The neural representation of concepts is a focus of many cognitive neuroscience studies. Prior works studying concept representation with neural imaging data have been largely limited to concrete concepts. The use of relatively small and constrained sets of stimuli leaves open the question of whether the findings can generalize other concepts. Project description:Biomedical annotation is a common and affective artifact for researchers to discuss, show opinion, and share discoveries. It becomes increasing popular in many online research communities, and implies much useful information. Ranking biomedical annotations is a critical problem for data user to efficiently get information. As the annotator's knowledge about the annotated entity normally determines quality of the annotations, we evaluate the knowledge, that is, semantic relationship between them, in two ways. The first is extracting relational information from credible websites by mining association rules between an annotator and a biomedical entity. The second way is frequent pattern mining from historical annotations, which reveals common features of biomedical entities that an annotator can annotate with high quality. We propose a weighted and concept-extended RDF model to represent an annotator, a biomedical entity, and their background attributes and merge information from the two ways as the context of an annotator. Based on that, we present a method to rank the annotations by evaluating their correctness according to user's vote and the semantic relevancy between the annotator and the annotated entity. The experimental results show that the approach is applicable and efficient even when data set is large.

Project description:Recent works have shown that the resting-state brain functional connectivity hypernetwork, where multiple nodes can be connected, are an effective technique for brain disease diagnosis and classification research. The lasso method was used to construct hypernetworks by solving sparse linear regression models in previous research. But, constructing a hypernetwork based on the lasso method simply selects a single variable, in that it lacks the ability to interpret the grouping effect. Considering the group structure problem, the previous study proposed to create a hypernetwork based on the elastic net and the group lasso methods, and the results showed that the former method had the best classification performance. However, the highly correlated variables selected by the elastic net method were not necessarily in the active set in the group. Therefore, we extended our research to address this issue. Herein, we propose a new method that introduces the sparse group lasso method to improve the construction of the hypernetwork by solving the group structure problem of the brain regions. We used the traditional lasso, group lasso method, and sparse group lasso method to construct a hypernetwork in patients with depression and normal subjects. Meanwhile, other clustering coefficients (clustering coefficients based on pairs of nodes) were also introduced to extract features with traditional clustering coefficients. Two types of features with significant differences obtained after feature selection were subjected to multi-kernel learning for feature fusion and classification using each method, respectively. The network topology results revealed differences among the three networks, where hypernetwork using the lasso method was the strictest; the group lasso, most lenient; and the sgLasso method, moderate. The network topology of the sparse group lasso method was similar to that of the group lasso method but different from the lasso method. The classification results show that the sparse group lasso method achieves the best classification accuracy by using multi-kernel learning, which indicates that better classification performance can be achieved when the group structure exists and is properly extended.

Project description:Life science researchers use computational models to articulate and test hypotheses about the behavior of biological systems. Semantic annotation is a critical component for enhancing the interoperability and reusability of such models as well as for the integration of the data needed for model parameterization and validation. Encoded as machine-readable links to knowledge resource terms, semantic annotations describe the computational or biological meaning of what models and data represent. These annotations help researchers find and repurpose models, accelerate model composition and enable knowledge integration across model repositories and experimental data stores. However, realizing the potential benefits of semantic annotation requires the development of model annotation standards that adhere to a community-based annotation protocol. Without such standards, tool developers must account for a variety of annotation formats and approaches, a situation that can become prohibitively cumbersome and which can defeat the purpose of linking model elements to controlled knowledge resource terms. Currently, no consensus protocol for semantic annotation exists among the larger biological modeling community. Here, we report on the landscape of current annotation practices among the COmputational Modeling in BIology NEtwork community and provide a set of recommendations for building a consensus approach to semantic annotation.

