur contribution provides the first online list of accepted scientific names of Javan endemic plants species, together with all their synonyms. New to the dataset are: i) provision of local names of the species (if available), ii) the classification of species under eleven growth forms (tree, shrub, herb, annual, graminoid, geophyte, fern, vines, hydrophyte, parasite and epiphyte), iii) assignation of the extinction risk of species according to the IUCN Red List, iv) ex situ collection status of species and information on the protection status of the species according to (v) CITES and (vi) the national law of Indonesia.