Project description:Networks often contain regions of tightly connected nodes, or clusters, that highlight their shared relationships. An effective way to create a visual summary of a network is to identify clusters and annotate them with an enclosing shape and a summarizing label. Cytoscape provides the ability to annotate a network with shapes and labels, however these annotations must be created manually one at a time, which can be a laborious process. AutoAnnotate is a Cytoscape 3 App that automates the process of identifying clusters and visually annotating them. It greatly reduces the time and effort required to fully annotate clusters in a network, and provides freedom to experiment with different strategies for identifying and labelling clusters. Many customization options are available that enable the user to refine the generated annotations as required. Annotated clusters may be collapsed into single nodes using the Cytoscape groups feature, which helps simplify a network by making its overall structure more visible. AutoAnnotate is applicable to any type of network, including enrichment maps, protein-protein interactions, pathways, or social networks.

Project description:What are the defining features of lay people's semantic representation of risk? We contribute to mapping the semantics of risk based on word associations to provide insight into both universal and individual differences in the representation of risk. Specifically, we introduce a mini-snowball word association paradigm and use the tools of network and sentiment analysis to characterize the semantics of risk. We find that association-based representations not only corroborate but also extend those extracted from past survey- and text-based approaches. Crucially, we find that the semantics of risk show universal properties and individual and group differences. Most notably, while semantic clusters generalize across languages, their frequency varies systematically across demographic groups, with older and female respondents showing more negative connotations and mentioning more often certain types of activities (e.g., recreational activities) relative to younger adults and males, respectively. Our work has general implications for the measurement of risk-related constructs by suggesting that "risk" can mean different things to different individuals.

Project description:The correct interpretation of many molecular biology experiments depends in an essential way on the accuracy and consistency of the existing annotation databases. Such databases are meant to act as repositories for our biological knowledge as we acquire and refine it. Hence, by definition, they are incomplete at any given time. In this paper, we describe a technique that improves our previous method for predicting novel GO annotations by extracting implicit semantic relationships between genes and functions. In this work, we use a vector space model and a number of weighting schemes in addition to our previous latent semantic indexing approach. The technique described here is able to take into consideration the hierarchical structure of the Gene Ontology (GO) and can weight differently GO terms situated at different depths. The prediction abilities of 15 different weighting schemes are compared and evaluated. Nine such schemes were previously used in other problem domains, while six of them are introduced in this paper. The best weighting scheme was a novel scheme, n2tn. Out of the top 50 functional annotations predicted using this weighting scheme, we found support in the literature for 84 percent of them, while 6 percent of the predictions were contradicted by the existing literature. For the remaining 10 percent, we did not find any relevant publications to confirm or contradict the predictions. The n2tn weighting scheme also outperformed the simple binary scheme used in our previous approach.

Project description:The Semantic Coherence Dataset has been designed to experiment with semantic coherence metrics. More specifically, the dataset has been built to the ends of testing whether probabilistic measures, such as perplexity, provide stable scores to analyze spoken language. Perplexity, which was originally conceived as an information-theoretic measure to assess the probabilistic inference properties of language models, has recently been proven to be an appropriate tool to categorize speech transcripts based on semantic coherence accounts. More specifically, perplexity has been successfully employed to discriminate subjects suffering from Alzheimer Disease and healthy controls. Collected data include speech transcripts, intended to investigate semantic coherence at different levels: data are thus arranged into two classes, to investigate intra-subject semantic coherence, and inter-subject semantic coherence. In the former case transcripts from a single speaker can be employed to train and test language models and to explore whether the perplexity metric provides stable scores in assessing talks from that speaker, while allowing to distinguish between two different forms of speech, political rallies and interviews. In the latter case, models can be trained by employing transcripts from a given speaker, and then used to measure how stable the perplexity metric is when computed using the model from that user and transcripts from different users. Transcripts were extracted from talks lasting almost 13 hours (overall 12:45:17 and 120,326 tokens) for the former class; and almost 30 hours (29:47:34 and 252,270 tokens) for the latter one. Data herein can be reused to perform analyses on measures built on top of language models, and more in general on measures that are aimed at exploring the linguistic features of text documents.

Project description:Assessment of high-throughput-omics data initially focuses on relative or raw levels of a particular feature, such as an expression value for a transcript, protein, or metabolite. At a second level, analyses of annotations including known or predicted functions and associations of each individual feature, attempt to distill biological context. Most currently available comparative- and meta-analyses methods are dependent on the availability of identical features across data sets, and concentrate on determining features that are differentially expressed across experiments, some of which may be considered "biomarkers." The heterogeneity of measurement platforms and inherent variability of biological systems confounds the search for robust biomarkers indicative of a particular condition. In many instances, however, multiple data sets show involvement of common biological processes or signaling pathways, even though individual features are not commonly measured or differentially expressed between them. We developed a methodology, categoryCompare, for cross-platform and cross-sample comparison of high-throughput data at the annotation level. We assessed the utility of the approach using hypothetical data, as well as determining similarities and differences in the set of processes in two instances: (1) denervated skin vs. denervated muscle, and (2) colon from Crohn's disease vs. colon from ulcerative colitis (UC). The hypothetical data showed that in many cases comparing annotations gave superior results to comparing only at the gene level. Improved analytical results depended as well on the number of genes included in the annotation term, the amount of noise in relation to the number of genes expressing in unenriched annotation categories, and the specific method in which samples are combined. In the skin vs. muscle denervation comparison, the tissues demonstrated markedly different responses. The Crohn's vs. UC comparison showed gross similarities in inflammatory response in the two diseases, with particular processes specific to each disease.

Project description:Accelerated by the Human Genome Project, genetic testing has become an increasingly integral component in diagnosis, treatment, management, and prevention of numerous diseases and conditions. More than 480 laboratories perform genetic tests for more than 4,600 rare and common medical conditions. These tests can effectively help health professionals to determine or predict the genetic conditions of their patients. However, physicians have not actively incorporated such innovative genetic technology into their clinical practices according to two national wide surveys commissioned by UnitedHealth Group. To fill the gap of insufficient use of a large number of genetic tests, we generated a single Resource Description Framework (RDF) resource, called GT2RDF (Genetic Testing data to RDF) by integrating information about disease, gene, phenotype, genetic test, and drug from multiple sources including Genetic Testing Registry (GTR), Online Mendelian Inheritance in Man (OMIM), MedGen, Human Phenotype Ontology (HPO), ClinVar, National Drug File Reference Terminology (NDF-RT). Meanwhile, we manually annotated and extracted information from 200 randomly selected GeneReviews chapters, and integrated into the GT2RDF. We performed two case studies to demonstrate the usability of the GT2RDF. GT2RDF will serve as a data foundation to support the design of a genetic testing recommendation system, called iGenetics, which will ultimately facilitate the pace of precision medicine by means of actively and effectively incorporating innovative genetic technology in clinical settings. Project description:Object conceptual processing has been localized to distributed cortical regions that represent specific attributes. A challenging question is how object semantic space is formed. We tested a novel framework of representing semantic space in the pattern of white matter (WM) connections by extending the representational similarity analysis (RSA) to structural lesion pattern and behavioral data in 80 brain-damaged patients. For each WM connection, a neural representational dissimilarity matrix (RDM) was computed by first building machine-learning models with the voxel-wise WM lesion patterns as features to predict naming performance of a particular item and then computing the correlation between the predicted naming score and the actual naming score of another item in the testing patients. This correlation was used to build the neural RDM based on the assumption that if the connection pattern contains certain aspects of information shared by the naming processes of these two items, models trained with one item should also predict naming accuracy of the other. Correlating the neural RDM with various cognitive RDMs revealed that neural patterns in several WM connections that connect left occipital/middle temporal regions and anterior temporal regions associated with the object semantic space. Such associations were not attributable to modality-specific attributes (shape, manipulation, color, and motion), to peripheral picture-naming processes (picture visual similarity, phonological similarity), to broad semantic categories, or to the properties of the cortical regions that they connected, which tended to represent multiple modality-specific attributes. That is, the semantic space could be represented through WM connection patterns across cortical regions representing modality-specific attributes.
